Project description:We studied the COVID-19 pandemic evolution in selected African countries. For each country considered, we modeled simultaneously the data of the active, recovered and death cases. In this study, we used a year of data since the first cases were reported. We estimated the time-dependent basic reproduction numbers, R0 , and the fractions of infected but unaffected populations, to offer insights into containment and vaccine strategies in African countries. We found that R0≤4 at the start of the pandemic but has since fallen to R0∼1 . The unaffected fractions of the populations studied vary between 1-10 % of the recovered cases.

Project description:Our understanding of how COVID-19 spreads over a territory needs to be improved. For example, the evaluation of disease spatiotemporal distribution and its association with other characteristics can help identify covariates, model the behavior of the epidemic, and provide useful information for decision making. Data were compiled from the National Population Council (CONAPO), Google, the National Institute of Statistics and Geography (INEGI), and the Secretary of Health. The data describe the cases of COVID and characteristics of the population, such as distribution, mobility, and prevalence of chronic diseases such as diabetes, hypertension, and obesity. These data were processed to be compatible and georeferenced to a common geographic framework to facilitate spatial analysis in a geographic information system (GIS).

Project description:BackgroundThe coronavirus disease 2019 (COVID-19) has taken millions of lives and disrupted living standards at individual, societal, and worldwide levels, causing serious consequences globally. Understanding its epidemic curve and spatio-temporal dynamics is crucial for the development of effective public health plans and responses and the allocation of resources. Thus, we conducted this study to assess the epidemiological dynamics and spatio-temporal patterns of the COVID-19 pandemic in Rwanda.MethodsUsing the surveillance package in R software version 4.0.2, we implemented endemic-epidemic multivariate time series models for infectious diseases to analyze COVID-19 data reported by Rwanda Biomedical Center under the Ministry of Health from March 15, 2020 to January 15, 2021.ResultsThe COVID-19 pandemic occurred in two waves in Rwanda and showed a heterogenous spatial distribution across districts. The Rwandan government responded effectively and efficiently through the implementation of various health measures and intervention policies to drastically reduce the transmission of the disease. Analysis of the three components of the model showed that the most affected districts displayed epidemic components within the area, whereas the effect of epidemic components from spatial neighbors were experienced by the districts that surround the most affected districts. The infection followed the disease endemic trend in other districts.ConclusionThe epidemiological and spatio-temporal dynamics of COVID-19 in Rwanda show that the implementation of measures and interventions contributed significantly to the decrease in COVID-19 transmission within and between districts. This accentuates the critical call for continued intra- and inter- organization and community engagement nationwide to ensure effective and efficient response to the pandemic.

Project description:At the end of the year 2019, a virus named SARS-CoV-2 induced the coronavirus disease, which is very contagious and quickly spread around the world. This new infectious disease is called COVID-19. Numerous areas, such as the economy, social services, education, and healthcare system, have suffered grave consequences from the invasion of this deadly virus. Thus, a thorough understanding of the spread of COVID-19 is required in order to deal with this outbreak before it becomes an infectious disaster. In this research, the daily reported COVID-19 cases in 92 sub-districts in Johor state, Malaysia, as well as the population size associated to each sub-district, are used to study the propagation of COVID-19 disease across space and time in Johor. The time frame of this research is about 190 days, which started from August 5, 2021, until February 10, 2022. The clustering technique known as spatio-temporal clustering, which considers the spatio-temporal metric was adapted to determine the hot-spot areas of the COVID-19 disease in Johor at the sub-district level. The results indicated that COVID-19 disease does spike in the dynamic populated sub-districts such as the state's economic centre (Bandar Johor Bahru), and during the festive season. These findings empirically prove that the transmission rate of COVID-19 is directly proportional to human mobility and the presence of holidays. On the other hand, the result of this study will help the authority in charge in stopping and preventing COVID-19 from spreading and become worsen at the national level.

Project description:ObjectiveThe study analyzes the spatial characteristics of the epidemic. It evaluates the effectiveness of its differentiated prevention and control policies implemented at different stages of the epidemic in the Yangtze River Delta.MethodsThe study divided the epidemic into 2 stages and analyzed the spatial evolution characteristics of the COVID-19 epidemic in the region by using Anselin Local Moran's I and standard deviation ellipse.ResultsIn the first stage, the high value of confirmed cases was concentrated in the eastern and southern cities. The trajectory of the barycenter showed a V-shaped change characterized by a southward shift followed by a northward fluctuation. In contrast, the second stage was mainly concentrated in Jiangsu Province and Shanghai, and the Barycenter did not change over time. The diversified prevention and control measures enabled 'zero new cases' in the Yangtze River Delta within a month.ConclusionThe prevention and control policy implemented in the Yangtze River Delta has worked well. With the global pandemic of COVID-19, it is recommended that other countries follow the example of the Yangtze River Delta, tighten prevention policies, and speed up vaccination to avoid a rebound of the epidemic.

Project description:COVID-19 is the most serious public health event of the 21st century and has had a huge impact across the world. The spatio-temporal pattern analysis and simulation of epidemic spread have become the focus of current research. LSTM model has made a lot of achievements in the prediction of infectious diseases by virtue of its advantages in time prediction, but lacks the spatial expression. CA model plays an important role in epidemic spatial propagation modeling due to its unique evolution characteristics from local to global. However, no existing studies of CA have considered long-term dependence due to the impact of time changes on the evolution of the epidemic, and few have modeled using location data from actual diagnosed patients. Therefore, we proposed a LSTM-CA model to solve above mentioned problems. Base on the advantages of LSTM in temporal level and CA in spatial level, LSTM and CA are integrated from the spatio-temporal perspective of geography based on the fine-grained characteristics of epidemic data. The method divides the study area into regular grids, simulates the spatial interactions between neighborhood cells with the help of CA model, and extracts the parameters affecting the transition probability in CA with the help of LSTM model to assist evolution. Simulations are conducted in Python 3.4 to model the propagation of COVID-19 between Feb, 6 to Mar 20, 2020 in China. Experimental results show that, LSTM-CA performs a higher statistical accuracy than LSTM and spatial accuracy than CA, which could demonstrate the effectiveness of the proposed model. This method could be universal for the temporal and spatial transmission of major public health events. Especially in the early stage of the epidemic, we can quickly understand its development trend and cycle, so as to provide an important reference for epidemic prevention and control and public sentiment counseling.

