Missing observations in regression: a conditional approach.

ABSTRACT: This note presents an alternative to multiple imputation and other approaches to regression analysis in the presence of missing covariate data. Our recommendation, based on factorial and fractional factorial arrangements, is more faithful to ancillarity considerations of regression analysis and involves assessing the sensitivity of inference on each regression parameter to missingness in each of the explanatory variables. The ideas are illustrated on a medical example concerned with the success of hematopoietic stem cell transplantation in children, and on a sociological example concerned with socio-economic inequalities in educational attainment.

A Bayesian Approach Towards Missing Covariate Data in Multilevel Latent Regression Models.

Project description:The measurement of latent traits and investigation of relations between these and a potentially large set of explaining variables is typical in psychology, economics, and the social sciences. Corresponding analysis often relies on surveyed data from large-scale studies involving hierarchical structures and missing values in the set of considered covariates. This paper proposes a Bayesian estimation approach based on the device of data augmentation that addresses the handling of missing values in multilevel latent regression models. Population heterogeneity is modeled via multiple groups enriched with random intercepts. Bayesian estimation is implemented in terms of a Markov chain Monte Carlo sampling approach. To handle missing values, the sampling scheme is augmented to incorporate sampling from the full conditional distributions of missing values. We suggest to model the full conditional distributions of missing values in terms of non-parametric classification and regression trees. This offers the possibility to consider information from latent quantities functioning as sufficient statistics. A simulation study reveals that this Bayesian approach provides valid inference and outperforms complete cases analysis and multiple imputation in terms of statistical efficiency and computation time involved. An empirical illustration using data on mathematical competencies demonstrates the usefulness of the suggested approach.

Semiparametric approach for non-monotone missing covariates in a parametric regression model.

Project description:Missing covariate data often arise in biomedical studies, and analysis of such data that ignores subjects with incomplete information may lead to inefficient and possibly biased estimates. A great deal of attention has been paid to handling a single missing covariate or a monotone pattern of missing data when the missingness mechanism is missing at random. In this article, we propose a semiparametric method for handling non-monotone patterns of missing data. The proposed method relies on the assumption that the missingness mechanism of a variable does not depend on the missing variable itself but may depend on the other missing variables. This mechanism is somewhat less general than the completely non-ignorable mechanism but is sometimes more flexible than the missing at random mechanism where the missingness mechansim is allowed to depend only on the completely observed variables. The proposed approach is robust to misspecification of the distribution of the missing covariates, and the proposed mechanism helps to nullify (or reduce) the problems due to non-identifiability that result from the non-ignorable missingness mechanism. The asymptotic properties of the proposed estimator are derived. Finite sample performance is assessed through simulation studies. Finally, for the purpose of illustration we analyze an endometrial cancer dataset and a hip fracture dataset.

The missing indicator approach for censored covariates subject to limit of detection in logistic regression models.

Project description:PurposeIn several biomedical studies, one or more exposures of interest may be subject to nonrandom missingness because of the failure of the measurement assay at levels below its limit of detection. This issue is commonly encountered in studies of the metabolome using tandem mass spectrometry-based technologies. Owing to a large number of metabolites measured in these studies, preserving statistical power is of utmost interest. In this article, we evaluate the small sample properties of the missing indicator approach in logistic and conditional logistic regression models.MethodsFor nested case-control or matched case control study designs, we evaluate the bias, power, and type I error associated with the missing indicator method using simulation. We compare the missing indicator approach to complete case analysis and several imputation approaches.ResultsWe show that under a variety of settings, the missing indicator approach outperforms complete case analysis and other imputation approaches with regard to bias, mean squared error, and power.ConclusionsFor nested case-control and matched study designs of modest sample sizes, the missing indicator model minimizes loss of information and thus provides an attractive alternative to the oft-used complete case analysis and other imputation approaches.

A multiple imputation-based sensitivity analysis approach for regression analysis with a missing not at random covariate.

