Project description:Image registration of biological data is challenging as complex deformation problems are common. Possible deformation effects can be caused in individual data preparation processes, involving morphological deformations, stain variations, stain artifacts, rotation, translation, and missing tissues. The combining deformation effects tend to make existing automatic registration methods perform poor. In our experiments on serial histopathological images, the six state of the art image registration techniques, including TrakEM2, SURF + affine transformation, UnwarpJ, bUnwarpJ, CLAHE + bUnwarpJ and BrainAligner, achieve no greater than 70% averaged accuracies, while the proposed method achieves 91.49% averaged accuracy. The proposed method has also been demonstrated to be significantly better in alignment of laser scanning microscope brain images and serial ssTEM images than the benchmark automatic approaches (p < 0.001). The contribution of this study is to introduce a fully automatic, robust and fast image registration method for 2D image registration.

Project description:Accurately mapping brain structures in three-dimensions is critical for an in-depth understanding of brain functions. Using the brain atlas as a hub, mapping detected datasets into a standard brain space enables efficient use of various datasets. However, because of the heterogeneous and nonuniform brain structure characteristics at the cellular level introduced by recently developed high-resolution whole-brain microscopy techniques, it is difficult to apply a single standard to robust registration of various large-volume datasets. In this study, we propose a robust Brain Spatial Mapping Interface (BrainsMapi) to address the registration of large-volume datasets by introducing extracted anatomically invariant regional features and a large-volume data transformation method. By performing validation on model data and biological images, BrainsMapi achieves accurate registration on intramodal, individual, and multimodality datasets and can also complete the registration of large-volume datasets (approximately 20 TB) within 1 day. In addition, it can register and integrate unregistered vectorized datasets into a common brain space. BrainsMapi will facilitate the comparison, reuse and integration of a variety of brain datasets.

Project description:Regional lung volume change as a function of lung inflation serves as an index of parenchymal and airway status as well as an index of regional ventilation and can be used to detect pathologic changes over time. In this paper, the authors propose a new regional measure of lung mechanics-the specific air volume change by corrected Jacobian. The authors compare this new measure, along with two existing registration based measures of lung ventilation, to a regional ventilation measurement derived from xenon-CT (Xe-CT) imaging.4DCT and Xe-CT datasets from four adult sheep are used in this study. Nonlinear, 3D image registration is applied to register an image acquired near end inspiration to an image acquired near end expiration. Approximately 200 annotated anatomical points are used as landmarks to evaluate registration accuracy. Three different registration based measures of regional lung mechanics are derived and compared: the specific air volume change calculated from the Jacobian (SAJ); the specific air volume change calculated by the corrected Jacobian (SACJ); and the specific air volume change by intensity change (SAI). The authors show that the commonly used SAI measure can be derived from the direct SAJ measure by using the air-tissue mixture model and assuming there is no tissue volume change between the end inspiration and end expiration datasets. All three ventilation measures are evaluated by comparing to Xe-CT estimates of regional ventilation.After registration, the mean registration error is on the order of 1 mm. For cubical regions of interest (ROIs) in cubes with size 20 mm × 20 mm × 20 mm, the SAJ and SACJ measures show significantly higher correlation (linear regression, average r(2) = 0.75 and r(2) = 0.82) with the Xe-CT based measure of specific ventilation (sV) than the SAI measure. For ROIs in slabs along the ventral-dorsal vertical direction with size of 150 mm × 8 mm × 40 mm, the SAJ, SACJ, and SAI all show high correlation (linear regression, average r(2) = 0.88, r(2) = 0.92, and r(2) = 0.87) with the Xe-CT based sV without significant differences when comparing between the three methods. The authors demonstrate a linear relationship between the difference of specific air volume change and difference of tissue volume in all four animals (linear regression, average r(2) = 0.86).Given a deformation field by an image registration algorithm, significant differences between the SAJ, SACJ, and SAI measures were found at a regional level compared to the Xe-CT sV in four sheep that were studied. The SACJ introduced here, provides better correlations with Xe-CT based sV than the SAJ and SAI measures, thus providing an improved surrogate for regional ventilation.

