Project description:Antimicrobial Resistance (AMR) represents a serious threat to health and the global economy. However, interest in antibacterial drug development has decreased substantially in recent decades. Meanwhile, anti-virulence drug development has emerged as an attractive alternative to fight AMR. Although several macromolecular targets have been explored for this goal, their druggability is a vital piece of information that has been overlooked. This review explores this subject by showing how structure- based freely available in silico tools, such as PockDrug and FTMap, might be useful for designing novel inhibitors of the pyocyanin biosynthesis pathway and improving the potency/selectivity of compounds that target the Pseudomonas aeruginosa quorum sensing mechanism. The information provided by hotspot analysis, along with binding site features, reveals novel druggable targets (PhzA and PhzS) that remain largely unexplored. However, it also highlights that in silico druggability prediction tools have several limitations that might be overcome in the near future. Meanwhile, anti-virulence drug targets should be assessed by complementary methods, such as the combined use of FTMap/PockDrug, once the consensus druggability classification reduces the risk of wasting resources on undruggable proteins.

Project description:A recent promise to access unstructured clinical data from electronic health records on large-scale has revitalized the interest in automated de-identification of clinical notes, which includes the identification of mentions of Protected Health Information (PHI). We describe the methods developed and evaluated as part of the i2b2/UTHealth 2014 challenge to identify PHI defined by 25 entity types in longitudinal clinical narratives. Our approach combines knowledge-driven (dictionaries and rules) and data-driven (machine learning) methods with a large range of features to address de-identification of specific named entities. In addition, we have devised a two-pass recognition approach that creates a patient-specific run-time dictionary from the PHI entities identified in the first step with high confidence, which is then used in the second pass to identify mentions that lack specific clues. The proposed method achieved the overall micro F1-measures of 91% on strict and 95% on token-level evaluation on the test dataset (514 narratives). Whilst most PHI entities can be reliably identified, particularly challenging were mentions of Organizations and Professions. Still, the overall results suggest that automated text mining methods can be used to reliably process clinical notes to identify personal information and thus providing a crucial step in large-scale de-identification of unstructured data for further clinical and epidemiological studies.

Project description:Druggability refers to the capacity of a cellular target to be modulated by a small-molecule drug. To date, druggability is mainly studied by focusing on direct binding interactions between a drug and its target. However, druggability is impacted by cellular networks connected to a drug target. Here, we use computational approaches to reveal basic principles of network motifs that modulate druggability. Through quantitative analysis, we find that inhibiting self-positive feedback loop is a more robust and effective treatment strategy than inhibiting other regulations, and adding direct regulations to a drug-target generally reduces its druggability. The findings are explained through analytical solution of the motifs. Furthermore, we find that a consensus topology of highly druggable motifs consists of a negative feedback loop without any positive feedback loops, and consensus motifs with low druggability have multiple positive direct regulations and positive feedback loops. Based on the discovered principles, we predict potential genetic targets in Escherichia coli that have either high or low druggability based on their network context. Our work establishes the foundation toward identifying and predicting druggable targets based on their network topology.

Project description:BackgroundLung cancer remains the leading cause of cancer-related death, largely owing to the lack of effective treatments. A tumour vascular targeting strategy presents an attractive alternative; however, the molecular signature of the vasculature in lung cancer is poorly explored. This work aimed to identify novel tumour vascular targets in lung cancer.MethodsEnzymatic digestion of fresh tissue followed by endothelial capture with Ulex lectin-coated magnetic beads was used to isolate the endothelium from fresh tumour specimens of lung cancer patients. Endothelial isolates from the healthy and tumour lung tissue were subjected to whole human genome expression profiling using microarray technology.ResultsBioinformatics analysis identified tumour endothelial expression of angiogenic factors, matrix metalloproteases and cell-surface transmembrane proteins. Predicted novel tumour vascular targets were verified by RNA-seq, quantitative real-time PCR analysis and immunohistochemistry. Further detailed expression profiling of STEAP1 on 82 lung cancer patients confirmed STEAP1 as a novel target in the tumour vasculature. Functional analysis of STEAP1 using siRNA silencing implicates a role in endothelial cell migration and tube formation.ConclusionsThe identification of cell-surface tumour endothelial markers in lung is of interest in therapeutic antibody and vaccine development.