Project description:Missing covariate problems are common in biomedical and electrical medical record data studies while evaluating the relationship between a biomarker and certain clinical outcome, when biomarker data are not collected for all subjects. However, missingness mechanism is unverifiable based on observed data. If there is a suspicion of missing not at random (MNAR), researchers often perform sensitivity analysis to evaluate the impact of various missingness mechanisms. Under the selection modeling framework, we propose a sensitivity analysis approach with a standardized sensitivity parameter using a nonparametric multiple imputation strategy. The proposed approach requires fitting two working models to derive two predictive scores: one for predicting missing covariate values and the other for predicting missingness probabilities. For each missing covariate observation, the two predictive scores along with the pre-specified sensitivity parameter are used to define an imputing set. The proposed approach is expected to be robust against mis-specifications of the selection model and the sensitivity parameter since the selection model and the sensitivity parameter are not directly used to impute missing covariate values. A simulation study is conducted to study the performance of the proposed approach when MNAR is induced by Heckman's selection model. Simulation results show the proposed approach can produce plausible regression coefficient estimates. The proposed sensitivity analysis approach is also applied to evaluate the impact of MNAR on the relationship between post-operative outcomes and incomplete pre-operative Hemoglobin A1c level for patients who underwent carotid intervetion for advanced atherosclerotic disease.

Estimation of conditional cumulative incidence functions under generalized semiparametric regression models with missing covariates, with application to analysis of biomarker correlates in vaccine trials.

Project description:This article studies generalized semiparametric regression models for conditional cumulative incidence functions with competing risks data when covariates are missing by sampling design or happenstance. A doubly-robust augmented inverse probability weighted complete-case (AIPW) approach to estimation and inference is investigated. This approach modifies IPW complete-case estimating equations by exploiting the key features in the relationship between the missing covariates and the phase-one data to improve efficiency. An iterative numerical procedure is derived to solve the nonlinear estimating equations. The asymptotic properties of the proposed estimators are established. A simulation study examining the finite-sample performances of the proposed estimators shows that the AIPW estimators are more efficient than the IPW estimators. The developed method is applied to the RV144 HIV-1 vaccine efficacy trial to investigate vaccine-induced IgG binding antibodies to HIV-1 as correlates of acquisition of HIV-1 infection while taking account of whether the HIV-1 sequences are near or far from the HIV-1 sequences represented in the vaccine construct.

Missing data imputation using classification and regression trees.

Project description:BackgroundMissing data are common when analyzing real data. One popular solution is to impute missing data so that one complete dataset can be obtained for subsequent data analysis. In the present study, we focus on missing data imputation using classification and regression trees (CART).MethodsWe consider a new perspective on missing data in a CART imputation problem and realize the perspective through some resampling algorithms. Several existing missing data imputation methods using CART are compared through simulation studies, and we aim to investigate the methods with better imputation accuracy under various conditions. Some systematic findings are demonstrated and presented. These imputation methods are further applied to two real datasets: Hepatitis data and Credit approval data for illustration.ResultsThe method that performs the best strongly depends on the correlation between variables. For imputing missing ordinal categorical variables, the rpart package with surrogate variables is recommended under correlations larger than 0 with missing completely at random (MCAR) and missing at random (MAR) conditions. Under missing not at random (MNAR), chi-squared test methods and the rpart package with surrogate variables are suggested. For imputing missing quantitative variables, the iterative imputation method is most recommended under moderate correlation conditions.

VARIABLE SELECTION FOR REGRESSION MODELS WITH MISSING DATA.

