The complete chloroplast genome of the marine microalga Nitzschia dubiiformis.

ABSTRACT: Nitzschia dubiiformis Hust 1939 is a globally distributed species belonging to the family Bacillariaceae. This study reported the complete chloroplast genome sequences of N. dubiiformis. The genome of N. dubiiformis was 179,935 bp in length, consisting of 48,722 bp of large single copy, 103,427 bp of small single copy, and 13,893 bp of a pair of inverted repeat regions. It encoded 188 genes, including 151 protein-coding genes, 6 rRNA and 31 tRNA genes. The GC content of complete chloroplast genome was 30.4%. The phylogenomic analysis suggests that there is a close relationship between N. dubiiformis and N. traheaformis.

Engineering the Chloroplast Genome of Oleaginous Marine Microalga Nannochloropsis oceanica.

Project description:Plastid engineering offers an important tool to fill the gap between the technical and the enormous potential of microalgal photosynthetic cell factory. However, to date, few reports on plastid engineering in industrial microalgae have been documented. This is largely due to the small cell sizes and complex cell-wall structures which make these species intractable to current plastid transformation methods (i.e., biolistic transformation and polyethylene glycol-mediated transformation). Here, employing the industrial oleaginous microalga Nannochloropsis oceanica as a model, an electroporation-mediated chloroplast transformation approach was established. Fluorescent microscopy and laser confocal scanning microscopy confirmed the expression of the green fluorescence protein, driven by the endogenous plastid promoter and terminator. Zeocin-resistance selection led to an acquisition of homoplasmic strains of which a stable and site-specific recombination within the chloroplast genome was revealed by sequencing and DNA gel blotting. This demonstration of electroporation-mediated chloroplast transformation opens many doors for plastid genome editing in industrial microalgae, particularly species of which the chloroplasts are recalcitrant to chemical and microparticle bombardment transformation.

Characterization of the chloroplast genome of the marine microalga Tetraselmis marina (Cienkowski) R.E.Norris, Hori & Chihara 1980.

Project description:Tetraselmis marina (Cienkowski) R.E.Norris, Hori & Chihara 1980, a costal green microalga, is considered as a promising animal feed in aquaculture due to the high content of fatty acids and carotenoid. Furthermore, T. marina plays important roles in bioremediation. In this study, we assembled the complete chloroplast genome of T. marina. Results showed that the full length of the complete chloroplast genome was 96,151 bp, containing a large single-copy region of 62,574 bp, a small single-copy region of 1261 bp, and a pair of inverted repeat regions of 16,158 bp. The GC content of the genome was 36.6%. A total of 125 genes were annotated, including 81 protein coding genes, 38 tRNA genes, and six rRNA genes. Phylogenetic analysis based on 22 chloroplast genomes suggested that T. marina was closely related to Tetraselmis sp. CCMP 881.

Complete mitochondrial genome and phylogenetic analysis of the marine microalga Symbiochlorum hainanensis (Ulvophyceae, Chlorophyta).

Project description:Symbiochlorum hainanensis Gong et al. (2018). is a unicellular green alga belonging to Ulvophyceae, Chlorophyta, and considered as an important species in coral-algae symbiont areas. In this study, we revealed firstly the mitochondrial genome sequence of the S. hainanensis. This mitochondrial genome was a circular DNA molecule of 59,508 bp, including 24 transfer RNA genes, 3 ribosomal RNA genes, and 31 protein-coding genes. The GC content of the genome was 35.4%. The phylogenetic tree suggested that S. hainandiae was a sister to the OUU clade within the class Ulvophyceae. The mitochondrial genome structure and gene content of S. hainanensis supported that S. hainanensis was a new unidentified green alga in Ulvophyceae.

The complete chloroplast genome of the marine microalgae Chaetoceros muellerii (Chaetoceroceae).

Project description:In this study, the complete chloroplast genome of Chaetoceros muellerii was sequenced by using PacBio sequencing platform. The chloroplast genome was 116,284 bp in length, harboring a large single copy (LSC) region of 61,946 bp, a small single copy (SSC) region of 39,308 bp, and a pair of inverted repeats (IR) regions of 7515 bp. The overall GC content was 30.86%. The chloroplast genome of C. muellerii contained 131 genes in total, including 95 protein-coding genes, 30 transfer RNA (tRNA) genes and 6 ribosomal RNA (rRNA) genes. The phylogenetic analysis revealed that C. muellerii was closely related to Chaetoceros simplex with 100% bootstrap values. This study will contribute to the phylogenetic and taxonomic analysis of species in the family Chaetoceroceae.

