Project description:Cleavage is the ability of single crystals to split easily along specifically oriented planes. This phenomenon is of great interest for materials' scientists. Acquiring the data regarding cleavage is essential for the understanding of brittle fracture, plasticity and strength, as well as for the prevention of catastrophic device failures. Unfortunately, theoretical calculations of cleavage energy are demanding and often unsuitable for high-throughput searches of cleavage planes in arbitrary crystal structures. A simplified geometrical approach (GALOCS = gaps locations in crystal structures) is suggested for predicting the most promising cleavage planes. GALOCS enumerates all the possible reticular lattice planes and calculates the plane-average electron density as a function of the position of the planes in the unit cell. The assessment of the cleavage ability of the planes is based on the width and depth of planar gaps in crystal structures, which appear when observing the planes lengthwise. The method is demonstrated on two-dimensional graphene and three-dimensional silicon, quartz and LiNbO3 structures. A summary of planar gaps in a few more inorganic crystal structures is also presented.

Project description:The cochlea, situated within the inner ear, is a spiral-shaped, liquid-filled organ responsible for hearing. The physiological significance of its shape remains uncertain. Previous research has scarcely addressed the occurrence of transverse flow within the cochlea, particularly in relation to its unique shape. This study aims to investigate the impact of the geometric features of the cochlea on fluid dynamics by characterizing transverse flow induced by harmonically oscillating axial flow in square ducts with curvature and torsion resembling human cochlear anatomy. We examined four geometries to investigate curvature and torsion effects on axial and transverse flow components. Twelve frequencies from 0.125 Hz to 256 Hz were studied, covering infrasound and low-frequency hearing, with mean inlet velocity amplitudes representing levels expected for normal conversation or louder situations. Our simulations show that torsion contributes significantly to transverse flow in unsteady conditions, and that its contribution increases with increasing oscillation frequency. Curvature alone has a small effect on transverse flow strength, which decreases rapidly with increasing frequency. Strikingly, the combined effect of curvature and torsion on transverse flow is greater than expected from a simple superposition of the two effects, especially when the relative contribution of curvature alone becomes negligible. These findings may be relevant to understanding physiological processes in the cochlea, including metabolite transport and wall shear stress. Further studies are needed to investigate possible implications for cochlear mechanics.

Project description:Additive manufacturing (AM) enables the fabrication of lattice structures with optimal mechanical, fluid, and thermal properties. However, during the AM fabrication process, defects are produced in the strut and node elements, which comprise the lattice structure. This leads to discrepancies between the AM fabricated lattice and its idealized computer-aided design (CAD) model, negatively affecting the ability to predict the mechanical behavior of the fabricated lattice via numerical models. Current research is focused on quantification of geometric uncertainties in the strut elements of the lattice; as-manufactured node geometries remain relatively unexplored on an individual scale, despite their criticality to the mechanical response of the structure. Understanding the geometrical properties of as-manufactured nodes relative to CAD idealizations can be used to improve lattice designs and numerical models. In this research, X-ray microcomputed tomography (μCT) is used to analyze and quantify the as-manufactured nodal geometry, found in face-centered cubic and face-centered cubic with axial struts lattices fabricated via selective laser melting. A custom tool is developed that enables auto-isolation and classification of nodal joints from μCT-derived cross-sectional slices. Geometrical properties are extracted from the isolated nodal cross sections and compared with their idealized CAD model counterpart. Quantification of geometrical defects provides insight into how nodes within an AM lattice structure differ from each other and their idealized design. Overall, this research is an initial step toward developing accurate and efficient numerical models, as well as better node design for AM.

Project description:The size of the pupils reflects directly the balance of different branches of the autonomic nervous system. This measure is inexpensive, non-invasive, and has provided invaluable insights on a wide range of mental processes, from attention to emotion and executive functions. Two outstanding limitations of current pupillometry research are the lack of consensus in the analytical approaches, which vary wildly across research groups and disciplines, and the fact that, unlike other neuroimaging techniques, pupillometry lacks the dimensionality to shed light on the different sources of the observed effects. In other words, pupillometry provides an integrated readout of several distinct networks, but it is unclear whether each has a specific fingerprint, stemming from its function or physiological substrate. Here we show that phasic changes in pupil size are inherently low-dimensional, with modes that are highly consistent across behavioral tasks of very different nature, suggesting that these changes occur along pupillary manifolds that are highly constrained by the underlying physiological structures rather than functions. These results provide not only a unified approach to analyze pupillary data, but also the opportunity for physiology and psychology to refer to the same processes by tracing the sources of the reported changes in pupil size in the underlying biology.

Project description:The lymphatic system plays a crucial role in immune function and the removal of cellular waste. Recent studies have highlighted the presence of primo vessels (PVs) inside lymphatic vessels, distinct from conventional lymphatic tissues, yet their structural and functional characteristics remain poorly understood, particularly PVs inside deep cervical lymphatic vessels (dcLVs) connected to the meningeal lymphatics. We used a combination of Scanning Electron Microscopy (SEM), Atomic Force Microscopy (AFM), Alcian Blue (AB) and H&E staining techniques to identify and characterize PVs inside the dcLVs of mice. PVs were identified inside the dcLVs, revealing distinct bundle structures composed of 3 to 5 primo subvessels (sub-PV), with diameters of 5.4 ± 2.4 μm. AFM analyses confirmed the presence of nm-sized pores on the sub-PVs, which may facilitate the absorption and retention of nanoparticles. Rod-shaped nuclei were also observed, further distinguishing PVs from other vascular structures. Our study provides new insights into the structural characteristics of PVs inside dcLVs, suggesting their potential role in targeted drug delivery. However, further research is required to explore the functional implications of these structures, especially their therapeutic applications and roles in various lymphatic regions, including the meningeal lymphatics.