Project description:We consider the variable selection problem for a class of statistical models with missing data, including missing covariate and/or response data. We investigate the smoothly clipped absolute deviation penalty (SCAD) and adaptive LASSO and propose a unified model selection and estimation procedure for use in the presence of missing data. We develop a computationally attractive algorithm for simultaneously optimizing the penalized likelihood function and estimating the penalty parameters. Particularly, we propose to use a model selection criterion, called the IC(Q) statistic, for selecting the penalty parameters. We show that the variable selection procedure based on IC(Q) automatically and consistently selects the important covariates and leads to efficient estimates with oracle properties. The methodology is very general and can be applied to numerous situations involving missing data, from covariates missing at random in arbitrary regression models to nonignorably missing longitudinal responses and/or covariates. Simulations are given to demonstrate the methodology and examine the finite sample performance of the variable selection procedures. Melanoma data from a cancer clinical trial is presented to illustrate the proposed methodology.

Multiple imputation for missing values through conditional Semiparametric odds ratio models.

Project description:Multiple imputation is a practically useful approach to handling incompletely observed data in statistical analysis. Parameter estimation and inference based on imputed full data have been made easy by Rubin's rule for result combination. However, creating proper imputation that accommodates flexible models for statistical analysis in practice can be very challenging. We propose an imputation framework that uses conditional semiparametric odds ratio models to impute the missing values. The proposed imputation framework is more flexible and robust than the imputation approach based on the normal model. It is a compatible framework in comparison to the approach based on fully conditionally specified models. The proposed algorithms for multiple imputation through the Markov chain Monte Carlo sampling approach can be straightforwardly carried out. Simulation studies demonstrate that the proposed approach performs better than existing, commonly used imputation approaches. The proposed approach is applied to imputing missing values in bone fracture data.

A Two-Step Approach for Analysis of Nonignorable Missing Outcomes in Longitudinal Regression: an Application to Upstate KIDS Study.

Project description:BackgroundImperfect follow-up in longitudinal studies commonly leads to missing outcome data that can potentially bias the inference when the missingness is nonignorable; that is, the propensity of missingness depends on missing values in the data. In the Upstate KIDS Study, we seek to determine if the missingness of child development outcomes is nonignorable, and how a simple model assuming ignorable missingness would compare with more complicated models for a nonignorable mechanism.MethodsTo correct for nonignorable missingness, the shared random effects model (SREM) jointly models the outcome and the missing mechanism. However, the computational complexity and lack of software packages has limited its practical applications. This paper proposes a novel two-step approach to handle nonignorable missing outcomes in generalized linear mixed models. We first analyse the missing mechanism with a generalized linear mixed model and predict values of the random effects; then, the outcome model is fitted adjusting for the predicted random effects to account for heterogeneity in the missingness propensity.ResultsExtensive simulation studies suggest that the proposed method is a reliable approximation to SREM, with a much faster computation. The nonignorability of missing data in the Upstate KIDS Study is estimated to be mild to moderate, and the analyses using the two-step approach or SREM are similar to the model assuming ignorable missingness.ConclusionsThe two-step approach is a computationally straightforward method that can be conducted as sensitivity analyses in longitudinal studies to examine violations to the ignorable missingness assumption and the implications relative to health outcomes.

Functional Linear Regression Models for Nonignorable Missing Scalar Responses.

Project description:As an important part of modern health care, medical imaging data, which can be regarded as densely sampled functional data, have been widely used for diagnosis, screening, treatment, and prognosis, such as finding breast cancer through mammograms. The aim of this paper is to propose a functional linear regression model for using functional (or imaging) predictors to predict clinical outcomes (e.g., disease status), while addressing missing clinical outcomes. We introduce an exponential tilting semiparametric model to account for the nonignorable missing data mechanism. We develop a set of estimating equations and its associated computational methods for both parameter estimation and the selection of the tuning parameters. We also propose a bootstrap resampling procedure for carrying out statistical inference. Under some regularity conditions, we systematically establish the asymptotic properties (e.g., consistency and convergence rate) of the estimates calculated from the proposed estimating equations. Simulation studies and a real data analysis are used to illustrate the finite sample performance of the proposed methods.
