A collection of three-dimensional datasets of hydrating cement paste.

ABSTRACT: This dataset contains a collection of digitized three-dimensional hardened cement paste microstructures obtained from X-ray micro-computed tomography. Four sets of ordinary Portland cement-based pastes were produced and X-ray screened, varying in the initial water-to-cement ratio (wcr=0.35 and 0.50) and fineness of cement used (391 and 273 m²/kg Blaine). Individual paste samples from each set were screened after 1, 2, 3, 4, 7, 14, and 28 days of elapsed hydration at 20˚C in saturated conditions. Each digitized paste specimen captures a realistic spatial configuration of the principal microstructural phases (anhydrous cement, hydration products, and large capillary porosity). The dataset may be further used for assessing changes in the mix design on the resultant spatial configuration of the paste microstructure or aid the development of microstructure-inspired micromechanical models based on realistic material configuration.

Multiscale poromechanics of wet cement paste.

Project description:Capillary effects, such as imbibition drying cycles, impact the mechanics of granular systems over time. A multiscale poromechanics framework was applied to cement paste, which is the most common building material, experiencing broad humidity variations over the lifetime of infrastructure. First, the liquid density distribution at intermediate to high relative humidity is obtained using a lattice gas density functional method together with a realistic nanogranular model of cement hydrates. The calculated adsorption/desorption isotherms and pore size distributions are discussed and compare well with nitrogen and water experiments. The standard method for pore size distribution determination from desorption data is evaluated. Second, the integration of the Korteweg liquid stress field around each cement hydrate particle provided the capillary forces at the nanoscale. The cement mesoscale structure was relaxed under the action of the capillary forces. Local irreversible deformations of the cement nanograins assembly were identified due to liquid-solid interactions. The spatial correlations of the nonaffine displacements extend to a few tens of nanometers. Third, the Love-Weber method provided the homogenized liquid stress at the micrometer scale. The homogenization length coincided with the spatial correlation length of nonaffine displacements. Our results on the solid response to capillary stress field suggest that the micrometer-scale texture is not affected by mild drying, while nanoscale irreversible deformations still occur. These results pave the way for understanding capillary phenomena-induced stresses in heterogeneous porous media ranging from construction materials to hydrogels and living systems.

Three-dimensional reconstruction of surface nanoarchitecture from two-dimensional datasets.

Project description:The design of biomaterial surfaces relies heavily on the ability to accurately measure and visualize the three-dimensional surface nanoarchitecture of substrata. Here, we present a technique for producing three-dimensional surface models using displacement maps that are based on the data obtained from two-dimensional analyses. This technique is particularly useful when applied to scanning electron micrographs that have been calibrated using atomic force microscopy (AFM) roughness data. The evaluation of four different surface types, including thin titanium films, silicon wafers, polystyrene cell culture dishes and dragonfly wings confirmed that this technique is particularly effective for the visualization of conductive surfaces such as metallic titanium. The technique is particularly useful for visualizing surfaces that cannot be easily analyzed using AFM. The speed and ease with which electron micrographs can be recorded, combined with a relatively simple process for generating displacement maps, make this technique useful for the assessment of the surface topography of biomaterials.

HDCytoData: Collection of high-dimensional cytometry benchmark datasets in Bioconductor object formats.

Project description:Benchmarking is a crucial step during computational analysis and method development. Recently, a number of new methods have been developed for analyzing high-dimensional cytometry data. However, it can be difficult for analysts and developers to find and access well-characterized benchmark datasets. Here, we present HDCytoData, a Bioconductor package providing streamlined access to several publicly available high-dimensional cytometry benchmark datasets. The package is designed to be extensible, allowing new datasets to be contributed by ourselves or other researchers in the future. Currently, the package includes a set of experimental and semi-simulated datasets, which have been used in our previous work to evaluate methods for clustering and differential analyses. Datasets are formatted into standard SummarizedExperiment and flowSet Bioconductor object formats, which include complete metadata within the objects. Access is provided through Bioconductor's ExperimentHub interface. The package is freely available from http://bioconductor.org/packages/HDCytoData.