Project description:Lung function depends on lung expansion and contraction during the respiratory cycle. Respiratory-gated CT imaging and 3D image registration can be used to locally estimate lung tissue expansion and contraction (regional lung volume change) by computing the determinant of the Jacobian matrix of the image registration deformation field. In this study, the authors examine the reproducibility of Jacobian-based measures of lung tissue expansion in two repeat 4DCT acquisitions of mechanically ventilated sheep and free-breathing humans.4DCT image data from three white sheep and nine human subjects were used for this analysis. In each case, two 4DCT studies were acquired for each subject within a short time interval. The animal subjects were anesthetized and mechanically ventilated, while the humans were awake and spontaneously breathing based on respiratory pacing audio cues. From each 4DCT data set, an image pair consisting of a volume reconstructed near end inspiration and a volume reconstructed near end exhalation was selected. The end inspiration and end exhalation images were registered using a tissue volume preserving deformable registration algorithm and the Jacobian of the registration deformation field was used to measure regional lung expansion. The Jacobian map from the baseline data set was compared to the Jacobian map from the followup data by measuring the voxel-by-voxel Jacobian ratio.In the animal subjects, the mean Jacobian ratio (baseline scan Jacobian divided by followup scan Jacobian, voxel-by-voxel) was 0.9984±0.021 (mean ± standard deviation, averaged over the entire lung region). The mean Jacobian ratio was 1.0224±0.058 in the human subjects. The reproducibility of the Jacobian values was found to be strongly dependent on the reproducibility of the subject's respiratory effort and breathing pattern.Lung expansion, a surrogate for lung function, can be assessed using two or more respiratory-gated CT image acquisitions. The results show that good reproducibility can be obtained in anesthetized, mechanically ventilated animals, but variations in respiratory effort and breathing patterns reduce reproducibility in spontaneously-breathing humans. The global linear normalization can globally compensate for breathing effort differences, but a homogeneous scaling does not account for differences in regional lung expansion rates. Additional work is needed to develop compensation procedures or normalization schemes that can account for local variations in lung expansion during respiration.

Project description:Retinal diseases stand as a primary cause of childhood blindness. Analyzing the progression of these diseases requires close attention to lesion morphology and spatial information. Standard image registration methods fail to accurately reconstruct pediatric fundus images containing significant distortion and blurring. To address this challenge, we proposed a robust deep learning-based image registration method (RDLR). The method consisted of two modules: registration module (RM) and panoramic view module (PVM). RM effectively integrated global and local feature information and learned prior information related to the orientation of images. PVM was capable of reconstructing spatial information in panoramic images. Furthermore, as the registration model was trained on over 280,000 pediatric fundus images, we introduced a registration annotation automatic generation process coupled with a quality control module to ensure the reliability of training data. We compared the performance of RDLR to the other methods, including conventional registration pipeline (CRP), voxel morph (WM), generalizable image matcher (GIM), and self-supervised techniques (SS). RDLR achieved significantly higher registration accuracy (average Dice score of 0.948) than the other methods (ranging from 0.491 to 0.802). The resulting panoramic retinal maps reconstructed by RDLR also demonstrated substantially higher fidelity (average Dice score of 0.960) compared to the other methods (ranging from 0.720 to 0.783). Overall, the proposed method addressed key challenges in pediatric retinal imaging, providing an effective solution to enhance disease diagnosis. Project description:The resection of small, low-dense or deep lung nodules during video-assisted thoracoscopic surgery (VATS) is surgically challenging. Nodule localization methods in clinical practice typically rely on the preoperative placement of markers, which may lead to clinical complications. We propose a markerless lung nodule localization framework for VATS based on a hybrid method combining intraoperative cone-beam CT (CBCT) imaging, free-form deformation image registration, and a poroelastic lung model with allowance for air evacuation. The difficult problem of estimating intraoperative lung deformations is decomposed into two more tractable sub-problems: (i) estimating the deformation due the change of patient pose from preoperative CT (supine) to intraoperative CBCT (lateral decubitus); and (ii) estimating the pneumothorax deformation, i.e. a collapse of the lung within the thoracic cage. We were able to demonstrate the feasibility of our localization framework with a retrospective validation study on 5 VATS clinical cases. Average initial errors in the range of 22 to 38 mm were reduced to the range of 4 to 14 mm, corresponding to an error correction in the range of 63 to 85%. To our knowledge, this is the first markerless lung deformation compensation method dedicated to VATS and validated on actual clinical data.