Project description:BackgroundCOVID-19 is a highly transmittable respiratory illness induced by SARS-CoV-2, a novel coronavirus. The spatio-temporal analysis considers interactions between space and time is essential for understanding the virus's transmission pattern and developing efficient mitigation strategies.ObjectiveThis study explicitly examines how meteorological, demographic, and vaccination with all doses of risk factors are interrelated with COVID-19's complex evolution and dynamics in 64 Bangladeshi districts over space and time.MethodsThe study employed Bayesian spatio-temporal Poisson modeling to determine the most suitable model, including linear trend, analysis of variance (ANOVA), separable models, and Poisson temporal model for spatiotemporal effects. The study employed the Deviance Information Criterion (DIC) and Watanabe-Akaike information criterion (WAIC) for model selection. The Markov Chain Monte Carlo approach also provided information regarding both prior and posterior realizations.ResultsThe results of our study indicate that the spatio-temporal Poisson ANOVA model outperformed all other models when considering various criteria for model selection and validation. This finding underscores the significant relationship between spatial and temporal variations and the number of cases. Additionally, our analysis reveals that maximum temperature does not appear to have a significant association with infected cases. On the other hand, factors such as humidity (%), population density, urban population, aging index, literacy rate (%), households with internet users (%), and complete vaccination coverage all play vital roles in correlating with the number of affected cases in Bangladesh.ConclusionsThe research has demonstrated that demographic, meteorological, and vaccination variables possess significant potential to be associated with COVID-19-affected cases in Bangladesh. These data show that there are interconnections between space and time, which shows how important it is to use integrated modeling in pandemic management. An assessment of the risks particular to an area allows government agencies and communities to concentrate their efforts to mitigate those risks.

Project description:In this study, we modelled the incidence of COVID-19 cases and hospitalisations by basic health areas (ABS) in Catalonia. Spatial, temporal and spatio-temporal incidence trends were described using estimation methods that allow to borrow strength from neighbouring areas and time points. Specifically, we used Bayesian hierarchical spatio-temporal models estimated with Integrated Nested Laplace Approximation (INLA). An exploratory analysis was conducted to identify potential ABS factors associated with the incidence of cases and hospitalisations. High heterogeneity in cases and hospitalisation incidence was found between ABS and along the waves of the pandemic. Urban areas were found to have a higher incidence of COVID-19 cases and hospitalisations than rural areas, while socio-economic deprivation of the area was associated with a higher incidence of hospitalisations. In addition, full vaccination coverage in each ABS showed a protective effect on the risk of COVID-19 cases and hospitalisations.

Project description:BackgroundGliomas are the most common types of brain cancer, well known for their aggressive proliferation and the invasive behavior leading to a high mortality rate. Several mathematical models have been developed for identifying the interactions between glioma cells and tissue microenvironment, which play an important role in the mechanism of the tumor formation and progression.MethodsBuilding and expanding on existing approaches, this paper develops a continuous three-dimensional model of avascular glioma spatio-temporal evolution. The proposed spherical model incorporates the interactions between the populations of four different glioma cell phenotypes (proliferative, hypoxic, hypoglychemic and necrotic) and their tissue microenvironment, in order to investigate how they affect tumor growth and invasion in an isotropic and homogeneous medium. The model includes two key variables involved in the proliferation and invasion processes of cancer cells; i.e. the extracellular matrix and the matrix-degradative enzymes concentrations inside the tumor and its surroundings. Additionally, the proposed model focuses on innovative features, such as the separate and independent impact of two vital nutrients, namely oxygen and glucose, in tumor growth, leading to the formation of cell populations with different metabolic profiles. The model implementation takes under consideration the variations of particular factors, such as the local cell proliferation rate, the variable conversion rates of cells from one category to another and the nutrient-dependent thresholds of conversion. All model variables (cell densities, ingredients concentrations) are continuous and described by reaction-diffusion equations.ResultsSeveral simulations were performed using combinations of growth and invasion rates, for different evolution times. The model results were evaluated by medical experts and validated on experimental glioma models available in the literature, revealing high agreement between simulated and experimental results.ConclusionsBased on the experimental validation, as well as the evaluation by clinical experts, the proposed model may provide an essential tool for the patient-specific simulation of different tumor evolution scenarios and reliable prognosis of glioma spatio-temporal progression.

Project description:We examine the impact of economic, demographic, and mobility-related factors have had on the transmission of COVID-19 in 2020. While many models in the academic literature employ linear/generalized linear models, few contributions exist that incorporate spatial analysis, which is useful for understanding factors influencing the proliferation of the disease before the introduction of vaccines. We utilize a Poisson generalized linear model coupled with a spatial autoregressive structure to do so. Our analysis yields a number of insights including that, in some areas of the country, the counterintuitive result that staying at home can lead to increased disease proliferation. Additionally, we find some positive effects from increased gathering at grocery stores, negative effects of visiting retail stores and workplaces, and even small effects on visiting parks highlighting the complexities travel and migration have on the transmission of diseases.
