Project description:The coastal marine ecosystems of Vietnam are one of the global biodiversity hotspots, but the biodiversity of marine fungi is not well known. To fill this major gap of knowledge, we assessed the genetic diversity (ITS sequence) of 75 fungal strains isolated from 11 surface coastal marine and deeper waters in Nha Trang Bay and Van Phong Bay using a culture-dependent approach and 5 OTUs (Operational Taxonomic Units) of fungi in three representative sampling sites using next-generation sequencing. The results from both approaches shared similar fungal taxonomy to the most abundant phylum (Ascomycota), genera (Candida and Aspergillus) and species (Candida blankii) but were different at less common taxa. Culturable fungal strains in this study belong to 3 phyla, 5 subdivisions, 7 classes, 12 orders, 17 families, 22 genera and at least 40 species, of which 29 species have been identified and several species are likely novel. Among identified species, 12 and 28 are new records in global and Vietnamese marine areas, respectively. The analysis of enzyme activity and the checklist of trophic mode and guild assignment provided valuable additional biological information and suggested the ecological function of planktonic fungi in the marine food web. This is the largest dataset of marine fungal biodiversity on morphology, phylogeny and enzyme activity in the tropical coastal ecosystems of Vietnam and Southeast Asia. Biogeographic aspects, ecological factors and human impact may structure mycoplankton communities in such aquatic habitats.

Project description:Biodiversity data aggregators, such as Global Biodiversity Information Facility (GBIF) suffer from inflation of the number of occurrence records when data from different databases are merged but not fully reconciled. The ParseGBIF workflow is designed to parse duplicate GBIF species occurrence records into unique collection events (gatherings) and to optimise the quality of the spatial data associated with them. ParseGBIF provides tools to verify and standardize species scientific names according to the World Checklist of Vascular Plants taxonomic backbone, and to parse duplicate records into unique 'collection events', in the process compiling the most informative spatial data, where more than one duplicate is available, and providing crude estimates of taxonomic and spatial data quality. When GBIF occurrence records for a medium-sized vascular plant family, the Myrtaceae, were processed by ParseGBIF, the average number of records useful for spatial analysis increased by 180%. ParseGBIF could therefore be valuable in the evaluation of species' occurrences at the national scale in support for national biodiversity plans, identification of plant areas important for biodiversity, sample bias estimation to inform future sampling efforts, and to forecast species range shifts in response to global climate change.

Project description:BackgroundThe monotypic genus Wenchengia (Lamiaceae) has been thought to be endemic to Hainan, China. This paper reports on historic records of Wenchengia alternifolia collected from Vietnam. The recent recuration and modernisation of the Paris herbarium greatly facilitated this discovery.New informationDuring preparatory work supporting the account for the Lamiaceae of the Flora of Thailand, three specimens of Wenchengia from central Vietnam were found in the Herbarium of the Musuem National d'Histoire Naturelle in Paris (P), and subsequently two duplicates were found in the Herbarium at Kew (K, abbreviations following Thiers 2016). The specimens were collected in and before 1927 and it is not known if the species is still extant in Vietnam. Searches for extant populations should focus in the Ba Na Hills or Bach Ma National Park, central Vietnam.

Project description:BackgroundThere has been a series of bird surveys conducted in Vietnam over the last 20 years. However, most of these studies and surveys have focused on sites in Tonkin, the Red River Delta, Cochinchina (Mekong Delta), the Central Highlands and mountainous areas of Central Annam (Central region of Vietnam). The central coastal plain as well as the mountainous region of North Annam have rarely been comprehensively investigated.New informationAs a result of our field surveys in 2023 and 2024, a total of 15 species of birds are recorded for the first time from North, Central and South Annam, comprising one Frigate-Bird species (Fregatidae), one ibis (Threskiornithidae), one reed-warbler (Acrocephalidae), one Treecreeper (Certhiidae), two buntings (Emberizidae), one chat (Muscicapidae), one yuhina (Zosteropidae), two nuthatches (Sittidae), two members of the laughingthrush family (Leiothrichidae) and three bulbuls (Pycnonotidae). In addition to photographs confirming the new records, we provide information on the distribution and conservation status of these newly-recorded bird species from Central Vietnam.

Project description:Hantaviruses are harbored by multiple small mammal species in Asia, Europe, Africa, and the Americas. To ascertain the geographic distribution and virus-host relationships of rodent-borne hantaviruses in Japan, Vietnam, Myanmar, and Madagascar, RNAlater™-preserved lung tissues of 981 rodents representing 40 species, collected in 2011-2017, were analyzed for hantavirus RNA by RT-PCR. Our data showed Hantaan orthohantavirus Da Bie Shan strain in the Chinese white-bellied rat (Niviventer confucianus) in Vietnam, Thailand; orthohantavirus Anjo strain in the black rat (Rattus rattus) in Madagascar; and Puumala orthohantavirus Hokkaido strain in the grey-sided vole (Myodes rufocanus) in Japan. The Hokkaido strain of Puumala virus was also detected in the large Japanese field mouse (Apodemus speciosus) and small Japanese field mouse (Apodemus argenteus), with evidence of host-switching as determined by co-phylogeny mapping.