A Manual Segmentation Tool for Three-Dimensional Neuron Datasets.

Project description:To date, automated or semi-automated software and algorithms for segmentation of neurons from three-dimensional imaging datasets have had limited success. The gold standard for neural segmentation is considered to be the manual isolation performed by an expert. To facilitate the manual isolation of complex objects from image stacks, such as neurons in their native arrangement within the brain, a new Manual Segmentation Tool (ManSegTool) has been developed. ManSegTool allows user to load an image stack, scroll down the images and to manually draw the structures of interest stack-by-stack. Users can eliminate unwanted regions or split structures (i.e., branches from different neurons that are too close each other, but, to the experienced eye, clearly belong to a unique cell), to view the object in 3D and save the results obtained. The tool can be used for testing the performance of a single-neuron segmentation algorithm or to extract complex objects, where the available automated methods still fail. Here we describe the software's main features and then show an example of how ManSegTool can be used to segment neuron images acquired using a confocal microscope. In particular, expert neuroscientists were asked to segment different neurons from which morphometric variables were subsequently extracted as a benchmark for precision. In addition, a literature-defined index for evaluating the goodness of segmentation was used as a benchmark for accuracy. Neocortical layer axons from a DIADEM challenge dataset were also segmented with ManSegTool and compared with the manual "gold-standard" generated for the competition.

Hydroxyapatite coatings on cement paste as barriers against radiological contamination.

Project description:A novel method for precipitating hydroxyapatite (HAp) onto cement paste is investigated for protecting concrete infrastructure from radiological contamination. Legacy nuclear sites contain large volumes of contaminated concrete and are expensive and dangerous to decommission. One solution is to 'design for decommissioning' by confining contaminants to a thin layer. Current layering methods, including paints or films, offer poor durability over plant lifespans. Here, we present a mineral-HAp-coated cement, which innovatively serves as a barrier layer to radioactive contaminants (e.g. Sr, U). HAp is shown to directly mineralise onto a cement paste block in a layer several microns thick via a two-step process: first, applying a silica-based scaffold onto a cement paste block; and second, soaking the resulting block in a PO4-enriched Ringer's solution. Strontium ingression was tested on coated and uncoated cement paste (~ 40 × 40 × 40mm cement, 450 mL, 1000 mg L- 1 Sr) for a period of 1-week. While both coated and uncoated samples reduced the solution concentration of Sr by half, Sr was held within the HAp layer of coated cement paste and was not observed within the cement matrix. In the uncoated samples, Sr had penetrated further into the block. Further studies aim to characterise HAp before and after exposure to a range of radioactive contaminants and to develop a method for mechanical layer separation.

Data for the marble-cement paste composites for sustainable construction.

Project description:Waste utilization is crucial for achieving sustainability in the construction industry. This article provides data that demonstrate the possibility of industrial waste utilization in high volumes to enhance cementitious composites. This dataset could help researchers understand the cement paste composites' behavior in the fresh and hardened state. The data were obtained from the physical, mechanical, and durability tests of laboratory-produced samples. The composites were tested at 7, 28, and 90-days of hardening, according to the American Society for Testing and Materials (ASTM) standards. The obtained values were then evaluated using the DataFit curve fitting (nonlinear regression) and data plotting software. Additionally, two spreadsheets were created to help researchers calculate their weights and calculate the bulk specific gravity, water absorption, and porosity values. CO2 Curing Efficiency for Cement Paste and Mortars Produced by a Low Water-to-Cement Ratio.

