Project description:We describe a framework that addresses concern that the rate of change in any aging biomarker displays a trivial inverse relation with maximum lifespan. We apply this framework to methylation data from the Mammalian Methylation Consortium. We study the relationship of lifespan with the average rate of change in methylation (AROCM) from two datasets: one with 90 dog breeds and the other with 125 mammalian species. After examining 54 chromatin states, we conclude three key findings: First, a reciprocal relationship exists between the AROCM in bivalent promoter regions and maximum mammalian lifespan: AROCM ∝ 1/MaxLifespan. Second, the correlation between average methylation and age bears no relation to maximum lifespan, Cor(Methyl,Age) ⊥ MaxLifespan. Third, the rate of methylation change in young animals is related to that in old animals: Young animals' AROCM ∝ Old AROCM. These findings critically hinge on the chromatin context, as different results emerge in other chromatin contexts.

Project description:Estimates of airborne pollen concentrations at the urban scale would be useful for epidemiologists, land managers, and allergy sufferers. Mechanistic models could be well suited for this task, but their development will require data on pollen production across cities, including estimates of pollen production by individual trees. In this study, we developed predictive models for pollen production as a function of trunk size, canopy area, and height, which are commonly recorded in tree surveys or readily extracted from remote sensing data. Pollen production was estimated by measuring the number of flowers per tree, the number of anthers per flower, and the number of pollen grains per anther. Variability at each morphological scale was assessed using bootstrapping. Pollen production was estimated for the following species: Acer negundo, Acer platanoides, Acer rubrum, Acer saccharinum, Betula papyrifera, Gleditsia triacanthos, Juglans nigra, Morus alba, Platanus x acerfolia, Populus deltoides, Quercus palustris, Quercus rubra, and Ulmus americana. Basal area predicted pollen production with a mean R2 of 0.72 (range: 0.41 - 0.99), whereas canopy area predicted pollen production with a mean R2 of 0.76 (range: 0.50 - 0.99). These equations are applied to two tree datasets to estimate total municipal pollen production and the spatial distribution of street tree pollen production for the focal species. We present some of the first individual-tree based estimates of pollen production at the municipal scale; the observed spatial heterogeneity in pollen production is substantial and can feasibly be included in mechanistic models of airborne pollen at fine spatial scales.

Project description:Macromolecular crowding inside cells affects the thermodynamic and kinetic properties of proteins. The scaled particle theory (SPT) has played an important role toward establishing a qualitative picture for the effects of crowding. However, SPT-based modeling lacks molecular details. Molecular dynamics simulations overcome this limitation, but at great computational cost. Here, we present a theoretical method for modeling crowding at the atomic level. The method makes it possible to achieve exhaustive conformational sampling in modeling crowding effects and to tackle challenges posed by large protein oligomers and by complex mixtures of crowders.

Project description:Relational models theory predicts that social relationships are formed from four underlying psychological models: communal sharing, authority ranking, equality matching, and market pricing. Here, in four studies, we test this four-factor model using the 33-item Modes of Relationships Questionnaire (MORQ). In Study 1, we administered the MORQ to N = 347 subjects. A parallel analysis supported the four-factor structure, but several items failed to load on their predicted target factors. In Study 2 (N = 617), we developed a well-fitting four-factor model of the MORQ with a total of 20 items (five items retained for each factor). This model replicated across multiple relationships reported by each subject. In Study 3, we replicated the model in an independent dataset (N = 615). A general factor associated with relationship type was required in both Study 2 and Study 3. In Study 4, we tested the nature of this general factor, finding that it was associated with the closeness of the relationship. The results support the Relational Models four-factor structure of social relationships. Given the mature theory and applications in a wide range of disciplines, from social to organisational psychology, we hope that this compact, valid, and interpretable instrument leads to increased usage of the scale.

Project description:Despite the widespread use of current-source density (CSD) analysis of extracellular potential recordings in the brain, the physical mechanisms responsible for the generation of the signal are still debated. While the extracellular potential is thought to be exclusively generated by the transmembrane currents, recent studies suggest that extracellular diffusive, advective and displacement currents-traditionally neglected-may also contribute considerably toward extracellular potential recordings. Here, we first justify the application of the electro-quasistatic approximation of Maxwell's equations to describe the electromagnetic field of physiological origin. Subsequently, we perform spatial averaging of currents in neural tissue to arrive at the notion of the CSD and derive an equation relating it to the extracellular potential. We show that, in general, the extracellular potential is determined by the CSD of membrane currents as well as the gradients of the putative extracellular diffusion current. The diffusion current can contribute significantly to the extracellular potential at frequencies less than a few Hertz; in which case it must be subtracted to obtain correct CSD estimates. We also show that the advective and displacement currents in the extracellular space are negligible for physiological frequencies while, within cellular membrane, displacement current contributes toward the CSD as a capacitive current. Taken together, these findings elucidate the relationship between electric currents and the extracellular potential in brain tissue and form the necessary foundation for the analysis of extracellular recordings.

