Fisheye transformation enhances deep-learning-based single-cell phenotyping by including cellular microenvironment.

ABSTRACT: Incorporating information about the surroundings can have a significant impact on successfully determining the class of an object. This is of particular interest when determining the phenotypes of cells, for example, in the context of high-throughput screens. We hypothesized that an ideal approach would consider the fully featured view of the cell of interest, include its neighboring microenvironment, and give lesser weight to cells that are far from the cell of interest. To satisfy these criteria, we present an approach with a transformation similar to those characteristic of fisheye cameras. Using this transformation with proper settings, we could significantly increase the accuracy of single-cell phenotyping, both in the case of cell culture and tissue-based microscopy images, and we present improved results on a dataset containing images of wild animals.

Image-based phenotyping of disaggregated cells using deep learning.

Project description:The ability to phenotype cells is fundamentally important in biological research and medicine. Current methods rely primarily on fluorescence labeling of specific markers. However, there are many situations where this approach is unavailable or undesirable. Machine learning has been used for image cytometry but has been limited by cell agglomeration and it is currently unclear if this approach can reliably phenotype cells that are difficult to distinguish by the human eye. Here, we show disaggregated single cells can be phenotyped with a high degree of accuracy using low-resolution bright-field and non-specific fluorescence images of the nucleus, cytoplasm, and cytoskeleton. Specifically, we trained a convolutional neural network using automatically segmented images of cells from eight standard cancer cell-lines. These cells could be identified with an average F1-score of 95.3%, tested using separately acquired images. Our results demonstrate the potential to develop an "electronic eye" to phenotype cells directly from microscopy images.

Deep Learning Based Greenhouse Image Segmentation and Shoot Phenotyping (DeepShoot).

Project description:BackgroundAutomated analysis of large image data is highly demanded in high-throughput plant phenotyping. Due to large variability in optical plant appearance and experimental setups, advanced machine and deep learning techniques are required for automated detection and segmentation of plant structures in complex optical scenes.MethodsHere, we present a GUI-based software tool (DeepShoot) for efficient, fully automated segmentation and quantitative analysis of greenhouse-grown shoots which is based on pre-trained U-net deep learning models of arabidopsis, maize, and wheat plant appearance in different rotational side- and top-views.ResultsOur experimental results show that the developed algorithmic framework performs automated segmentation of side- and top-view images of different shoots acquired at different developmental stages using different phenotyping facilities with an average accuracy of more than 90% and outperforms shallow as well as conventional and encoder backbone networks in cross-validation tests with respect to both precision and performance time.ConclusionThe DeepShoot tool presented in this study provides an efficient solution for automated segmentation and phenotypic characterization of greenhouse-grown plant shoots suitable also for end-users without advanced IT skills. Primarily trained on images of three selected plants, this tool can be applied to images of other plant species exhibiting similar optical properties.

DeSide: A unified deep learning approach for cellular deconvolution of tumor microenvironment.

Project description:Cellular deconvolution via bulk RNA sequencing (RNA-seq) presents a cost-effective and efficient alternative to experimental methods such as flow cytometry and single-cell RNA-seq (scRNA-seq) for analyzing the complex cellular composition of tumor microenvironments. Despite challenges due to heterogeneity within and among tumors, our innovative deep learning-based approach, DeSide, shows exceptional accuracy in estimating the proportions of 16 distinct cell types and subtypes within solid tumors. DeSide integrates biological pathways and assesses noncancerous cell types first, effectively sidestepping the issue of highly variable gene expression profiles (GEPs) associated with cancer cells. By leveraging scRNA-seq data from six cancer types and 185 cancer cell lines across 22 cancer types as references, our method introduces distinctive sampling and filtering techniques to generate a high-quality training set that closely replicates real tumor GEPs, based on The Cancer Genome Atlas (TCGA) bulk RNA-seq data. With this model and high-quality training set, DeSide outperforms existing methods in estimating tumor purity and the proportions of noncancerous cells within solid tumors. Our model precisely predicts cellular compositions across 19 cancer types from TCGA and proves its effectiveness with multiple additional external datasets. Crucially, DeSide enables the identification and analysis of combinatorial cell type pairs, facilitating the stratification of cancer patients into prognostically significant groups. This approach not only provides deeper insights into the dynamics of tumor biology but also highlights potential therapeutic targets by underscoring the importance of specific cell type or subtype interactions.