Project description:Missing values are a major issue in quantitative proteomics analysis. While many methods have been developed for imputing missing values in high-throughput proteomics data, a comparative assessment of imputation accuracy remains inconclusive, mainly because mechanisms contributing to true missing values are complex and existing evaluation methodologies are imperfect. Moreover, few studies have provided an outlook of future methodological development. We first re-evaluate the performance of eight representative methods targeting three typical missing mechanisms. These methods are compared on both simulated and masked missing values embedded within real proteomics datasets, and performance is evaluated using three quantitative measures. We then introduce fused regularization matrix factorization, a low-rank global matrix factorization framework, capable of integrating local similarity derived from additional data types. We also explore a biologically-inspired latent variable modeling strategy-convex analysis of mixtures-for missing value imputation and present preliminary experimental results. While some winners emerged from our comparative assessment, the evaluation is intrinsically imperfect because performance is evaluated indirectly on artificial missing or masked values not authentic missing values. Nevertheless, we show that our fused regularization matrix factorization provides a novel incorporation of external and local information, and the exploratory implementation of convex analysis of mixtures presents a biologically plausible new approach.

Project description:This study investigates the nonlinear dynamics of Brushless DC (BLDC) motors using the MATLAB/Simulink platform, emphasizing system identification through the Least Squares (LS) method and Nonlinear Autoregressive Network With Exogenous Inputs (NARX) models with variable regressors. Accurate data-driven models derived from these techniques are essential for designing efficient feedback control systems, enabling precise motor dynamics representation and facilitating early fault detection by identifying deviations from normal operation. A detailed simulation of the BLDC motor under no-load conditions is performed to analyze the speed response and ripple effects in torque and speed, underscoring the need for effective modeling and control. Comprehensive datasets are generated to develop LS and NARX models across varying operational conditions. A variable step input voltage signal with both ascending and descending steps is employed for training, while a distinct validation signal of similar trends but different magnitudes is used for performance evaluation. All techniques are benchmarked using identical training and validation signals. Among the models, the NARX model with customized regressors demonstrated superior performance, achieving 99.1% training accuracy and 98.01% validation accuracy in predicting motor dynamics. All the models are further tested under real-time signal conditions like ramp-up acceleration, deceleration, & turning and noisy signal conditions to evaluate the robustness and accuracy of these models in real-world conditions. The findings highlight the NARX model's potential to enhance control strategies and improve BLDC motor stability, with statistical analysis confirming the robustness and effectiveness of the proposed approach.

Project description:Cancer is a heterogeneous disease, and patients with tumors from different organs can share similar epigenetic and genetic alterations. Therefore, it is crucial to identify the novel subgroups of patients with similar molecular characteristics. It is possible to propose a better treatment strategy when the heterogeneity of the patient is accounted for during subgroup identification, irrespective of the tissue of origin. This work proposes a machine learning (ML) based pipeline for subgroup identification in pan-cancer. Here, mRNA, miRNA, DNA methylation, and protein expression features from pan-cancer samples were concatenated and non-linearly projected to a lower dimension using an ML algorithm. This data was then clustered to identify multi-omics-based novel subgroups. The clinical characterization of these ML subgroups indicated significant differences in overall survival (OS) and disease-free survival (DFS) (p-value<0.0001). The subgroups formed by the patients from different tumors shared similar molecular alterations in terms of immune microenvironment, mutation profile, and enriched pathways. Further, decision-level and feature-level fused classification models were built to identify the novel subgroups for unseen samples. Additionally, the classification models were used to obtain the class labels for the validation samples, and the molecular characteristics were verified. To summarize, this work identified novel ML subgroups using multi-omics data and showed that the patients with different tumor types could be similar molecularly. We also proposed and validated the classification models for subgroup identification. The proposed classification models can be used to identify the novel multi-omics subgroups, and the molecular characteristics of each subgroup can be used to design appropriate treatment regimen.

