Project description:BackgroundVoluntary individual quarantine and voluntary active monitoring of contacts are core disease control strategies for emerging infectious diseases such as COVID-19. Given the impact of quarantine on resources and individual liberty, it is vital to assess under what conditions individual quarantine can more effectively control COVID-19 than active monitoring. As an epidemic grows, it is also important to consider when these interventions are no longer feasible and broader mitigation measures must be implemented.MethodsTo estimate the comparative efficacy of individual quarantine and active monitoring of contacts to control severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2), we fit a stochastic branching model to reported parameters for the dynamics of the disease. Specifically, we fit a model to the incubation period distribution (mean 5·2 days) and to two estimates of the serial interval distribution: a shorter one with a mean serial interval of 4·8 days and a longer one with a mean of 7·5 days. To assess variable resource settings, we considered two feasibility settings: a high-feasibility setting with 90% of contacts traced, a half-day average delay in tracing and symptom recognition, and 90% effective isolation; and a low-feasibility setting with 50% of contacts traced, a 2-day average delay, and 50% effective isolation.FindingsModel fitting by sequential Monte Carlo resulted in a mean time of infectiousness onset before symptom onset of 0·77 days (95% CI -1·98 to 0·29) for the shorter serial interval, and for the longer serial interval it resulted in a mean time of infectiousness onset after symptom onset of 0·51 days (95% CI -0·77 to 1·50). Individual quarantine in high-feasibility settings, where at least 75% of infected contacts are individually quarantined, contains an outbreak of SARS-CoV-2 with a short serial interval (4·8 days) 84% of the time. However, in settings where the outbreak continues to grow (eg, low-feasibility settings), so too will the burden of the number of contacts traced for active monitoring or quarantine, particularly uninfected contacts (who never develop symptoms). When resources are prioritised for scalable interventions such as physical distancing, we show active monitoring or individual quarantine of high-risk contacts can contribute synergistically to mitigation efforts. Even under the shorter serial interval, if physical distancing reduces the reproductive number to 1·25, active monitoring of 50% of contacts can result in overall outbreak control (ie, effective reproductive number <1).InterpretationOur model highlights the urgent need for more data on the serial interval and the extent of presymptomatic transmission to make data-driven policy decisions regarding the cost-benefit comparisons of individual quarantine versus active monitoring of contacts. Project description:The increased availability of high-resolution ocean data globally has enabled more detailed analyses of physical-biological interactions and their consequences to the ecosystem. We present IBMlib, which is a versatile, portable and computationally effective framework for conducting Lagrangian simulations in the marine environment. The purpose of the framework is to handle complex individual-level biological models of organisms, combined with realistic 3D oceanographic model of physics and biogeochemistry describing the environment of the organisms without assumptions about spatial or temporal scales. The open-source framework features a minimal robust interface to facilitate the coupling between individual-level biological models and oceanographic models, and we provide application examples including forward/backward simulations, habitat connectivity calculations, assessing ocean conditions, comparison of physical circulation models, model ensemble runs and recently posterior Eulerian simulations using the IBMlib framework. We present the code design ideas behind the longevity of the code, our implementation experiences, as well as code performance benchmarking. The framework may contribute substantially to progresses in representing, understanding, predicting and eventually managing marine ecosystems.

Project description:Cognitive biases are widespread in humans and animals alike, and can sometimes be reinforced by social interactions. One prime bias in judgment and decision-making is the human tendency to underestimate large quantities. Previous research on social influence in estimation tasks has generally focused on the impact of single estimates on individual and collective accuracy, showing that randomly sharing estimates does not reduce the underestimation bias. Here, we test a method of social information sharing that exploits the known relationship between the true value and the level of underestimation, and study if it can counteract the underestimation bias. We performed estimation experiments in which participants had to estimate a series of quantities twice, before and after receiving estimates from one or several group members. Our purpose was threefold: to study (i) whether restructuring the sharing of social information can reduce the underestimation bias, (ii) how the number of estimates received affects the sensitivity to social influence and estimation accuracy, and (iii) the mechanisms underlying the integration of multiple estimates. Our restructuring of social interactions successfully countered the underestimation bias. Moreover, we find that sharing more than one estimate also reduces the underestimation bias. Underlying our results are a human tendency to herd, to trust larger estimates than one's own more than smaller estimates, and to follow disparate social information less. Using a computational modeling approach, we demonstrate that these effects are indeed key to explain the experimental results. Overall, our results show that existing knowledge on biases can be used to dampen their negative effects and boost judgment accuracy, paving the way for combating other cognitive biases threatening collective systems.

