Mitochondrial genome characterization and phylogeny of Wallacea dactyliferae Maulik 1919 (Coleoptera: Chrysomelidae) from China.

ABSTRACT: Wallacea dactyliferae Maulik 1919 (Coleoptera: Chrysomelidae) has been reported as a new invasive palm pest in Asia recently. So far, a total of 29 species have been reported in Wallacea. In the present study, the whole mitochondrial genome of W. dactyliferae was identified for the first time (also for the first species of Wallacea) by using high throughput sequencing systems. The entire genome is 16,243 bp in length (ACCN: OK513040) consisting of 13 protein-coding genes, 2 ribosomal RNA genes, 22 transfer RNA genes, and an A + T-rich region. Phylogenetic analysis revealed that insects from the same subfamily were clustered together, with W. dactyliferae being clustered together with other Cassidinae species. This study can provide essential DNA molecular data for further phylogenetic and evolutionary analyses for Chrysomelidae family of the Coleoptera order.

Mitochondrial genome of a leaf-mining beetle Prionispa champaka Maulik (Coleoptera: Chrysomelidae: Cassidinae).

Project description:Prionispa champaka is a leaf-mining species which feeds on Pollia spp. and widely distributes in southern China. The complete mitogenomic sequence of P. champaka (Chrysomelidae: Cassidinae) was obtained and annotated, with a length of 20,494 bp. It was longer than those of other Chrysomelid species (not including Bruchinae) because of its much longer non-coding sequences. Gene arrangement and content of P. champaka was identical to the most common type in insects, and it was also biased toward AT (accounting for 78.4%). Phylogenetic analysis based on mitochondrial PCGs indicated that P. champaka was closely clustered with 5 other Cassidinae species, supporting the traditional morphological classification within Cassidinae.

Characterization of the complete mitochondrial genome of Caryopemon giganteus Pic (Coleoptera: Chrysomelidae: Bruchinae).

Project description:We sequenced, assembled, and annotated the complete mitochondrial genome of the seed beetle Caryopemon giganteus, which represents the first report in the tribe Caryopemini from the subfamily Bruchinae of Chrysomelidae. The circular mitochondrial genome of the species contains 15,727 bases, 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and a non-coding region. The GC content of the genome is 25.3%, which is higher than any other reported mitochondrial genomes within Bruchinae. The 16S ribosomal RNA gene and the 12S ribosomal RNA gene are 1284 and 835 bp in length, respectively. 12 PCGs started with the typical ATN codon, except for ND1 initiated with TTG. Five PCGs have the typical stop codon of TAA or TGA, while the remainder PCGs are terminated with incomplete stop codons (TA or T). The phylogenetic analysis based on a combination of 13 genes of the mitochondrial genomes of six species of Bruchinae and 23 species from other 10 subfamilies of Chrysomelidae recovered a generally well resolved and strongly supported tree topology, which shows that C. giganteus has the basalmost position in Bruchinae.

A Mitochondrial Genome Phylogeny of Cleridae (Coleoptera, Cleroidea).

Project description:The predaceous beetle family Cleridae includes a large and widely distributed rapid radiation, which is vital for the ecosystem. Despite its important role, a number of problems remain to be solved regarding the phylogenetic inter-relationships, the timing of divergence, and the mitochondrial biology. Mitochondrial genomes have been widely used to reconstruct phylogenies of various insect groups, but never introduced to Cleridae until now. Here, we generated 18 mitochondrial genomes to address these issues, which are all novel to the family. In addition to phylogenomic analysis, we have leveraged our new sources to study the mitochondrial biology in terms of nucleotide composition, codon usage and substitutional rate, to understand how these vital cellular components may have contributed to the divergence of the Cleridae. Our results recovered Korynetinae sister to the remaining clerids, and the calde of Clerinae+Hydnocerinae is indicated more related to Tillinae. A time-calibrated phylogeny estimated the earliest divergence time of Cleridae was soon after the origin of the family, not later than 160.18 Mya (95% HPD: 158.18-162.07 Mya) during the mid-Jurassic. This is the first mitochondrial genome-based phylogenetic study of the Cleridae that covers nearly all subfamily members, which provides an alternative evidence for reconstructing the phylogenetic relationships.

The complete mitochondrial genome of Downesia tarsata (Coleoptera: Chrysomelidae: Cassidinae).

Project description:Downesia species are leaf-mining beetles mainly feed on Poaceae plants in the tropical and subtropical areas in Asia. In this study, we firstly sequenced and reported the complete mitochondrial genome for the genus. The complete mitogenome of Downesia tarsata is 18,557 bp in length, including 13 protein-coding genes (PCG), 22 transfer RNA (tRNA), two ribosomal RNA (rRNA), and one AT-rich region. Phylogenomic analysis indicated that D. tarsata is closely related to Agonita chinensis, and the two species belong to the same tribe of Gonophorini. The complete mitochondrial genome of D. tarsata could help clarify the phylogenetic relationship among Cassidinae species.

The complete mitochondrial genome of Chrysolina aeruginosa Fald (Coleoptera: Chrysomelidae).