Project description:Real-time surgical navigation relies on accurate image-to-world registration to align the coordinate systems of the image and patient. Conventional manual registration can present a workflow bottleneck and is prone to manual error and intraoperator variability. This work reports alternative means of automatic image-to-world registration, each method involving an automatic registration marker (ARM) used in conjunction with C-arm cone-beam CT (CBCT). The first involves a Known-Model registration method in which the ARM is a predefined tool, and the second is a Free-Form method in which the ARM is freely configurable.Studies were performed using a prototype C-arm for CBCT and a surgical tracking system. A simple ARM was designed with markers comprising a tungsten sphere within infrared reflectors to permit detection of markers in both x-ray projections and by an infrared tracker. The Known-Model method exercised a predefined specification of the ARM in combination with 3D-2D registration to estimate the transformation that yields the optimal match between forward projection of the ARM and the measured projection images. The Free-Form method localizes markers individually in projection data by a robust Hough transform approach extended from previous work, backprojected to 3D image coordinates based on C-arm geometric calibration. Image-domain point sets were transformed to world coordinates by rigid-body point-based registration. The robustness and registration accuracy of each method was tested in comparison to manual registration across a range of body sites (head, thorax, and abdomen) of interest in CBCT-guided surgery, including cases with interventional tools in the radiographic scene.The automatic methods exhibited similar target registration error (TRE) and were comparable or superior to manual registration for placement of the ARM within ∼200 mm of C-arm isocenter. Marker localization in projection data was robust across all anatomical sites, including challenging scenarios involving the presence of interventional tools. The reprojection error of marker localization was independent of the distance of the ARM from isocenter, and the overall TRE was dominated by the configuration of individual fiducials and distance from the target as predicted by theory. The median TRE increased with greater ARM-to-isocenter distance (e.g., for the Free-Form method, TRE increasing from 0.78 mm to 2.04 mm at distances of ∼75 mm and 370 mm, respectively). The median TRE within ∼200 mm distance was consistently lower than that of the manual method (TRE = 0.82 mm). Registration performance was independent of anatomical site (head, thorax, and abdomen). The Free-Form method demonstrated a statistically significant improvement (p = 0.0044) in reproducibility compared to manual registration (0.22 mm versus 0.30 mm, respectively).Automatic image-to-world registration methods demonstrate the potential for improved accuracy, reproducibility, and workflow in CBCT-guided procedures. A Free-Form method was shown to exhibit robustness against anatomical site, with comparable or improved TRE compared to manual registration. It was also comparable or superior in performance to a Known-Model method in which the ARM configuration is specified as a predefined tool, thereby allowing configuration of fiducials on the fly or attachment to the patient.