Project description:Modelling cultural ecosystem services is an enduring challenge, raising issues about the integration and spatialization of immaterial values and benefits, and their contingency on local preferences. Building on the Recreation Opportunity Spectrum framework, we present a novel methodology for assessing the recreation service using GPS tracks downloaded from crowd-sourced websites: the Grelou model (Georeferencing REcreation in Local OUtdoors), here applied to the Grenoble living area (French Alps). GPS tracks revealed the complete spatial extent of visitor presence and enabled modelling visitation networks for ten recreation activities with great spatial accuracy, thus providing a spatial estimate of recreational multifunctionality-expressed as the sum of networks. After coupling track networks with landscape preference and proximity factors, Grelou assessed the recreation service as a combination of opportunity and preferences, and identified recreation hotspots of different profiles such as aroundoor leisure or outdoor sport. We performed an online survey among local sports associations using an interactive map to select districts visited by respondents (~1000 people). The declared visitor presence for recreation purposes was highly spatially congruent with Grelou outputs (R2 = 0.89). Detailed analysis of responses on selection criteria for recreationists validates our choice of critical factors underlying both the recreation opportunity potential and the expected visitation frequency over the whole study area. We also analyzed outputs of the InVESt recreation model against the same visitation explanatory factors. Differences between the two models allowed us to pinpoint biases and weaknesses in the InVESt recreation modelling framework based on crowd-sourced photographs. By making use of an increasingly available data source (GPS tracks), Grelou offers a standardized and flexible way to assess the recreation service associated with multiple recreation practices. Its high spatial accuracy supports the analysis of spatial relationships with other ecoystems services and the integration of recreation into environmental assessments, land management and planning.

Project description:The diploid nature of the human genome is neglected in many analyses done today, where a genome is perceived as a set of unphased variants with respect to a reference genome. This lack of haplotype-level analyses can be explained by a lack of methods that can produce dense and accurate chromosome-length haplotypes at reasonable costs. Here we introduce an integrative phasing strategy that combines global, but sparse haplotypes obtained from strand-specific single-cell sequencing (Strand-seq) with dense, yet local, haplotype information available through long-read or linked-read sequencing. We provide comprehensive guidance on the required sequencing depths and reliably assign more than 95% of alleles (NA12878) to their parental haplotypes using as few as 10 Strand-seq libraries in combination with 10-fold coverage PacBio data or, alternatively, 10X Genomics linked-read sequencing data. We conclude that the combination of Strand-seq with different technologies represents an attractive solution to chart the genetic variation of diploid genomes.

Project description:In the neuronal culture experimental system, the total synaptic connection between two neurons can consist of large numbers of synaptic sites, each behaving probabilistically. Studies of synaptic function with paired recordings typically consider the summed response across all of these sites and from this infer the average response. Understanding of synaptic transmission and plasticity could be improved by examination of activity at as few synaptic sites as possible. To this end, we develop a system for recording responses from individual contacts. It relies on a precisely regulated pneumatic/hydrostatic pressure system to create a microenvironment within which individual synapses are active, and an acoustic signature method to monitor the stability of this microenvironment noninvasively. With this method we are able to record action potential-evoked postsynaptic currents consistent with individual quanta. The approach does not distort synaptic current waveforms and permits stable recording for several hours. The method is applied to address mechanisms of short-term plasticity, the variability of latency at individual synaptic sites and, in a preliminary experiment, the independence of nearby synapses on the same axon.