Project description:In this study, the first complete mitochondrial genome of Chrysolina aeruginosa Fald was assembled and analyzed. The total length of this mitochondrial genome is 16,335 base pairs. It consists of 13 protein-coding genes, 22 transfer RNAs, two ribosomal RNAs, and an AT-rich region. Phylogenomic analysis indicated that C. aeruginosa Fald is sister to Chrysodinopsis sp. This study provides new molecular data for the further taxonomic and phylogenetic studies of the Chrysomelidae of Coleoptera.

The complete mitochondrial genome of Psylliodes balyi Jacoby (Coleoptera: Chrysomelidae).

Project description:The complete mitogenome of Psylliodes balyi Jacoby (GenBank accession number MT644112) is 14,561 bp in length, and contains 13 protein-coding genes (PCGs), 22 transfer RNA genes (tRNAs), 2 ribosomal RNA genes, and a putative control region. The gene content and orientation of P. balyi were identical to other beetle mitogenomes. ATT, ATA, and ATG were initiation codons and TAA, TAG, and T were termination codons. All the 22 tRNAs have the typical cloverleaf secondary structure, except for trnS1 which lacked the dihydrouracil (DHU) arm. The phylogenetic relationship based on the neighbor-joining method showed that P. balyi is closely related to Agasicles hygrophila, which agrees with the conventional classification.

The complete mitochondrial genome of Monolepta hieroglyphica (Motschulsky) (Coleoptera: Chrysomelidae).

Project description:Monolepta hieroglyphica (Motschulsky) (Coleoptera: Chrysomelidae) is an important agricultural insect pest. In this study, the complete mitochondrial genome of M. hieroglyphica (GenBank accession number MW732714) was sequenced using Illumina HiSeq X Ten. The mitogenome was 16,213 bp long and comprised 13 protein-coding genes (PCGs), two ribosomal RNA genes (rRNAs), 22 transfer RNA genes (tRNAs) and a putative control region (CR). The nucleotide composition of the M. hieroglyphica mitochondrial genome was significantly biased (A, G, C and T accounted for 41.04%, 8.01%, 11.76% and 39.18%, respectively) with 80.23% A + T content. Two rRNAs were located between tRNA-Leu and the CR, separated by tRNA-Val. The CR, located between 12 s rRNA and tRNA-Ile, was 1,661 bp long. The length of the 22 tRNAs ranged from 61 to 71 bp. Phylogenetic analyses of 29 Chrysomelidae-Galerucinae species based on 13 mitochondrial protein-coding genes reconstructed using Bayesian 3.2.0 showed that the M. hieroglyphica mitogenome was clustered with the existing three different species of the Monolepta genus mitogenomes in a monophyletic manner. The M. hieroglyphica mitogenome provides an important data resource for further studies and contributes to our understanding of the phylogeny of this group.

Complete mitochondrial genome of Basilepta melanopus Lefevre, 1893 (coleoptera: chrysomelidae: eumolpinae), a tea pest from Southern China.

Project description:The tea pest, Basilepta melanopus Lefèvre 1893 (Chrysomelidae), belongs to the subfamily Eumolpinae. In this study, the complete mitochondrial genome sequence of B. melanopus from southern China was sequenced using the next-generation sequencing technique, assembled, and annotated using bioinformatics tools. The complete mitochondrial genome was 15,905 bp in length. The overall GC content was 22.51%, in which the percentages for the bases A, T, C, and G were 41.23%, 36.26%, 8.92%, and 13.59%, respectively. Thirty-seven genes were predicted, including 13 protein-coding, 22 transfer RNA, and two ribosomal RNA genes. Phylogenetic analysis based on the complete mitochondrial genome sequences of 18 Chrysomelidae taxa revealed that B. melanopus was closely related to Basilepta fulvipes.

Transcriptome immune analysis of the invasive beetle Octodonta nipae (Maulik) (Coleoptera: Chrysomelidae) parasitized by Tetrastichus brontispae Ferriere (Hymenoptera: Eulophidae).

Project description:The beetle Octodonta nipae (Maulik) (Coleoptera: Chrysomelidae) is a serious invasive insect pest of palm plants in southern China, and the endoparasitoid Tetrastichus brontispae Ferrière (Hymenoptera: Eulophidae) is a natural enemy of this pest that exhibits great ability in the biocontrol of O. nipae. For successful parasitism, endoparasitoids often introduce or secrete various virulence factors to suppress host immunity. To investigate the effects of parasitization by T. brontispae on the O. nipae immune system, the transcriptome of O. nipae pupae was analyzed with a focus on immune-related genes through Illumina sequencing. De novo assembly generated 49,919 unigenes with a mean length of 598 bp. Of these genes, 27,490 unigenes (55.1% of all unigenes) exhibited clear homology to known genes in the NCBI nr database. Parasitization had significant effects on the transcriptome profile of O. nipae pupae, and most of these differentially expressed genes were down-regulated. Importantly, the expression profiles of immune-related genes were significantly regulated after parasitization. Taken together, these transcriptome sequencing efforts shed valuable light on the host (O. nipae) manipulation mechanisms induced by T. brontispae, which will pave the way for the development of novel immune defense-based management strategies of O. nipae, and provide a springboard for further molecular analyses, particularly of O. nipae invasion.