Project description:PurposeDeformable image registration (DIR) is a key enabling technology in many diagnostic and therapeutic tasks, but often does not meet the required robustness and accuracy for supporting clinical tasks. This is in large part due to a lack of high-quality benchmark datasets by which new DIR algorithms can be evaluated. Our team was supported by the National Institute of Biomedical Imaging and Bioengineering to develop DIR benchmark dataset libraries for multiple anatomical sites, comprising of large numbers of highly accurate landmark pairs on matching blood vessel bifurcations. Here we introduce our lung CT DIR benchmark dataset library, which was developed to improve upon the number and distribution of landmark pairs in current public lung CT benchmark datasets.Acquisition and validation methodsThirty CT image pairs were acquired from several publicly available repositories as well as authors' institution with IRB approval. The data processing workflow included multiple steps: (1) The images were denoised. (2) Lungs, airways, and blood vessels were automatically segmented. (3) Bifurcations were directly detected on the skeleton of the segmented vessel tree. (4) Falsely identified bifurcations were filtered out using manually defined rules. (5) A DIR was used to project landmarks detected on the first image onto the second image of the image pair to form landmark pairs. (6) Landmark pairs were manually verified. This workflow resulted in an average of 1262 landmark pairs per image pair. Estimates of the landmark pair target registration error (TRE) using digital phantoms were 0.4 mm ± 0.3 mm.Data format and usage notesThe data is published in Zenodo at https://doi.org/10.5281/zenodo.8200423. Project description:To investigate the effect of the bronchial tree on the accuracy of biomechanical-based deformable image registration of human lungs.Three dimensional finite element models have been developed using four dimensional computed tomography image data of ten lung cancer patients. Each model is built of a body, left and right lungs, tumor, and bronchial trees. Triangular shell elements are used for the bronchial trees while tetrahedral elements are used for other components. Hyperelastic material properties based on experimental investigation on human lungs are used for the lung parenchyma. Different material properties are assigned for the bronchial tree using five values for the modulus of elasticity of 0.01, 0.12, 0.5, 10, and 18 MPa. Lungs are modeled to slide inside chest cavities by applying frictionless contact surfaces between each lung and corresponding chest cavity. The accuracy of the models is examined using an average of 40 bronchial bifurcation points identified on inhale and exhale images. Relative accuracy is evaluated by comparing the displacement of all nodes within the lungs as well as the dosimetric difference at the exhale position predicted by the model.There is no significant effect of bronchial tree on the model accuracy based on the bifurcation points analysis. However, on the local level, using an average of 38 000 nodes, there is a maximum difference of 8.5 mm in the deformation of the bronchial trees, as the modulus of elasticity of the bronchial trees increases from 0.01 to 18 MPa; however, more than 96% of nodes are within a 2.5 mm difference in each direction. The average dose difference at the predicted exhale position is less than 35 cGy between the models.The bronchial tree has little effect on the global deformation and the accuracy of deformable image registration of lungs. Hence, the homogenous model is a reasonable assumption. Since there are some local deformation differences between nodes as the material properties of the bronchial tree change that may affect the accuracy of dosimetric results, heterogeneity may be required for a smaller scale modeling of lungs.

Project description:BackgroundRobust registration of thoracic computed tomography (CT) images is strongly impacted by motion during acquisition, high-density objects, and noise, particularly in lower-dose acquisitions. Despite the enhanced registration speed achieved by popular deep learning (DL) methods, their robustness is often neglected. This study aimed to develop a robust thoracic CT image registration algorithm to address the aforementioned issues.MethodsA novel, anatomical structure-aware hierarchical registration. By this method, employing a divide-and-conquer approach, dissimilarity metrics, and regularization terms are selected for different regions based on their distinct image features and motion patterns. These terms are then innovatively reconstructed using the Welsch's function, which allows control over the penalty distribution on the loss values. Subsequently, a novel Welsch parameter update strategy is designed for the task of thoracic CT image registration, enabling dynamic sparsity in registration from coarse to fine levels to accommodate various levels of noise and sliding motion. Moreover, the majorization-minimization (MM) algorithm is used to handle the Welsch terms by constructing surrogate functions based on the current variable values for variable update, thereby reducing the complexity of optimization.ResultsExperimental results on publicly available deformable image registration lab four-dimensional CT (DIR-Lab 4DCT) and chronic obstructive pulmonary disease (COPD) datasets with and without noise, showed that our proposed method achieves comparable performance to state-of-the-art methods in noise-free scenarios [1.14 and 1.19 mm compared to 1.14 and 1.35 mm target registration errors (TREs)], while demonstrating superior robustness in the presence of noise (1.78 and 2.38 mm compared to 2.00 and 3.31 mm TREs). Ablation studies also validated the effectiveness of each component in the method.ConclusionsA novel and robust algorithm for thoracic CT image registration has been proposed, which has significant potential for valuable clinical applications, including surgical quantitative imaging.
