Predicting RP-LC retention indices of structurally unknown chemicals from mass spectrometry data.

ABSTRACT: Non-target analysis combined with liquid chromatography high resolution mass spectrometry is considered one of the most comprehensive strategies for the detection and identification of known and unknown chemicals in complex samples. However, many compounds remain unidentified due to data complexity and limited number structures in chemical databases. In this work, we have developed and validated a novel machine learning algorithm to predict the retention index (r[Formula: see text]) values for structurally (un)known chemicals based on their measured fragmentation pattern. The developed model, for the first time, enabled the predication of r[Formula: see text] values without the need for the exact structure of the chemicals, with an [Formula: see text] of 0.91 and 0.77 and root mean squared error (RMSE) of 47 and 67 r[Formula: see text] units for the NORMAN ([Formula: see text]) and amide ([Formula: see text]) test sets, respectively. This fragment based model showed comparable accuracy in r[Formula: see text] prediction compared to conventional descriptor-based models that rely on known chemical structure, which obtained an [Formula: see text] of 0.85 with an RMSE of 67.

Project description:Canine oral tumors are relatively common neoplasms in dogs. For disease monitoring and early diagnosis, salivary biomarkers are appropriate because saliva collection is non-invasive and requires no professional skills. In the era of omics, matrix-assisted laser desorption/ionization with time-of-flight mass spectrometry (MALDI-TOF MS) coupled with liquid chromatography-tandem MS (LC-MS/MS) are suitable to identify potential disease-associated peptides and proteins. The present study aimed to use MALDI-TOF MS and LC-MS/MS to search for particular peptide mass fingerprints (PMFs) and conceivable biomarkers in saliva of dogs with early- and late-stage oral melanoma (EOM and LOM, respectively), oral squamous cell carcinoma (OSCC), benign oral tumors (BN), and periodontitis and healthy controls (CP). Pooled saliva samples in each group were used to be representative of population change. Unique PMFs were obtained and specific peptide fragments were sequenced by LC-MS/MS and BLAST-searched with mammalian protein databases. Seven peptide fragments appeared in the tumor groups (EOM, LOM, OSCC and BN) at 1096, 1208, 1322, 1794, 1864, 2354 and 2483 Da, two peptide fragments appeared in the LOM and OSCC groups at 2450 and 3492 Da, and in the CP controls at 2544 and 3026 Da. Also, protein-chemotherapy drug interaction networks were exhibited. Using western blot analysis, the expression of sentrin-specific protease 7 (SENP7), a peptide fragment at 1096 Da, in OSCC was significantly increased, as was the expression of TLR4, a peptide fragment at 3492 Da, in LOM and OSCC, compared with the CP group. The expression of nuclear factor kappa B (NF-κB), a TLR4 partner, was notably increased in OSCC compared with CP, BN and EOM. The expression was also enhanced in LOM compared with EOM. Expressed protein sequences from western blots were verified by LC-MS/MS. Western blots were then performed with individual samples in each group. The results showed the elevated expression of TLR4 in LOM and OSCC, compared with that in CP and BN, the increased expression of NF-κB in LOM and OSCC, compared with CP and in LOM compared with BN, and the enhanced expression of SENP7 in LOM and OSCC, compared with that in CP and BN. In conclusion, discrete clusters of EOM, LOM, OSCC, BN and CP groups and potential protein candidates associated with the diseases were demonstrated by salivary proteomics. Western blot analysis verified SENP7, TLR4 and NF-κB as potential salivary biomarkers of canine oral tumors.

Project description:Liquid chromatography coupled to mass spectrometry (LCMS) is widely used in metabolomics due to its sensitivity, reproducibility, speed and versatility. Metabolites are detected as peaks which are characterised by mass-over-charge ratio (m/z) and retention time (rt), and one of the most critical but also the most challenging tasks in metabolomics is to annotate the large number of peaks detected in biological samples. Accurate m/z measurements enable the prediction of molecular formulae which provide clues to the chemical identity of peaks, but often a number of metabolites have identical molecular formulae. Chromatographic behaviour, reflecting the physicochemical properties of metabolites, should also provide structural information. However, the variation in rt between analytical runs, and the complicating factors underlying the observed time shifts, make the use of such information for peak annotation a non-trivial task. To this end, we conducted Quantitative Structure-Retention Relationship (QSRR) modelling between the calculated molecular descriptors (MDs) and the experimental retention times (rts) of 93 authentic compounds analysed using hydrophilic interaction liquid chromatography (HILIC) coupled to high resolution MS. A predictive QSRR model based on Random Forests algorithm outperformed a Multiple Linear Regression based model, and achieved a high correlation between predicted rts and experimental rts (Pearson's correlation coefficient = 0.97), with mean and median absolute error of 0.52 min and 0.34 min (corresponding to 5.1 and 3.2 % error), respectively. We demonstrate that rt prediction with the precision achieved enables the systematic utilisation of rts for annotating unknown peaks detected in a metabolomics study. The application of the QSRR model with the strategy we outlined enhanced the peak annotation process by reducing the number of false positives resulting from database queries by matching accurate mass alone, and enriching the reference library. The predicted rts were validated using either authentic compounds or ion fragmentation patterns.

Project description:BackgroundMass Spectrometry coupled to Liquid Chromatography (LC-MS) is commonly used to analyze the protein content of biological samples in large scale studies. The data resulting from an LC-MS experiment is huge, highly complex and noisy. Accordingly, it has sparked new developments in Bioinformatics, especially in the fields of algorithm development, statistics and software engineering. In a quantitative label-free mass spectrometry experiment, crucial steps are the detection of peptide features in the mass spectra and the alignment of samples by correcting for shifts in retention time. At the moment, it is difficult to compare the plethora of algorithms for these tasks. So far, curated benchmark data exists only for peptide identification algorithms but no data that represents a ground truth for the evaluation of feature detection, alignment and filtering algorithms.ResultsWe present LC-MSsim, a simulation software for LC-ESI-MS experiments. It simulates ESI spectra on the MS level. It reads a list of proteins from a FASTA file and digests the protein mixture using a user-defined enzyme. The software creates an LC-MS data set using a predictor for the retention time of the peptides and a model for peak shapes and elution profiles of the mass spectral peaks. Our software also offers the possibility to add contaminants, to change the background noise level and includes a model for the detectability of peptides in mass spectra. After the simulation, LC-MSsim writes the simulated data to mzData, a public XML format. The software also stores the positions (monoisotopic m/z and retention time) and ion counts of the simulated ions in separate files.ConclusionLC-MSsim generates simulated LC-MS data sets and incorporates models for peak shapes and contaminations. Algorithm developers can match the results of feature detection and alignment algorithms against the simulated ion lists and meaningful error rates can be computed. We anticipate that LC-MSsim will be useful to the wider community to perform benchmark studies and comparisons between computational tools.
