Global-scale parameters for ecological models.

ABSTRACT: This paper presents a collection of environmental, geophysical, and other marine-related data for marine ecological models and ecological-niche models. It consists of 2132 raster data for 58 distinct parameters at regional and global scales in the ESRI-GRID ASCII format. Most data originally belonged to open data owned by the authors of this article but residing on heterogeneous repositories with different formats and resolutions. Other data were specifically created for the present publication. The collection includes 565 data with global scale range; 154 at 0.5° resolution and 411 at 0.1° resolution; 196 data with annual temporal aggregation over ~10 key years between 1950 and 2100; 369 data with monthly aggregation at 0.1° resolution from January 2017 to ~May 2021 continuously. Data were also cut out on 8 European marine regions. The collection also includes forecasts for different future scenarios such as the Representative Concentration Pathways 2.6 (63 data), 4.5 (162 data), and 8.5 (162 data), and the A2 scenario of the Intergovernmental Panel on Climate Change (180 data).

Project description:Neural mass models (NMMs) are important for helping us interpret observations of brain dynamics. They provide a means to understand data in terms of mechanisms such as synaptic interactions between excitatory and inhibitory neuronal populations. To interpret data using NMMs we need to quantitatively compare the output of NMMs with data, and thereby find parameter values for which the model can produce the observed dynamics. Mapping dynamics to NMM parameter values in this way has the potential to improve our understanding of the brain in health and disease. Though abstract, NMMs still comprise of many parameters that are difficult to constrain a priori. This makes it challenging to explore the dynamics of NMMs and elucidate regions of parameter space in which their dynamics best approximate data. Existing approaches to overcome this challenge use a combination of linearising models, constraining the values they can take and exploring restricted subspaces by fixing the values of many parameters a priori. As such, we have little knowledge of the extent to which different regions of parameter space of NMMs can yield dynamics that approximate data, how nonlinearities in models can affect parameter mapping or how best to quantify similarities between model output and data. These issues need to be addressed in order to fully understand the potential and limitations of NMMs, and to aid the development of new models of brain dynamics in the future. To begin to overcome these issues, we present a global nonlinear approach to recovering parameters of NMMs from data. We use global optimisation to explore all parameters of nonlinear NMMs simultaneously, in a minimally constrained way. We do this using multi-objective optimisation (multi-objective evolutionary algorithm, MOEA) so that multiple data features can be quantified. In particular, we use the weighted horizontal visibility graph (wHVG), which is a flexible framework for quantifying different aspects of time series, by converting them into networks. We study EEG alpha activity recorded during the eyes closed resting state from 20 healthy individuals and demonstrate that the MOEA performs favourably compared to single objective approaches. The addition of the wHVG objective allows us to better constrain the model output, which leads to the recovered parameter values being restricted to smaller regions of parameter space, thus improving the practical identifiability of the model. We then use the MOEA to study differences in the alpha rhythm observed in EEG recorded from 20 people with epilepsy. We find that a small number of parameters can explain this difference and that, counterintuitively, the mean excitatory synaptic gain parameter is reduced in people with epilepsy compared to control. In addition, we propose that the MOEA could be used to mine for the presence of pathological rhythms, and demonstrate the application of this to epileptiform spike-wave discharges.