Project description:BackgroundThe non-native vascular plants of Murmansk Region (European Russia) are under active investigation towards the compilation of the first complete checklist. This work is part of the project 'Flora of Russian Lapland', which ultimately aims at the complete inventory of the taxonomy, distribution and status of vascular plant species in Murmansk Region, based on the comprehensive database of herbarium specimens, field observations and literature.New informationNew territory-level records of non-native vascular plants emerged during our inventory of herbarium collections and recent fieldwork. Fourteen species (Anthemisruthenica, Aruncusdioicus, Bromuscommutatus, Chaerophyllumhirsutum, Galegaorientalis, Geumaleppicum, Leonurusquinquelobatus, Lepidiumdensiflorum, Levisticumofficinale, Myrrhisodorata, Phleumphleoides, Prunusarmeniaca, Rorippasylvestris, Seneciovernalis) are reported as new to Murmansk Region. The historical occurrences of alien plants appeared in the territory largely as contaminants (of seed or forage). In particular, Rorippasylvestris and Seneciovernalis arrived with the forage imported during the Second World War. All recent occurrences originated by escape from confinement (ornamental purposes, horticulture, agriculture), reflecting a high diversity of the modern assortment of cultivated plants in commerce and private gardens. Regarding the invasion status, five alien species are considered casual and eight species are treated as locally established or persisting (for uncertain time). Only one species, Galegaorientalis, is considered naturalised and capable of further spreading in the territory, although without invasive potential.

Project description:The artificial solar saltworks fields of Hon Khoi are important industrial and biodiversity resources in southern Vietnam. Most hypersaline environments in this area are characterized by saturated salinity, nearly neutral pH, intense ultraviolet radiation, elevated temperatures and fast desiccation processes. However, the extremely halophilic prokaryotic communities associated with these stressful environments remain uninvestigated. To fill this gap, a metabarcoding approach was conducted to characterize these communities by comparing them with solar salterns in northern Vietnam as well as with the Italian salterns of Motya and Trapani. Sequencing analyses revealed that the multiple reuses of crystallization ponds apparently create significant perturbations and structural instability in prokaryotic consortia. However, some interesting features were noticed when we examined the diversity of ultra-small prokaryotes belonging to Patescibacteria and DPANN Archaea. Surprisingly, we found at least five deeply branched clades, two from Patescibacteria and three from DPANN Archaea, which seem to be quite specific to the Hon Khoi saltworks field ecosystem and can be considered as a part of biogeographical connotation. Further studies are needed to characterize these uncultivated taxa, to isolate and cultivate them, which will allow us to elucidate their ecological role in these hypersaline habitats and to explore their biotechnological and biomedical potential.

Project description:Propolis is a resinous material produced by honeybees from different plant sources and used in the hive as a building material and to protect the colony from parasites and pathogens. Despite its antimicrobial properties, recent studies showed that propolis hosts diverse microbial strains, some with great antimicrobial potential. In this study, the first description of the bacterial community of propolis produced by the gentle Africanized honeybee was reported. Propolis was sampled from hives of two different geographic areas of Puerto Rico (PR, USA), and the associated microbiota investigated by both cultivation and metataxonomic approaches. Metabarcoding analysis showed appreciable bacterial diversity in both areas and statistically significant dissimilarity in the taxa composition of the two areas, probably due to the different climatic conditions. Both metabarcoding and cultivation data revealed the presence of taxa already detected in other hive components and compatible with the bee's foraging environment. Isolated bacteria and propolis extracts showed antimicrobial activity against Gram-positive and Gram-negative bacterial tester strains. These results support the hypothesis that the propolis microbiota could contribute to propolis' antimicrobial properties.

Project description:Occurrence records for named, native Australian millipedes from the Global Biodiversity Information Facility (GBIF) and the Atlas of Living Australia (ALA) were compared with the same records from the Millipedes of Australia (MoA) website, compiled independently by the author. The comparison revealed some previously unnoticed errors in MoA, and a much larger number of errors and other problems in the aggregated datasets. Errors have been corrected in MoA and in some data providers' databases, but will remain in GBIF and ALA until data providers have supplied updates to these aggregators. An audit by a specialist volunteer, as reported here, is not a common occurrence. It is suggested that aggregators should do more, or more effective, data checking and should query data providers when possible errors are detected, rather than simply disclaim responsibility for aggregated content.

Project description:Here, we describe the metagenome and functional composition of a microbial community in a historically metal-contaminated tropical freshwater stream sediment. The sediment was collected from the Mina Stream located in the Iron Quadrangle (Brazil), one of the world's largest mining regions. Environmental DNA was extracted and was sequenced using SOLiD technology, and a total of 7.9 Gbp was produced. A taxonomic profile that was obtained by comparison to the Greengenes database revealed a complex microbial community with a dominance of Proteobacteria and Parvarcheota. Contigs were recruited by bacterial and archaeal genomes, especially Candidatus Nitrospira defluvii and Nitrosopumilus maritimus, and their presence implicated them in the process of N cycling in the Mina Stream sediment (MSS). Functional reconstruction revealed a large, diverse set of genes for ammonium assimilation and ammonification. These processes have been implicated in the maintenance of the N cycle and the health of the sediment. SEED subsystems functional annotation unveiled a high degree of diversity of metal resistance genes, suggesting that the prokaryotic community is adapted to metal contamination. Furthermore, a high metabolic diversity was detected in the MSS, suggesting that the historical arsenic contamination is no longer affecting the prokaryotic community. These results expand the current knowledge of the microbial taxonomic and functional composition of tropical metal-contaminated freshwater sediments.