Greenotyper: Image-Based Plant Phenotyping Using Distributed Computing and Deep Learning.

Project description:Image-based phenotype data with high temporal resolution offers advantages over end-point measurements in plant quantitative genetics experiments, because growth dynamics can be assessed and analysed for genotype-phenotype association. Recently, network-based camera systems have been deployed as customizable, low-cost phenotyping solutions. Here, we implemented a large, automated image-capture system based on distributed computing using 180 networked Raspberry Pi units that could simultaneously monitor 1,800 white clover (Trifolium repens) plants. The camera system proved stable with an average uptime of 96% across all 180 cameras. For analysis of the captured images, we developed the Greenotyper image analysis pipeline. It detected the location of the plants with a bounding box accuracy of 97.98%, and the U-net-based plant segmentation had an intersection over union accuracy of 0.84 and a pixel accuracy of 0.95. We used Greenotyper to analyze a total of 355,027 images, which required 24-36 h. Automated phenotyping using a large number of static cameras and plants thus proved a cost-effective alternative to systems relying on conveyor belts or mobile cameras.

Deep learning for large scale MRI-based morphological phenotyping of osteoarthritis.

Project description:Osteoarthritis (OA) develops through heterogenous pathophysiologic pathways. As a result, no regulatory agency approved disease modifying OA drugs are available to date. Stratifying knees into MRI-based morphological phenotypes may provide insight into predicting future OA incidence, leading to improved inclusion criteria and efficacy of therapeutics. We trained convolutional neural networks to classify bone, meniscus/cartilage, inflammatory, and hypertrophy phenotypes in knee MRIs from participants in the Osteoarthritis Initiative (n = 4791). We investigated cross-sectional association between baseline morphological phenotypes and baseline structural OA (Kellgren Lawrence grade > 1) and symptomatic OA. Among participants without baseline OA, we evaluated association of baseline phenotypes with 48-month incidence of structural OA and symptomatic OA. The area under the curve of bone, meniscus/cartilage, inflammatory, and hypertrophy phenotype neural network classifiers was 0.89 ± 0.01, 0.93 ± 0.03, 0.96 ± 0.02, and 0.93 ± 0.02, respectively (mean ± standard deviation). Among those with no baseline OA, bone phenotype (OR: 2.99 (95%CI: 1.59-5.62)) and hypertrophy phenotype (OR: 5.80 (95%CI: 1.82-18.5)) each respectively increased odds of developing incident structural OA and symptomatic OA at 48 months. All phenotypes except meniscus/cartilage increased odds of undergoing total knee replacement within 96 months. Artificial intelligence can rapidly stratify knees into structural phenotypes associated with incident OA and total knee replacement, which may aid in stratifying patients for clinical trials of targeted therapeutics.

Deep learning and single-cell phenotyping for rapid antimicrobial susceptibility detection in Escherichia coli.

Project description:The rise of antimicrobial resistance (AMR) is one of the greatest public health challenges, already causing up to 1.2 million deaths annually and rising. Current culture-based turnaround times for bacterial identification in clinical samples and antimicrobial susceptibility testing (AST) are typically 18-24 h. We present a novel proof-of-concept methodological advance in susceptibility testing based on the deep-learning of single-cell specific morphological phenotypes directly associated with antimicrobial susceptibility in Escherichia coli. Our models can reliably (80% single-cell accuracy) classify untreated and treated susceptible cells for a lab-reference fully susceptible E. coli strain, across four antibiotics (ciprofloxacin, gentamicin, rifampicin and co-amoxiclav). For ciprofloxacin, we demonstrate our models reveal significant (p < 0.001) differences between bacterial cell populations affected and unaffected by antibiotic treatment, and show that given treatment with a fixed concentration of 10 mg/L over 30 min these phenotypic effects correlate with clinical susceptibility defined by established clinical breakpoints. Deploying our approach on cell populations from six E. coli strains obtained from human bloodstream infections with varying degrees of ciprofloxacin resistance and treated with a range of ciprofloxacin concentrations, we show single-cell phenotyping has the potential to provide equivalent information to growth-based AST assays, but in as little as 30 min.

From ECG signals to images: a transformation based approach for deep learning.

