Classification of Protein-Binding Sites Using a Spherical Convolutional Neural Network.

ABSTRACT: The analysis and comparison of protein-binding sites aid various applications in the drug discovery process, e.g., hit finding, drug repurposing, and polypharmacology. Classification of binding sites has been a hot topic for the past 30 years, and many different methods have been published. The rapid development of machine learning computational algorithms, coupled with the large volume of publicly available protein-ligand 3D structures, makes it possible to apply deep learning techniques in binding site comparison. Our method uses a cutting-edge spherical convolutional neural network based on the DeepSphere architecture to learn global representations of protein-binding sites. The model was trained on TOUGH-C1 and TOUGH-M1 data and validated with the ProSPECCTs datasets. Our results show that our model can (1) perform well in protein-binding site similarity and classification tasks and (2) learn and separate the physicochemical properties of binding sites. Lastly, we tested the model on a set of kinases, where the results show that it is able to cluster the different kinase subfamilies effectively. This example demonstrates the method's promise for lead hopping within or outside a protein target, directly based on binding site information.

Project description:The Brain Tumor presents a highly critical situation concerning the brain, characterized by the uncontrolled growth of an abnormal cell cluster. Early brain tumor detection is essential for accurate diagnosis and effective treatment planning. In this paper, a novel Convolutional Neural Network (CNN) based Graph Neural Network (GNN) model is proposed using the publicly available Brain Tumor dataset from Kaggle to predict whether a person has brain tumor or not and if yes then which type (Meningioma, Pituitary or Glioma). The objective of this research and the proposed models is to provide a solution to the non-consideration of non-Euclidean distances in image data and the inability of conventional models to learn on pixel similarity based upon the pixel proximity. To solve this problem, we have proposed a Graph based Convolutional Neural Network (GCNN) model and it is found that the proposed model solves the problem of considering non-Euclidean distances in images. We aimed at improving brain tumor detection and classification using a novel technique which combines GNN and a 26 layered CNN that takes in a Graph input pre-convolved using Graph Convolution operation. The objective of Graph Convolution is to modify the node features (data linked to each node) by combining information from nearby nodes. A standard pre-computed Adjacency matrix is used, and the input graphs were updated as the averaged sum of local neighbor nodes, which carry the regional information about the tumor. These modified graphs are given as the input matrices to a standard 26 layered CNN with Batch Normalization and Dropout layers intact. Five different networks namely Net-0, Net-1, Net-2, Net-3 and Net-4 are proposed, and it is found that Net-2 outperformed the other networks namely Net-0, Net-1, Net-3 and Net-4. The highest accuracy achieved was 95.01% by Net-2. With its current effectiveness, the model we propose represents a critical alternative for the statistical detection of brain tumors in patients who are suspected of having one.

Project description:BACKGROUND:Identifying splice sites is a necessary step to analyze the location and structure of genes. Two dinucleotides, GT and AG, are highly frequent on splice sites, and many other patterns are also on splice sites with important biological functions. Meanwhile, the dinucleotides occur frequently at the sequences without splice sites, which makes the prediction prone to generate false positives. Most existing tools select all the sequences with the two dimers and then focus on distinguishing the true splice sites from those pseudo ones. Such an approach will lead to a decrease in false positives; however, it will result in non-canonical splice sites missing. RESULT:We have designed SpliceFinder based on convolutional neural network (CNN) to predict splice sites. To achieve the ab initio prediction, we used human genomic data to train our neural network. An iterative approach is adopted to reconstruct the dataset, which tackles the data unbalance problem and forces the model to learn more features of splice sites. The proposed CNN obtains the classification accuracy of 90.25%, which is 10% higher than the existing algorithms. The method outperforms other existing methods in terms of area under receiver operating characteristics (AUC), recall, precision, and F1 score. Furthermore, SpliceFinder can find the exact position of splice sites on long genomic sequences with a sliding window. Compared with other state-of-the-art splice site prediction tools, SpliceFinder generates results in about half lower false positive while keeping recall higher than 0.8. Also, SpliceFinder captures the non-canonical splice sites. In addition, SpliceFinder performs well on the genomic sequences of Drosophila melanogaster, Mus musculus, Rattus, and Danio rerio without retraining. CONCLUSION:Based on CNN, we have proposed a new ab initio splice site prediction tool, SpliceFinder, which generates less false positives and can detect non-canonical splice sites.
