Neural assemblies uncovered by generative modeling explain whole-brain activity statistics and reflect structural connectivity.

ABSTRACT: Patterns of endogenous activity in the brain reflect a stochastic exploration of the neuronal state space that is constrained by the underlying assembly organization of neurons. Yet, it remains to be shown that this interplay between neurons and their assembly dynamics indeed suffices to generate whole-brain data statistics. Here, we recorded the activity from ∼40,000 neurons simultaneously in zebrafish larvae, and show that a data-driven generative model of neuron-assembly interactions can accurately reproduce the mean activity and pairwise correlation statistics of their spontaneous activity. This model, the compositional Restricted Boltzmann Machine (cRBM), unveils ∼200 neural assemblies, which compose neurophysiological circuits and whose various combinations form successive brain states. We then performed in silico perturbation experiments to determine the interregional functional connectivity, which is conserved across individual animals and correlates well with structural connectivity. Our results showcase how cRBMs can capture the coarse-grained organization of the zebrafish brain. Notably, this generative model can readily be deployed to parse neural data obtained by other large-scale recording techniques.

Project description:Training deep neural networks on well-understood dependencies in speech data can provide new insights into how they learn internal representations. This paper argues that acquisition of speech can be modeled as a dependency between random space and generated speech data in the Generative Adversarial Network architecture and proposes a methodology to uncover the network's internal representations that correspond to phonetic and phonological properties. The Generative Adversarial architecture is uniquely appropriate for modeling phonetic and phonological learning because the network is trained on unannotated raw acoustic data and learning is unsupervised without any language-specific assumptions or pre-assumed levels of abstraction. A Generative Adversarial Network was trained on an allophonic distribution in English, in which voiceless stops surface as aspirated word-initially before stressed vowels, except if preceded by a sibilant [s]. The network successfully learns the allophonic alternation: the network's generated speech signal contains the conditional distribution of aspiration duration. The paper proposes a technique for establishing the network's internal representations that identifies latent variables that correspond to, for example, presence of [s] and its spectral properties. By manipulating these variables, we actively control the presence of [s] and its frication amplitude in the generated outputs. This suggests that the network learns to use latent variables as an approximation of phonetic and phonological representations. Crucially, we observe that the dependencies learned in training extend beyond the training interval, which allows for additional exploration of learning representations. The paper also discusses how the network's architecture and innovative outputs resemble and differ from linguistic behavior in language acquisition, speech disorders, and speech errors, and how well-understood dependencies in speech data can help us interpret how neural networks learn their representations.

Project description:The Protein Data Bank (PDB) has been a key resource for learning general rules of sequence-structure relationships in proteins. Quantitative insights have been gained by defining geometric descriptors of structure (e.g., distances, dihedral angles, solvent exposure, etc.) and observing their distributions and sequence preferences. Here we argue that as the PDB continues to grow, it may become unnecessary to reduce structure into a set of elementary descriptors. Instead, it could be possible to deduce quantitative sequence-structure relationships in the context of precisely-defined complex structural motifs by mining the PDB for closely matching backbone geometries. To validate this idea, we turned to the the task of predicting changes in protein stability upon amino-acid substitution-a difficult problem of broad significance. We defined non-contiguous tertiary motifs (TERMs) around a protein site of interest and extracted sequence preferences from ensembles of closely-matching substructures in the PDB to predict mutational stability changes at the site, ΔΔGm. We demonstrate that these ensemble statistics predict ΔΔGm on par with state-of-the-art statistical and machine-learning methods on large thermodynamic datasets, and outperform these, along with a leading structure-based modeling approach, when tested in the context of unbiased diverse mutations. Further, we show that the performance of the TERM-based method is directly related to the amount of available relevant structural data, automatically improving with the growing PDB. This enables a means of estimating prediction accuracy. Our results clearly demonstrate that: 1) statistics of non-contiguous structural motifs in the PDB encode fundamental sequence-structure relationships related to protein thermodynamic stability, and 2) the PDB is now large enough that such statistics are already useful in practice, with their accuracy expected to continue increasing as the database grows. These observations suggest new ways of using structural data towards addressing problems of computational structural biology.

Project description:Processing natural scenes requires the visual system to integrate local features into global object descriptions. To achieve coherent representations, the human brain uses statistical dependencies to guide weighting of local feature conjunctions. Pairwise interactions among feature detectors in early visual areas may form the early substrate of these local feature bindings. To investigate local interaction structures in visual cortex, we combined psychophysical experiments with computational modeling and natural scene analysis. We first measured contrast thresholds for 2 × 2 grating patch arrangements (plaids), which differed in spatial frequency composition (low, high, or mixed), number of grating patch co-alignments (0, 1, or 2), and inter-patch distances (1° and 2° of visual angle). Contrast thresholds for the different configurations were compared to the prediction of probability summation (PS) among detector families tuned to the four retinal positions. For 1° distance the thresholds for all configurations were larger than predicted by PS, indicating inhibitory interactions. For 2° distance, thresholds were significantly lower compared to PS when the plaids were homogeneous in spatial frequency and orientation, but not when spatial frequencies were mixed or there was at least one misalignment. Next, we constructed a neural population model with horizontal laminar structure, which reproduced the detection thresholds after adaptation of connection weights. Consistent with prior work, contextual interactions were medium-range inhibition and long-range, orientation-specific excitation. However, inclusion of orientation-specific, inhibitory interactions between populations with different spatial frequency preferences were crucial for explaining detection thresholds. Finally, for all plaid configurations we computed their likelihood of occurrence in natural images. The likelihoods turned out to be inversely related to the detection thresholds obtained at larger inter-patch distances. However, likelihoods were almost independent of inter-patch distance, implying that natural image statistics could not explain the crowding-like results at short distances. This failure of natural image statistics to resolve the patch distance modulation of plaid visibility remains a challenge to the approach.
