Project description:Coronary artery segmentation is an essential procedure in the computer-aided diagnosis of coronary artery disease. It aims to identify and segment the regions of interest in the coronary circulation for further processing and diagnosis. Currently, automatic segmentation of coronary arteries is often unreliable because of their small size and poor distribution of contrast medium, as well as the problems that lead to over-segmentation or omission. To improve the performance of convolutional-neural-network (CNN) based coronary artery segmentation, we propose a novel automatic method, DR-LCT-UNet, with two innovative components: the Dense Residual (DR) module and the Local Contextual Transformer (LCT) module. The DR module aims to preserve unobtrusive features through dense residual connections, while the LCT module is an improved Transformer that focuses on local contextual information, so that coronary artery-related information can be better exploited. The LCT and DR modules are effectively integrated into the skip connections and encoder-decoder of the 3D segmentation network, respectively. Experiments on our CorArtTS2020 dataset show that the dice similarity coefficient (DSC), Recall, and Precision of the proposed method reached 85.8%, 86.3% and 85.8%, respectively, outperforming 3D-UNet (taken as the reference among the 6 other chosen comparison methods), by 2.1%, 1.9%, and 2.1%.

Project description:In recent years, the growing importance of accurate semantic segmentation in ultrasound images has led to numerous advances in deep learning-based techniques. In this article, we introduce a novel hybrid network that synergistically combines convolutional neural networks (CNN) and Vision Transformers (ViT) for ultrasound image semantic segmentation. Our primary contribution is the incorporation of multi-scale CNN in both the encoder and decoder stages, enhancing feature learning capabilities across multiple scales. Further, the bottleneck of the network leverages the ViT to capture long-range high-dimension spatial dependencies, a critical factor often overlooked in conventional CNN-based approaches. We conducted extensive experiments using a public benchmark ultrasound nerve segmentation dataset. Our proposed method was benchmarked against 17 existing baseline methods, and the results underscored its superiority, as it outperformed all competing methods including a 4.6% improvement of Dice compared against TransUNet, 13.0% improvement of Dice against Attention UNet, 10.5% improvement of precision compared against UNet. This research offers significant potential for real-world applications in medical imaging, demonstrating the power of blending CNN and ViT in a unified framework.

Project description:Angiogenesis is the development of new blood vessels from pre-existing ones. It is a complex multifaceted process that is essential for the adequate functioning of human organisms. The investigation of angiogenesis is conducted using various methods. One of the most popular and most serviceable of these methods in vitro is the short-term culture of endothelial cells on Matrigel. However, a significant disadvantage of this method is the manual analysis of a large number of microphotographs. In this regard, it is necessary to develop a technique for automating the annotation of images of capillary-like structures. Despite the increasing use of deep learning in biomedical image analysis, as far as we know, there still has not been a study on the application of this method to angiogenesis images. To the best of our knowledge, this article demonstrates the first tool based on a convolutional Unet++ encoder-decoder architecture for the semantic segmentation of in vitro angiogenesis simulation images followed by the resulting mask postprocessing for data analysis by experts. The first annotated dataset in this field, AngioCells, is also being made publicly available. To create this dataset, participants were recruited into a markup group, an annotation protocol was developed, and an interparticipant agreement study was carried out.

Project description:Recently, the medical image segmentation scheme combining Vision Transformer (ViT) and multilayer perceptron (MLP) has been widely used. However, one of its disadvantages is that the feature fusion ability of different levels is weak and lacks flexible localization information. To reduce the semantic gap between the encoding and decoding stages, we propose a mixture conv-MLP network with multi-scale features fusion Unet (MCNMF-Unet) for medical image segmentation. MCNMF-Unet is a U-shaped network based on convolution and MLP, which not only inherits the advantages of convolutional in extracting underlying features and visual structures, but also utilizes MLP to fuse local and global information of each layer of the network. MCNMF-Unet performs multi-layer fusion and multi-scale feature map skip connections in each network stage so that all the feature information can be fully utilized and the gradient disappearance problem can be alleviated. Additionally, MCNMF-Unet incorporates a multi-axis and multi-windows MLP module. This module is fully end-to-end and eliminates the need to consider the negative impact of image cropping. It not only fuses information from multiple dimensions and receptive fields but also reduces the number of parameters and computational complexity. We evaluated the proposed model on BUSI, ISIC2018 and CVC-ClinicDB datasets. The experimental results show that the performance of our proposed model is superior to most existing networks, with an IoU of 84.04% and a F1-score of 91.18%.

