Data extraction from vintage well sonic log graphs in the ViDEPI project (offshore the Apulia, southern Italy): A multi-useful dataset.

ABSTRACT: Twelve files have been obtained after the extraction of data from raster PDF images of sonic log graphs. These files data regard exploration wells placed in the Adriatic Sea pertaining the Apulia (Branzino-1, Chiara-1, Cristina-1, Famoso-1, Giove-1, Giove-2, Grazia-1, Grifone-1, Medusa-1, Sabrina-1, Simona-1, and Sparviero-1bis), and the related raster sonic log graphs are free accessible at the ViDEPI Project (www.videpi.com) of the Ministry for the Economic Development of the Italian Government. Two columns A and B of data, i.e., interval transit time Δt [µs/ft] and depth [m], respectively, characterise each file. Hence, 18,396 pairs of Δt-depth values have been obtained. The picking of the data occurred by the use of WebPlotDigitizer© free software. These data are relevant for the interpretation of reflection seismic lines throughout the Adriatic Sea, mainly in the offshore the Apulia. Moreover, the interpretation of those reflection seismic lines located in the adjacent offshore zones, such as the Ionian Sea, can benefit from these data; the values can be important for seismological goals around the Apulia, as well. From these data, Δt-depth diagrams can be originated by the use of software capable of building 2D graphs from values in CSV files (e.g. Matlab©).

Project description:BackgroundGenomic variants are considered sensitive information, revealing potentially private facts about individuals. Therefore, it is important to control access to such data. A key aspect of controlled access is secure storage and efficient query of access logs, for potential misuse. However, there are challenges to securing logs, such as designing against the consequences of "single points of failure". A potential approach to circumvent these challenges is blockchain technology, which is currently popular in cryptocurrency due to its properties of security, immutability, and decentralization. One of the tasks of the iDASH (Integrating Data for Analysis, Anonymization, and Sharing) Secure Genome Analysis Competition in 2018 was to develop time- and space-efficient blockchain-based ledgering solutions to log and query user activity accessing genomic datasets across multiple sites, using MultiChain.MethodsMultiChain is a specific blockchain platform that offers "data streams" embedded in the chain for rapid and secure data storage. We devised a storage protocol taking advantage of the keys in the MultiChain data streams and created a data frame from the chain allowing efficient query. Our solution to the iDASH competition was selected as the winner at a workshop held in San Diego, CA in October 2018. Although our solution worked well in the challenge, it has the drawback that it requires downloading all the data from the chain and keeping it locally in memory for fast query. To address this, we provide an alternate "bigmem" solution that uses indices rather than local storage for rapid queries.ResultsWe profiled the performance of both of our solutions using logs with 100,000 to 600,000 entries, both for querying the chain and inserting data into it. The challenge solution requires 12 seconds time and 120 Mb of memory for querying from 100,000 entries. The memory requirement increases linearly and reaches 470 MB for a chain with 600,000 entries. Although our alternate bigmem solution is slower and requires more memory (408 seconds and 250 MB, respectively, for 100,000 entries), the memory requirement increases at a slower rate and reaches only 360 MB for 600,000 entries.ConclusionOverall, we demonstrate that genomic access log files can be stored and queried efficiently with blockchain. Beyond this, our protocol potentially could be applied to other types of health data such as electronic health records.

Project description:ObjectiveSplenectomised/asplenic patients have a 10-50 fold higher risk than the general population of developing overwhelming postsplenectomy infection. To control this risk, these patients have to receive a specific immunisation schedule, before or in the 2 weeks after the surgical intervention. The study aims to estimate vaccine coverage (VC) for recommended vaccines among splenectomised patients in Apulia (South Italy), and to define the determinants of vaccination uptake in this population.DesignRetrospective cohort study.SettingApulia, Southern Italy.Participants1576 splenectomised patients.MethodsThe Apulian regional archive of hospital discharge forms (SDOs) was used to define the splenectomised Apulian inhabitants. The study period went from 2015 to 2020. The vaccination status for Streptococcus pneumoniae (13-valent conjugate anti-pneumococcal vaccine+PPSV23), Haemophilus influenzae type b (Hib; one dose), Neisseria meningitidis ACYW135 (two doses), Neisseria meningitidis B (two doses) and influenza (at least one dose of influenza vaccine before an influenza season after splenectomy) was assessed via data collected from the Regional Immunisation Database (GIAVA). In order to define a subject as fully immunised, we considered the Centers for Diseases Control and Prevention guidelines to define the optimal immunisation status.ResultsSince 2015, 1576 Apulian inhabitants have undergone splenectomy; the VC for anti-Neisseria meningitidis B vaccine was 30.9%, for anti-Neisseria meningitidis ACYW135 was 27.7%, for anti-Streptococcus pneumoniae was 27.0%, for anti-Hib was 30.1%, and 49.2% received at least one dose of influenza vaccine before an influenza season after splenectomy. None of the patients splenectomised in 2015 and 2016 had received the recommended MenACYW135 and PPSV23 booster doses 5 years after completing the basal cycles.ConclusionsThe results of our study highlight low VC values among Apulian splenectomised patients. The task of public health institutions is to implement new strategies aimed at increasing VC in this population, implementing educational measures for patients and families, training for general practitioners and specialists, and ad hoc communication campaigns.