Project description:BackgroundSepsis-related adult respiratory distress syndrome (ARDS) is a life-threatening condition characterised by a high mortality rate. This underscores the pressing requirement to identify and develop potential therapeutic targets for the severe condition. This study investigated the genetic predisposition to sepsis-related ARDS in this study.MethodsWe utilised summary-based Mendelian randomisation (SMR), two-sample MR (TSMR), mediating MR, and multivariate MR (MVMR) analysis to explore the genetic susceptibility of sepsis-related ARDS by integrating over 10 000 cis-expression quantitative trait loci (cis-eQTLs) and over 100 000 participants. Subsequently, we performed drug target analysis to identify potentially druggable cis-eQTL genes.ResultsThe SMR analysis identified 677 cis-eQTL genes associated with sepsis. Further TSMR validation filtered 72 cis-eQTL genes causally associated with sepsis. Sepsis was causally associated with ARDS (beta = 1.80, standard error (SE) = 0.36, P < 0.001). After conducting the mediating MR and MVMR analysis, 50 cis-eQTL genes were reported to be causally associated with sepsis-related ARDS. Subsequent drug target analysis confirmed the role of four targets (PSMA4, PDK2, RPS18, and NDUFV3) as druggable genes for sepsis-related ARDS.ConclusionsThrough an extensive analysis, we identified potential drug targets for sepsis-related ARDS. Additional research is imperative to substantiate our discoveries and to pave the way for the development of novel pharmaceuticals aimed at these specific targets.

Project description:Antibody-drug conjugate therapy has attracted considerable attention in recent years. Since the selection of appropriate targets is a critical aspect of antibody-drug conjugate research and development, a big data research for discovery of candidate targets per tumor type is outstanding and of high interest. Thus, the purpose of this study was to identify and prioritize candidate antibody-drug conjugate targets with translational potential across common types of cancer by mining the Human Protein Atlas, as a unique big data resource. To perform a multifaceted screening process, XML and TSV files including immunohistochemistry expression data for 45 normal tissues and 20 tumor types were downloaded from the Human Protein Atlas website. For genes without high protein expression across critical normal tissues, a quasi H-score (range, 0-300) was computed per tumor type. All genes with a quasi H - score ≥ 150 were extracted. Of these, genes with cell surface localization were selected and included in a multilevel validation process. Among 19670 genes that encode proteins, 5520 membrane protein-coding genes were included in this study. During a multistep data mining procedure, 332 potential targets were identified based on the level of the protein expression across critical normal tissues and 20 tumor types. After validation, 23 cell surface proteins were identified and prioritized as candidate antibody-drug conjugate targets of which two have interestingly been approved by the FDA for use in solid tumors, one has been approved for lymphoma, and four have currently been entered in clinical trials. In conclusion, we identified and prioritized several candidate targets with translational potential, which may yield new clinically effective and safe antibody-drug conjugates. This large-scale antibody-based proteomic study allows us to go beyond the RNA-seq studies, facilitates bench-to-clinic research of targeted anticancer therapeutics, and offers valuable insights into the development of new antibody-drug conjugates.

Project description:Results of the recent Critical Assessment of Techniques for Protein Structure Prediction, CASP8, present several valuable sources of information. First, CASP targets comprise a realistic sample of currently solved protein structures and exemplify the corresponding challenges for predictors. Second, the plethora of predictions by all possible methods provides an unusually rich material for evolutionary analysis of target proteins. Third, CASP results show the current state of the field and highlight specific problems in both predicting and assessing. Finally, these data can serve as grounds to develop and analyze methods for assessing prediction quality. Here we present results of our analysis in these areas. Our objective is not to duplicate CASP assessment, but to use our unique experience as former CASP5 assessors and CASP8 predictors to (i) offer more insights into CASP targets and predictions based on expert analysis, including invaluable analysis prior to target structure release; and (ii) develop an assessment methodology tailored towards current challenges in the field. Specifically, we discuss preparing target structures for assessment, parsing protein domains, balancing evaluations based on domains and on whole chains, dividing targets into categories and developing new evaluation scores.