Project description:BackgroundDiabetes has been described as one of the most important threats to the health of developed countries. Effective population strategies to prevent diabetes have not been determined but two broad strategies have been proposed: "high-risk" and "community-wide" strategies.MethodsWe modelled the potential effectiveness of two strategies to prevent 10% of new cases of diabetes in Ontario, Canada over a 5-year period. The 5-year risk of developing physician-diagnosed diabetes was estimated for respondents to the Canadian Community Health Survey 2003 (CCHS 2.1, N = 26 232) using a validated and calibrated diabetes risk tool (Diabetes Population Risk Tool [DPoRT]). We estimated how many cases of diabetes could be prevented using two different strategies: a) a community-wide strategy that would uniformly reduce body mass index (BMI) in the entire population; and b) a high baseline risk strategy using either pharmacotherapy or lifestyle counselling to treat people who have an increased risk of developing diabetes.ResultsIn 2003, the 5-year risk of developing diabetes was 4.7% (383 600 new diagnosed cases of diabetes in 8 189 000 Ontarians aged 20+) and risk was moderately diffused (0.5%, 3.1% and 17.9% risk in the 1(st), 5(th) (median) and 10(th) deciles of risk). A 10% reduction in new cases of diabetes would have been achieved under any of the following scenarios: if BMI was 3.5% lower in the entire population; if lifestyle counselling covered 32.2% of high-risk people (371 900 of 1 155 000 people with 5 year diabetes risk greater than 10%); or, if pharmacotherapy covered 65.2% of high-risk people.ConclusionsPrevention using pharmacotherapy alone requires unrealistically high coverage levels to achieve modest population reduction in new diabetes cases. On the other hand, in recent years few jurisdictions have been able to achieve a reduction in BMI at the population level, let alone a reduction of BMI of 3.5%.

Project description:Many goose species feed on agricultural land, and with growing goose numbers, conflicts with agriculture are increasing. One possible solution is to designate refuge areas where farmers are paid to leave geese undisturbed. Here, we present a generic modelling tool that can be used to designate the best locations for refuges and to gauge the area needed to accommodate the geese. With a species distribution model, locations are ranked according to goose suitability. The size of the area to be designated as refuge can be chosen by including more or less suitable locations. A resource depletion model is then used to estimate whether enough resources are available within the designated refuge to accommodate all geese, taking into account the dynamics of food resources, including depletion by geese. We illustrate this with the management scheme for pink-footed goose Anser brachyrhynchus implemented in Norway. Here, all geese can be accommodated, but damage levels appear to depend on weather, land use and refuge size.

Project description:Micro-organisms play a central role in every ecosystem and in the global biomass cycle. They are strongly involved in many fields of human interest, from medicine to the food industry and waste control. Nevertheless, most micro-organisms remain almost unknown, and nearly 99% of them have not yet been successfully cultured in vitro. Therefore, new approaches and new tools must be developed in order to understand the collective behaviour of microbial communities in any natural or artificial setting. In particular, theoretical and practical methodologies to deal with such systems at a mesoscopic level of description (covering the range from 100 to 10(8) cells) are required. Individual-based modelling (IBM) has become a widely used tool for describing complex systems made up of autonomous entities, such as ecosystems and social networks. Individual-based models (IBMs) provide some advantages over the traditional whole-population models: (a) they are bottom-up approaches, so they describe the behaviour of a system as a whole by establishing procedural rules for the individuals and for their interactions, and thus allow more realistic assumptions for the model of the individuals than population models do; (b) they permit the introduction of randomness and individual variability, so they can reproduce the diversity found in real systems; and (c) they can account for individual adaptive behaviour to their environmental conditions, so the evolution of the whole system arises from the dynamics that govern individuals in their pursuit of optimal fitness. However, they also present some drawbacks: they lack the clarity of continuous models and may easily become rambling, which makes them difficult to analyse and communicate. All in all, IBMs supply a holistic description of microbial systems and their emerging properties. They are specifically appropriate to deal with microbial communities in non-steady states, and spatially explicit IBMs are particularly appropriate to study laboratory and natural microbiological systems with spatial heterogeneity. In this paper, we review IBM methodology applied to microbiology. We also present some results obtained from the application of Individual Discrete Simulations, an IBM of ours, to the study of bacterial communities, yeast cultures and Plasmodium falciparum-infected erythrocytes in vitro cultures of Plasmodium falciparum-infected erythrocytes.