Project description:BackgroundMedical image segmentation is crucial for improving healthcare outcomes. Convolutional neural networks (CNNs) have been widely applied in medical image analysis; however, their inherent inductive biases limit their ability to capture global contextual information. Vision transformer (ViT) architectures address this limitation by leveraging attention mechanisms to model global relationships; however, they typically require large-scale datasets for effective training, which is challenging in the field of medical imaging due to limited data availability. This study aimed to integrate the advantages of CNN and ViT architectures to improve segmentation performance on small-scale medical image datasets.MethodsIn this study, we established a U-shaped network architecture based on a Transformer-assisted convolutional neural network (TAC-UNet). The TAC-UNet is primarily composed of a hybrid structure integrating CNN and Transformer components. Specifically, the hybrid architecture follows a dual-path design in which the Transformer branch continuously conveys global contextual information to the CNN backbone. This allows the CNN backbone to enhance its global perception while building on the local features it extracts, thereby improving its ability to comprehend complex image structures. A channel cross-attention (CCA) module is also incorporated as a bridge between the encoder and decoder to better reconcile the semantic discrepancies between them.ResultsDetailed experiments on three public datasets were conducted. Specifically, our model was trained on 30 images from the Multi-organ Nucleus Segmentation (MoNuSeg) training dataset, 85 images from the Gland Segmentation (GlaS) training dataset, and 551 images from the Computer Vision Center Colorectal Cancer-Clinic Database (CVC-ClinicDB) dataset. We evaluated the performance of our model on the corresponding test sets. Our TAC-UNet achieved the best Dice scores (80.36%, 90.70%, and 91.81% on the MoNuSeg, GlaS, and CVC-ClinicDB datasets, respectively) of all the models. Compared to other CNN-based, Transformer-based, and hybrid methods, the TAC-UNet demonstrated significantly superior segmentation performance.ConclusionsOur TAC-UNet model showed advanced segmentation performance on small-scale medical image datasets. Project description:Coronavirus disease (COVID-19) affects the lives of billions of people worldwide and has destructive impacts on daily life routines, the global economy, and public health. Early diagnosis and quantification of COVID-19 infection have a vital role in improving treatment outcomes and interrupting transmission. For this purpose, advances in medical imaging techniques like computed tomography (CT) scans offer great potential as an alternative to RT-PCR assay. CT scans enable a better understanding of infection morphology and tracking of lesion boundaries. Since manual analysis of CT can be extremely tedious and time-consuming, robust automated image segmentation is necessary for clinical diagnosis and decision support. This paper proposes an efficient segmentation framework based on the modified DeepLabV3+ using lower atrous rates in the Atrous Spatial Pyramid Pooling (ASPP) module. The lower atrous rates make receptive small to capture intricate morphological details. The encoder part of the framework utilizes a pre-trained residual network based on dilated convolutions for optimum resolution of feature maps. In order to evaluate the robustness of the modified model, a comprehensive comparison with other state-of-the-art segmentation methods was also performed. The experiments were carried out using a fivefold cross-validation technique on a publicly available database containing 100 single-slice CT scans from >40 patients with COVID-19. The modified DeepLabV3+ achieved good segmentation performance using around 43.9 M parameters. The lower atrous rates in the ASPP module improved segmentation performance. After fivefold cross-validation, the framework achieved an overall Dice similarity coefficient score of 0.881. The results demonstrate that several minor modifications to the DeepLabV3+ pipeline can provide robust solutions for improving segmentation performance and hardware implementation.

Project description:AimThe main objective of this work is to propose an efficient segmentation model for accurate and robust lung segmentation from computed tomography (CT) images, even when the lung contains abnormalities such as juxtapleural nodules, cavities, and consolidation.MethodologyA novel deep learning-based segmentation model, pyramid-dilated dense U-Net (PDD-U-Net), is proposed to directly segment lung regions from the whole CT image. The model is integrated with pyramid-dilated convolution blocks to capture and preserve multi-resolution spatial features effectively. In addition, shallow and deeper stream features are embedded in the nested U-Net structure at the decoder side to enhance the segmented output. The effect of three loss functions is investigated in this paper, as the medical image analysis method requires precise boundaries. The proposed PDD-U-Net model with shape-aware loss function is tested on the lung CT segmentation challenge (LCTSC) dataset with standard lung CT images and the lung image database consortium-image database resource initiative (LIDC-IDRI) dataset containing both typical and pathological lung CT images.ResultsThe performance of the proposed method is evaluated using Intersection over Union, dice coefficient, precision, recall, and average Hausdorff distance metrics. Segmentation results showed that the proposed PDD-U-Net model outperformed other segmentation methods and achieved a 0.983 dice coefficient for the LIDC-IDRI dataset and a 0.994 dice coefficient for the LCTSC dataset.ConclusionsThe proposed PDD-U-Net model with shape-aware loss function is an effective and accurate method for lung segmentation from CT images, even in the presence of abnormalities such as cavities, consolidation, and nodules. The model's integration of pyramid-dilated convolution blocks and nested U-Net structure at the decoder side, along with shape-aware loss function, contributed to its high segmentation accuracy. This method could have significant implications for the computer-aided diagnosis system, allowing for quick and accurate analysis of lung regions.

