Microbial community functional genes under 20-year warming and harvesting

ABSTRACT: The study was conducted at the Kessler Atmospheric and Ecological Field Station (KAEFS) in central Oklahoma in the Great Plains, U.S. (34° 58′ 31.8″ N, 97° 31′ 19.6″W). The experiment began in 1999 after the site was not used for cultivation and grazing for 40 years. There are four treatments (6 replicates for each treatment): Control (Ctr), Warmed (W), Harvested (H), Warmed and Harvested (W+H). We sampled soil from each plot in 2019. Soil total DNA was extracted from 1.5 g soil using cryogenic grinding and SDS-based lysis, as described previously (77), and purified with a PowerSoil DNA Isolation Kit (MO BIO Laboratories, Carlsbad, CA). For soils from 2019, the functional capacity of microbial communities was determined by GeoChip 5.0

Microbial community functional structures in wastewater treatment plants as characterized by GeoChip

Project description:To understand microbial community functional structures of activated sludge in wastewater treatment plants (WWTPs) and the effects of environmental factors on their structure, 12 activated sludge samples were collected from four WWTPs in Beijing. GeoChip 4.2 was used to determine the microbial functional genes involved in a variety of biogeochemical processes. The results showed that, for each gene category, such as egl, amyA, nir, ppx, dsrA sox and benAB, there were a number of microorganisms shared by all 12 samples, suggestive of the presence of a core microbial community in the activated sludge of four WWTPs. Variance partitioning analyses (VPA) showed that a total of 53% of microbial community variation can be explained by wastewater characteristics (25%) and operational parameters (23%), respectively. This study provided an overall picture of microbial community functional structures of activated sludge in WWTPs and discerned the linkages between microbial communities and environmental variables in WWTPs. Four full-scale wastewater treatment systems located in Beijing were investigated. Triplicate samples were collected in each site.

Community context reshapes microbial proteomes and reduces functional overlap

Project description:Microbial coexistence in complex communities requires mechanisms that minimize competition and optimize resource use. Here, we show that bacteria modulate protein abundance in response to specific community members, reducing functional redundancy and promoting metabolic complementarity. Using synthetic gut-derived consortia exposed to distinct carbon sources, we systematically profiled proteomic responses of individual species across isolate, pairwise, and four-member communities. We found that biotic interactions, rather than abiotic conditions, were the dominant drivers of proteomic variation. These interactions led to reproducible, partner-specific expression shifts that significantly reduced functional overlap and were frequently associated with increased community productivity. Our findings reveal that microbes dynamically reshape their realized niche through protein abundance plasticity, enabling them to partition metabolic space and stabilize community structure. This study provides a mechanistic link between microbial interaction networks, regulatory flexibility, and coexistence, offering a generalizable framework for understanding and engineering functional microbial ecosystems.

Transcriptome of a Synthetic Microbial Community

Project description:To explore the ecological basis for multiple bacteria species coexistence, we set up three bacteria (Ruegeria pomeroyi DSS-3, Vibrio hepatarius HF70, and Thalassospira sp. HF15), either in monoculture or in co-cultures (in all combinations) for a 8 day growth-dilution cycles. At ~15h of day 4 (P4) and day 8 (P8) of growth-dilution cycles, we examined transcriptomic responses of these bacteria. Differential gene expressions were used to generate hypothesis about ecological and physiological responses of one in the presence of another/other bacteria.