Project description:Gag is the HIV structural precursor protein which is cleaved by viral protease to produce mature infectious viruses. Gag is a polyprotein composed of MA (matrix), CA (capsid), SP1, NC (nucleocapsid), SP2 and p6 domains. SP1, together with the last eight residues of CA, have been hypothesized to form a six-helix bundle responsible for the higher-order multimerization of Gag necessary for HIV particle assembly. However, the structure of the complete six-helix bundle has been elusive. Here, we determined the structures of both Gag in vitro assemblies and Gag viral-like particles (VLPs) to 4.2 Å and 4.5 Å resolutions using cryo-electron tomography and subtomogram averaging by emClarity. A single amino acid mutation (T8I) in SP1 stabilizes the six-helix bundle, allowing to discern the entire CA-SP1 helix connecting to the NC domain. These structures provide a blueprint for future development of small molecule inhibitors that can lock SP1 in a stable helical conformation, interfere with virus maturation, and thus block HIV-1 infection.

Project description:All-carbon sp-sp(2) hybrid structures comprised of a zigzag-edged trigonal graphene (ZTG)and carbon chains are proposed and constructed as nanojunctions. It has been found that such simple hybrid structures possess very intriguing propertiesapp:addword:intriguing. The high-performance rectifying behaviors similar to macroscopic p-n junction diodes, such as a nearly linear positive-bias I-V curve (metallic behavior), a very small leakage current under negative bias (insulating behavior), a rather low threshold voltage, and a large bias region contributed to a rectification, can be predicted. And also, a transistor can be built by such a hybrid structure, which can show an extremely high current amplification. This is because a sp-hybrid carbon chain has a special electronic structure which can limit the electronic resonant tunneling of the ZTG to a unique and favorable situation. These results suggest that these hybrid structures might promise importantly potential applications for developing nano-scale integrated circuits.

Project description:Coiled-coil fusions are a useful approach to enforce dimerization in protein engineering. However, the final structures of coiled-coil fusion proteins have received relatively little attention. Here, we determine the structural outcome of adjacent parallel and antiparallel coiled coils. The targets are coiled coils that stabilize myosin-10 in single-molecule biophysical studies. We reveal the solution structure of a short, antiparallel, myosin-10 coiled-coil fused to the parallel GCN4-p1 coiled coil. Surprisingly, this structure is a continuous, antiparallel coiled coil where GCN4-p1 pairs with myosin-10 rather than itself. We also show that longer myosin-10 segments in these parallel/antiparallel fusions are dynamic and do not fold cooperatively. Our data resolve conflicting results on myosin-10 selection of actin filament bundles, demonstrating the importance of understanding coiled-coil orientation and stability.

Project description:The geometrical structures and photophysical properties of Ir(4,6-dFppy)?(pic) (FIrpic) and its derivative (o-FIr, m-FIr, p-FIr) with dimethylamine substituted at the picolinic acid (N?O) ligand were fully investigated by density functional theory and time-dependent density functional theory. The simulated electronic structure, as well as absorption and emission spectra of FIrpic are in good agreement with the experimental observations. The introduction of dimethylamine at the N?O ligand at different positions is beneficial to extend the ?-electron delocalization, increase HOMO energy levels, and hence improve the hole injection and transfer ability compared with those of FIrpic. Furthermore, o-FIr, m-FIr, and p-FIr have large absorption intensity and participation of metal-to-ligand charge transfer (MLCT) contribution in the main absorption spectra, which would be useful to improve the intersystem crossing (ISC) from the singlet to triplet excited state. More importantly, the high quantum yield of o-FIr (which is explained based on the detailed analysis of triplet energy, ET1), participation of ³MLCT contribution in the phosphorescent spectra, and energy difference between ³MLCT and triplet metal centered (³MC) d-d excited state compared with m-FIr and p-FIr indicate that o-FIr is expected to be an excellent blue phosphorescence emitter with high efficiency.

Project description:RATIONALE:The major role of a transverse-tubular (TT) network in a cardiac cell is to facilitate effective excitation-contraction coupling and signaling. The TT network structures are heterogeneous within a single cell, and vary between different types of cells and species. They are also remodeled in cardiac diseases. However, how different TT network structures predispose cardiac cells to arrhythmogenesis remains to be revealed. OBJECTIVE:To systematically investigate the roles of TT network structure and the underlying mechanisms in the genesis of intracellular calcium (Ca2+) alternans and triggered activity (TA). METHODS AND RESULTS:Based on recent experimental observations, different TT network structures, including uniformly and non-uniformly random TT distributions, were modeled in a cardiac cell model consisting of a three-dimensional network of Ca2+ release units (CRUs). Our simulations showed that both Ca2+ alternans and Ca2+ wave-mediated TA were promoted when the fraction of orphaned CRUs was in an intermediate range, but suppressed in cells exhibiting either well-organized TT networks or low TT densities. Ca2+ alternans and TA could be promoted by low TT densities when the cells were small or the CRU coupling was strong. Both alternans and TA occurred more easily in uniformly random TT networks than in non-uniformly random TT networks. Subcellular spatially discordant Ca2+ alternans was promoted by non-uniformly random TT networks but suppressed by increasing CRU coupling strength. These mechanistic insights provide a holistic understanding of the effects of TT network structure on the susceptibility to arrhythmogenesis. CONCLUSIONS:The TT network plays important roles in promoting Ca2+ alternans and TA, and different TT network structures may predispose cardiac cells differently to arrhythmogenesis.