Project description:Background and objectiveCervical cancer clinical target volume (CTV) outlining and organs at risk segmentation are crucial steps in the diagnosis and treatment of cervical cancer. Manual segmentation is inefficient and subjective, leading to the development of automated or semi-automated methods. However, limitation of image quality, organ motion, and individual differences still pose significant challenges. Apart from numbers of studies on the medical images' segmentation, a comprehensive review within the field is lacking. The purpose of this paper is to comprehensively review the literatures on different types of medical image segmentation regarding cervical cancer and discuss the current level and challenges in segmentation process.MethodsAs of May 31, 2023, we conducted a comprehensive literature search on Google Scholar, PubMed, and Web of Science using the following term combinations: "cervical cancer images", "segmentation", and "outline". The included studies focused on the segmentation of cervical cancer utilizing computed tomography (CT), magnetic resonance (MR), and positron emission tomography (PET) images, with screening for eligibility by two independent investigators.Key content and findingsThis paper reviews representative papers on CTV and organs at risk segmentation in cervical cancer and classifies the methods into three categories based on image modalities. The traditional or deep learning methods are comprehensively described. The similarities and differences of related methods are analyzed, and their advantages and limitations are discussed in-depth. We have also included experimental results by using our private datasets to verify the performance of selected methods. The results indicate that the residual module and squeeze-and-excitation blocks module can significantly improve the performance of the model. Additionally, the segmentation method based on improved level set demonstrates better segmentation accuracy than other methods.ConclusionsThe paper provides valuable insights into the current state-of-the-art in cervical cancer CTV outlining and organs at risk segmentation, highlighting areas for future research.

Project description:BackgroundGlioma is a primary malignant craniocerebral tumor commonly found in the central nervous system. According to research, preoperative diagnosis of glioma and a full understanding of its imaging features are very significant. Still, the traditional segmentation methods of image dispensation and machine wisdom are not acceptable in glioma segmentation. This analysis explores the potential of magnetic resonance imaging (MRI) brain tumor images as an effective segmentation method of glioma.MethodsThis study used 200 MRI images from the affiliated hospital and applied the 2-dimensional residual block UNet (2DResUNet). Features were extracted from input images using a 2×2 kernel size (64-kernel) 1-step 2D convolution (Conv) layer. The 2DDenseUNet model implemented in this study incorporates a ResBlock mechanism within the UNet architecture, as well as a Gaussian noise layer for data augmentation at the input stage, and a pooling layer for replacing the conventional 2D convolutional layers. Finally, the performance of the proposed protocol and its effective measures in glioma segmentation were verified.ResultsThe outcomes of the 5-fold cross-validation evaluation show that the proposed 2DResUNet and 2DDenseUNet structure has a high sensitivity despite the slightly lower evaluation result on the Dice score. At the same time, compared with other models used in the experiment, the DM-DA-UNet model proposed in this paper was significantly improved in various indicators, increasing the reliability of the model and providing a reference and basis for the accurate formulation of clinical treatment strategies. The method used in this study showed stronger feature extraction ability than the UNet model. In addition, our findings demonstrated that using generalized die harm and prejudiced cross entropy as loss functions in the training process effectively alleviated the class imbalance of glioma data and effectively segmented glioma.ConclusionsThe method based on the improved UNet network has obvious advantages in the MRI brain tumor portrait segmentation procedure. The result showed that we developed a 2D residual block UNet, which can improve the incorporation of glioma segmentation into the clinical process.

Project description:Oncogene amplification is one of the most common drivers of genetic events in cancer, potently promoting tumor development, growth, and progression. The recent discovery that oncogene amplification commonly occurs on extrachromosomal DNA, driving intratumoral genetic heterogeneity and high copy number owing to its non-chromosomal mechanism of inheritance, raises important questions about how the subnuclear location of amplified oncogenes mediates tumor pathogenesis. Next-generation sequencing is powerful but does not provide spatial resolution for amplified oncogenes, and new approaches are needed for accurately quantifying oncogenes located on ecDNA. Here, we introduce ecSeg, an image analysis tool that integrates conventional microscopy with deep neural networks to accurately resolve ecDNA and oncogene amplification at the single cell level.
