Diagnostic Performance of a Convolutional Neural Network for Diminutive Colorectal Polyp Recognition

Project description:Interventions: None Primary outcome(s): The primary outcome of the study is the accuracy of the CAD-CNN system for predicting histology of diminutive colorectal polyps (1-5mm) compared with the accuracy of the prediction of the endoscopist. Both the CAD-CNN system and the endoscopist will use NBI for their predictions. Accuracy is defined as the percentage of correctly predicted optical diagnoses of the CAD-CNN system and/or endoscopist compared to the gold standard pathology. For the calculation of the accuracy, adenomas and SSLs will be dichotomised as neoplastic polyps, while HPs and other non-neoplastic histology are considered non-neoplastic. Humanizing the Yeast Origin Recognition Complex

Project description:The evolutionarily conserved Origin Recognition Complex (ORC), plays a key role in origin selection in eukaryotes. However, ORC is strikingly divergent in its DNA binding specificity, ranging from base-specific interactions in Saccharomyces cerevisiae to base-agnostic interactions in humans. The mechanisms underlying this distinct selectivity is unknown. Atomic model of the yeast ORC showed that base-specific interaction with the invariant thymines of the ARS consensus sequence (ACS) is encoded by a 19-amino acid insertion helix (IH) embedded in the winged helix domain (WHD) of Orc4. This IH is absent in the Orc4 of metazoans including humans, suggesting that removal of the IH might give the yeast ORC “human-like” properties. Indeed, yeast strain engineered with IH deficient Orc4 has completely altered ORC-binding sites enriched in poly-dT tracts located in larger nucleosome-depleted and intergenic open chromatin. In vivo and in vitro assays show that the mutant ORC loads MCM efficiently, in spite of its altered specificity in favor of binding patterns more characteristic of those observed in humans/metazoans. This work provides insights for understanding how ORC evolves to adopt a life cycle that requires plasticity in origin selection during development.

Exploring the DNA-Recognition Potential of Homeodomains

Project description:We utilized a bacterial selection system to isolate Engrailed variants from a randomized library that are compatible with each of the 64 possible 3’ triplet sites (i.e. TAANNN). The DNA-binding specificity of 151 representative HD variants from these populations was subsequently characterized. Many of these variants contain novel combinations of specificity determinants that are uncommon or absent in extant HDs. These novel determinants, when grafted into different HD backbones, produce a corresponding alteration in their specificity. The identified determinates expand our understanding of HD recognition. Homeodomains where selected against each of the 64 possible 3' triplet sites (ie: TAANNN). The DNA-binding specificity of 151 representative HD variants from these populations was subsequently characterized. 7 novel determinants, when grafted into 3 different HD backbones. 5' speicifity was changed for 3 novel determinants.