Project description:The fundamental features of growth may be universal, because growth trajectories of most animals are very similar, but a unified mechanistic theory of growth remains elusive. Still needed is a synthetic explanation for how and why growth rates vary as body size changes, both within individuals over their ontogeny and between populations and species over their evolution. Here, we use Bertalanffy growth equations to characterize growth of ray-finned fishes in terms of two parameters, the growth rate coefficient, K, and final body mass, m∞. We derive two alternative empirically testable hypotheses and test them by analyzing data from FishBase. Across 576 species, which vary in size at maturity by almost nine orders of magnitude, K scaled as [Formula: see text]. This supports our first hypothesis that growth rate scales as [Formula: see text] as predicted by metabolic scaling theory; it implies that species that grow to larger mature sizes grow faster as juveniles. Within fish species, however, K scaled as [Formula: see text]. This supports our second hypothesis, which predicts that growth rate scales as [Formula: see text] when all juveniles grow at the same rate. The unexpected disparity between across- and within-species scaling challenges existing theoretical interpretations. We suggest that the similar ontogenetic programs of closely related populations constrain growth to [Formula: see text] scaling, but as species diverge over evolutionary time they evolve the near-optimal [Formula: see text] scaling predicted by metabolic scaling theory. Our findings have important practical implications because fish supply essential protein in human diets, and sustainable yields from wild harvests and aquaculture depend on growth rates.

Project description:In recent years, the application of the residual entropy scaling (RES) method for modeling transport properties has become increasingly prominent. Based on Yang et al. (Ind. Eng. Chem. Res. 2021, 60, 13052) in modeling the thermal conductivity of refrigerants, we present here an RES model that extends Yang et al.'s approach to a wider range of pure fluids and their mixtures. All fluids available in the REFPROP 10.0 software, i.e., those with reference equations of state (EoS), were studied. A total of 71,554 experimental data of 125 pure fluids and 16,702 experimental data of 164 mixtures were collected from approximately 647 references, mainly based on the NIST ThermoData Engine (TDE) database 10.1. As a result, over 68.2% (corresponding to the standard deviation of a normal distribution) of the well-screened experimental data agree with the developed RES model within 3.1% and 4.6% for pure fluids and mixtures, respectively. Comparative analysis against the various models implemented in the REFPROP 10.0 (one of the state-of-the-art software packages for thermophysical property calculations) reveals that our RES model demonstrates analogous statistical agreement with experimental data yet with much fewer parameters. Regarding the average absolute value of the relative deviation (AARD) from experimental values to model predictions, the developed RES model shows a smaller or equal AARD for 74 pure fluids out of 125 and 76 mixtures out of 164. Besides, a detailed examination of the impact of the critical enhancement term on mixture calculations was conducted. To use our model easily, a software package written in Python is provided in the Supporting Information.

Project description:We derive approximate expressions for pre- and post-steady state regimes of the velocity-substrate-inhibitor spaces of the Michaelis-Menten enzyme kinetic scheme with fully and partial competitive inhibition. Our refinement over the currently available standard quasi steady state approximation (sQSSA) seems to be valid over wide range of enzyme to substrate and enzyme to inhibitor concentration ratios. Further, we show that the enzyme-inhibitor-substrate system can exhibit temporally well-separated two different steady states with respect to both enzyme-substrate and enzyme-inhibitor complexes under certain conditions. We define the ratios fS = vmax/(KMS + e0) and fI = umax/(KMI + e0) as the acceleration factors with respect to the catalytic conversion of substrate and inhibitor into their respective products. Here KMS and KMI are the Michaelis-Menten parameters associated respectively with the binding of substrate and inhibitor with the enzyme, vmax and umax are the respective maximum reaction velocities and e0, s0, and i0 are total enzyme, substrate and inhibitor levels. When (fS/fI) < 1, then enzyme-substrate complex will show multiple steady states and it reaches the full-fledged steady state only after the depletion of enzyme-inhibitor complex. When (fS/fI) > 1, then the enzyme-inhibitor complex will show multiple steady states and it reaches the full-fledged steady state only after the depletion of enzyme-substrate complex. This multi steady-state behavior especially when (fS/fI) ≠ 1 is the root cause of large amount of error in the estimation of various kinetic parameters of fully and partial competitive inhibition schemes using sQSSA. Remarkably, we show that our refined expressions for the reaction velocities over enzyme-substrate-inhibitor space can control this error more significantly than the currently available sQSSA expressions.

Project description:The species-area relationship (SAR) gives a quantitative description of the increasing number of species in a community with increasing area of habitat. In conservation, SARs have been used to predict the number of extinctions when the area of habitat is reduced. Such predictions are most needed for landscapes rather than for individual habitat fragments, but SAR-based predictions of extinctions for landscapes with highly fragmented habitat are likely to be biased because SAR assumes contiguous habitat. In reality, habitat loss is typically accompanied by habitat fragmentation. To quantify the effect of fragmentation in addition to the effect of habitat loss on the number of species, we extend the power-law SAR to the species-fragmented area relationship. This model unites the single-species metapopulation theory with the multispecies SAR for communities. We demonstrate with a realistic simulation model and with empirical data for forest-inhabiting subtropical birds that the species-fragmented area relationship gives a far superior prediction than SAR of the number of species in fragmented landscapes. The results demonstrate that for communities of species that are not well adapted to live in fragmented landscapes, the conventional SAR underestimates the number of extinctions for landscapes in which little habitat remains and it is highly fragmented.