Project description:The estimation of foraging parameters is fundamental for understanding predator ecology. Predation and feeding can vary with multiple factors, such as prey availability, presence of kleptoparasites and human disturbance. However, our knowledge is mostly limited to local scales, which prevents studying effects of environmental factors across larger ecological gradients. Here, we compared inter-kill intervals and handling times of Eurasian lynx (Lynx lynx) across a large latitudinal gradient, from subarctic to the Mediterranean ecosystems, using a standardised dataset of predicted adult ungulate kills from 107 GPS-collared lynx from nine distinct populations in Europe. We analysed variations in these two foraging parameters in relation to proxies reflecting prey availability, scavengers' presence and human disturbance, to improve our understanding of lynx predation at a continental scale. We found that inter-kill intervals and handling times varied between populations, social status and in different seasons within the year. We observed marked differences in inter-kill intervals between populations, which do not appear to be driven by variation in handling time. Increases in habitat productivity (expressed by NDVI, used as a proxy for prey availability) resulted in reduced inter-kill intervals (i.e. higher kill rates). We observed less variation in handling (i.e. feeding) times, although presence of dominant scavengers (wild boars and brown bears) and higher human impact led to significantly shorter handling times. This suggests that kleptoparasitism and human disturbance may limit the energetic input that lynx can obtain from their prey. We also observed that the human impact on foraging parameters can be consistent between some populations but context-dependent for others, suggesting local adaptations by lynx. Our study highlights the value of large-scale studies based on standardised datasets, which can aid the implementation of effective management measures, as patterns observed in one area might not be necessarily transferable to other regions. Our results also indicate the high degree of adaptability of these solitary felids, which enables them to meet their energy requirements and persist across a wide range of environmental conditions despite the constraints imposed by humans, dominant scavengers and variable prey availability.

Project description:COVID-19 pandemic is a global threat to human health and economy that requires urgent prevention and monitoring strategies. Several models are under study to control the disease spread and infection rate and to detect possible factors that might favour them, with a focus on understanding the correlation between the disease and specific geophysical parameters. However, the pandemic does not present evident environmental hindrances in the infected countries. Nevertheless, a lower rate of infections has been observed in some countries, which might be related to particular population and climatic conditions. In this paper, infection rate of COVID-19 is modelled globally at a 0.5∘ resolution, using a Maximum Entropy-based Ecological Niche Model that identifies geographical areas potentially subject to a high infection rate. The model identifies locations that could favour infection rate due to their particular geophysical (surface air temperature, precipitation, and elevation) and human-related characteristics (CO 2 and population density). It was trained by facilitating data from Italian provinces that have reported a high infection rate and subsequently tested using datasets from World countries' reports. Based on this model, a risk index was calculated to identify the potential World countries and regions that have a high risk of disease increment. The distribution outputs foresee a high infection rate in many locations where real-world disease outbreaks have occurred, e.g. the Hubei province in China, and reports a high risk of disease increment in most World countries which have reported significant outbreaks (e.g. Western U.S.A.). Overall, the results suggest that a complex combination of the selected parameters might be of integral importance to understand the propagation of COVID-19 among human populations, particularly in Europe. The model and the data were distributed through Open-science Web services to maximise opportunities for re-usability regarding new data and new diseases, and also to enhance the transparency of the approach and results.

Project description:Ecological Niche Models (ENMs) are widely used to describe how environmental factors influence species distribution. Modelling at a local scale, compared to a large scale within a high environmental gradient, can improve our understanding of ecological species niches. The main goal of this study is to assess and compare the contribution of environmental variables to amphibian and reptile ENMs in two Spanish national parks located in contrasting biogeographic regions, i.e., the Mediterranean and the Atlantic area. The ENMs were built with maximum entropy modelling using 11 environmental variables in each territory. The contributions of these variables to the models were analysed and classified using various statistical procedures (Mann-Whitney U tests, Principal Components Analysis and General Linear Models). Distance to the hydrological network was consistently the most relevant variable for both parks and taxonomic classes. Topographic variables (i.e., slope and altitude) were the second most predictive variables, followed by climatic variables. Differences in variable contribution were observed between parks and taxonomic classes. Variables related to water availability had the larger contribution to the models in the Mediterranean park, while topography variables were decisive in the Atlantic park. Specific response curves to environmental variables were in accordance with the biogeographic affinity of species (Mediterranean and non-Mediterranean species) and taxonomy (amphibians and reptiles). Interestingly, these results were observed for species located in both parks, particularly those situated at their range limits. Our findings show that ecological niche models built at local scale reveal differences in habitat preferences within a wide environmental gradient. Therefore, modelling at local scales rather than assuming large-scale models could be preferable for the establishment of conservation strategies for herptile species in natural parks.