Complete chloroplast genome of an invasive marine macroalga Ulva californica (Ulvophyceae, Chlorophyta).

Project description:Species belonging to Ulva (Ulvophyceae, Chlorophyta) are one of the major members of invasive seaweeds. Ulva californica Wille 1899 was originally believed to be native to the Pacific coast of North America, while in recent years it has been reported as exotic species, or new record, in Europe, the Mediterranean, Asia, and Oceania. However, the paths of global dispersal of U. californica are unclear. In addition, the species boundary between U. californica and a related species is somewhat disputed. Here, we reported that the complete chloroplast genome of U. californica is 92,126 bp in size, harboring 96 genes (GenBank accession no. MZ561475). The overall base composition was A (37.9%), T (37.4%), C (12.3%), and G (12.4%), similar to those from other Ulva species. The phylogenomic analysis showed that although U. californica was genetically closer to Ulva aragoënsis (Bliding) Maggs 2018 in [Krupnik N et al., 2018], they were clearly distinguishable, supporting the recent opinion that they should be separated into different species. The chloroplast genome data of U. californica would provide plenty resources for phylogeography analysis and monitor on bioinvasion.

Project description:Comparative chloroplast genome analyses are mostly carried out at lower taxonomic levels, such as the family and genus levels. At higher taxonomic levels, chloroplast genomes are generally used to reconstruct phylogenies. However, little attention has been paid to chloroplast genome evolution within orders. Here, we present the chloroplast genome of Sedum sarmentosum and take advantage of several available (or elucidated) chloroplast genomes to examine the evolution of chloroplast genomes in Saxifragales. The chloroplast genome of S. sarmentosum is 150,448 bp long and includes 82,212 bp of a large single-copy (LSC) region, 16.670 bp of a small single-copy (SSC) region, and a pair of 25,783 bp sequences of inverted repeats (IRs).The genome contains 131 unique genes, 18 of which are duplicated within the IRs. Based on a comparative analysis of chloroplast genomes from four representative Saxifragales families, we observed two gene losses and two pseudogenes in Paeonia obovata, and the loss of an intron was detected in the rps16 gene of Penthorum chinense. Comparisons among the 72 common protein-coding genes confirmed that the chloroplast genomes of S. sarmentosum and Paeonia obovata exhibit accelerated sequence evolution. Furthermore, a strong correlation was observed between the rates of genome evolution and genome size. The detected genome size variations are predominantly caused by the length of intergenic spacers, rather than losses of genes and introns, gene pseudogenization or IR expansion or contraction. The genome sizes of these species are negatively correlated with nucleotide substitution rates. Species with shorter duration of the life cycle tend to exhibit shorter chloroplast genomes than those with longer life cycles.

Complete chloroplast genome of the tiny marine diatom Nanofrustulum shiloi (Bacillariophyta) from the Adriatic Sea.

Project description:We report the chloroplast genome sequence of Nanofrustulum shiloi, a tiny araphid pennate diatom collected from the Adriatic Sea. The 160,994-bp N. shiloi genome displays a quadripartite structure and its gene repertoire resembles those of other diatom chloroplast genomes. Besides the genes located in the inverted repeat, psbY is duplicated. A gene-poor region in the large single-copy region contains multiple ORFs sharing sequence similarities with plasmids and chloroplast ORFs found in other diatom species. The genome features a single intron, a group II intron in petB. Phylogenomic analysis identified N. shiloi at a basal position within the araphid 2 clade.

Gastrointestinal Bioaccessibility and Colonic Fermentation of Fucoxanthin from the Extract of the Microalga Nitzschia laevis.

Project description:The extract of microalga Nitzschia laevis (NLE) is considered a source of dietary fucoxanthin, a carotenoid possessing a variety of health benefits. In the present study, the bioaccessibility and deacetylation of fucoxanthin were studied by simulated in vitro gastrointestinal digestion and colonic batch fermentation. In the gastric phase, higher fucoxanthin loss was observed at pH 3 compared to pH 4 and 5. Lipases are crucial for the deacetylation of fucoxanthin into fucoxanthinol. Fucoxanthinol production decreased significantly in the order: pure fucoxanthin (25.3%) > NLE (21.3%) > fucoxanthin-containing emulsion (11.74%). More than 32.7% of fucoxanthin and fucoxanthinol was bioaccessible after gastrointestinal digestion of NLE. During colon fermentation of NLE, a higher loss of fucoxanthin and changes of short-chain fatty acid production were observed but no fucoxanthinol was detected. Altogether, we provided novel insights on the fucoxanthin fate along the human digestion tract and showed the potential of NLE as a promising source of fucoxanthin.