Project description:Curing by CO2 is a way to utilize CO2 to reduce greenhouse gas emissions. Placing early-age cement paste in a CO2 chamber or pressure vessel accelerates its strength development. Cement carbonation is attributed to the quickened strength development, and CO2 uptake can be quantitatively evaluated by measuring CO2 gas pressure loss in the pressure vessel. A decrease in CO2 gas pressure is observed with all cement pastes and mortar samples regardless of the mix proportion and the casting method; one method involves compacting a low water-to-cement ratio mix, and the other method comprises a normal mix consolidated in a mold. The efficiency of the CO2 curing is superior when a 20% concentration of CO2 gas is supplied at a relative humidity of 75%. CO2 uptake in specimens with the same CO2 curing condition is different for each specimen size. As the specimen scale is larger, the depth of carbonation is smaller. Incorporating colloidal silica enhances the carbonation as well as the hydration of cement, which results in contributing to the increase in the 28-day strength.

Three-dimensional chromatin architecture datasets for aging and Alzheimer's disease.

Project description:Recently, increasing studies are indicating a close association between dysregulated enhancers and neurodegenerative diseases, such as Alzheimer's disease (AD). However, their contributions were poorly defined for lacking direct links to disease genes. To bridge this gap, we presented the Hi-C datasets of 4 AD patients, 4 dementia-free aged and 3 young subjects, including 30 billion reads. As applications, we utilized them to link the AD risk SNPs and dysregulated epigenetic marks to the target genes. Combining with epigenetic data, we observed more detailed interactions among regulatory regions and found that many known AD risk genes were under long-distance promoter-enhancer interactions. For future AD and aging studies, our datasets provide a reference landscape to better interpret findings of association and epigenetic studies for AD and aging process.

Simultaneous display of multiple three-dimensional electrophysiological datasets (dot mapping).

Project description:AimsComplex ablation procedures are supported by accurate representation of an increasing variety of electrophysiological and imaging data within electroanatomic mapping systems (EMS). This study aims to develop a novel method for representing multiple complementary datasets on a single cardiac chamber model. Validation of the system and its application to both atrial and ventricular arrhythmias is examined.Methods and resultsDot mapping was conceived to display multiple datasets by utilizing quantitative surface shading to represent one dataset and finely spaced dots to represent others. Dot positions are randomized within triangular (surface meshes) or tetrahedral (volumetric meshes) simplices making the approach directly transferrable to contemporary EMS. Test data representing uniform electrical activation (n = 10) and focal scarring (n = 10) were used to test dot mapping data perception accuracy. User experience of dot mapping with atrial and ventricular clinical data is evaluated. Dot mapping ensured constant screen dot density for regions of uniform dataset values, regardless of user manipulation of the cardiac chamber. Perception accuracy of dot mapping was equivalent to colour mapping for both propagation direction (1.5 ± 1.8 vs. 4.8 ± 5.3°, P = 0.24) and focal source localization (1.1 ± 0.7 vs. 1.4 ± 0.5 mm, P = 0.88). User acceptance testing revealed equivalent diagnostic accuracy and display fidelity when compared with colour mapping.ConclusionDot mapping provides the unique ability to display multiple datasets from multiple sources on a single cardiac chamber model. The visual combination of multiple datasets may facilitate interpretation of complex electrophysiological and imaging data.

Numerical Validation of a Population Balance Model Describing Cement Paste Rheology.

Project description:Rheology control is essential during the period in which cement and concrete pastes are encountered in the fresh state, due to the fact that it directly affects workability, initial placement and the structural performance of the hardened material. Optimizations of clinker formulations and reductions in cement-to-water ratios induced by economic and environmental considerations have a significant effect in rheology, which invokes the need for mechanistic models capable of describing the effect of multiple relevant phenomena on the observed paste flow. In this work, the population balance framework was implemented to develop a model able to relate the transient microstructural evolution of cement pastes under typical experimental conditions with its macroscopic rheological responses. Numerical details and performance are assessed and discussed. It was found that the model is capable of reproducing experimentally observed flow curves by using measured cluster size distribution information. It is also able to predict the complex rheological characteristics typically found in cement pastes. Furthermore, a spatially resolved scheme was proposed to investigate the nature of flow inside a parallel-plates rheometer geometry with the objective of assessing the ability of the model of qualitatively predicting experimentally observed behavior and to gain insight into the effect of possible secondary flows.