Project description:Provocative heart disease is related to ventricular arrhythmias (VA). Ventricular tachyarrhythmia is an irregular and fast heart rhythm that emerges from inappropriate electrical impulses in the ventricles of the heart. Different types of arrhythmias are associated with different patterns, which can be identified. An electrocardiogram (ECG) is the major analytical tool used to interpret and record ECG signals. ECG signals are nonlinear and difficult to interpret and analyze. We propose a new deep learning approach for the detection of VA. Initially, the ECG signals are transformed into images that have not been done before. Later, these images are normalized and utilized to train the AlexNet, VGG-16 and Inception-v3 deep learning models. Transfer learning is performed to train a model and extract the deep features from different output layers. After that, the features are fused by a concatenation approach, and the best features are selected using a heuristic entropy calculation approach. Finally, supervised learning classifiers are utilized for final feature classification. The results are evaluated on the MIT-BIH dataset and achieved an accuracy of 97.6% (using Cubic Support Vector Machine as a final stage classifier).

Deep learning-based transformation of H&E stained tissues into special stains.

Project description:Pathology is practiced by visual inspection of histochemically stained tissue slides. While the hematoxylin and eosin (H&E) stain is most commonly used, special stains can provide additional contrast to different tissue components. Here, we demonstrate the utility of supervised learning-based computational stain transformation from H&E to special stains (Masson's Trichrome, periodic acid-Schiff and Jones silver stain) using kidney needle core biopsy tissue sections. Based on the evaluation by three renal pathologists, followed by adjudication by a fourth pathologist, we show that the generation of virtual special stains from existing H&E images improves the diagnosis of several non-neoplastic kidney diseases, sampled from 58 unique subjects (P = 0.0095). A second study found that the quality of the computationally generated special stains was statistically equivalent to those which were histochemically stained. This stain-to-stain transformation framework can improve preliminary diagnoses when additional special stains are needed, also providing significant savings in time and cost.

Comparing deep learning and concept extraction based methods for patient phenotyping from clinical narratives.

Project description:In secondary analysis of electronic health records, a crucial task consists in correctly identifying the patient cohort under investigation. In many cases, the most valuable and relevant information for an accurate classification of medical conditions exist only in clinical narratives. Therefore, it is necessary to use natural language processing (NLP) techniques to extract and evaluate these narratives. The most commonly used approach to this problem relies on extracting a number of clinician-defined medical concepts from text and using machine learning techniques to identify whether a particular patient has a certain condition. However, recent advances in deep learning and NLP enable models to learn a rich representation of (medical) language. Convolutional neural networks (CNN) for text classification can augment the existing techniques by leveraging the representation of language to learn which phrases in a text are relevant for a given medical condition. In this work, we compare concept extraction based methods with CNNs and other commonly used models in NLP in ten phenotyping tasks using 1,610 discharge summaries from the MIMIC-III database. We show that CNNs outperform concept extraction based methods in almost all of the tasks, with an improvement in F1-score of up to 26 and up to 7 percentage points in area under the ROC curve (AUC). We additionally assess the interpretability of both approaches by presenting and evaluating methods that calculate and extract the most salient phrases for a prediction. The results indicate that CNNs are a valid alternative to existing approaches in patient phenotyping and cohort identification, and should be further investigated. Moreover, the deep learning approach presented in this paper can be used to assist clinicians during chart review or support the extraction of billing codes from text by identifying and highlighting relevant phrases for various medical conditions.

Deep machine learning provides state-of-the-art performance in image-based plant phenotyping.

Project description:In plant phenotyping, it has become important to be able to measure many features on large image sets in order to aid genetic discovery. The size of the datasets, now often captured robotically, often precludes manual inspection, hence the motivation for finding a fully automated approach. Deep learning is an emerging field that promises unparalleled results on many data analysis problems. Building on artificial neural networks, deep approaches have many more hidden layers in the network, and hence have greater discriminative and predictive power. We demonstrate the use of such approaches as part of a plant phenotyping pipeline. We show the success offered by such techniques when applied to the challenging problem of image-based plant phenotyping and demonstrate state-of-the-art results (>97% accuracy) for root and shoot feature identification and localization. We use fully automated trait identification using deep learning to identify quantitative trait loci in root architecture datasets. The majority (12 out of 14) of manually identified quantitative trait loci were also discovered using our automated approach based on deep learning detection to locate plant features. We have shown deep learning-based phenotyping to have very good detection and localization accuracy in validation and testing image sets. We have shown that such features can be used to derive meaningful biological traits, which in turn can be used in quantitative trait loci discovery pipelines. This process can be completely automated. We predict a paradigm shift in image-based phenotyping bought about by such deep learning approaches, given sufficient training sets.
