Identifying Prognostic Cell State Interactions in the Tumor Microenvironment of IDH-Mutant Gliomas

ABSTRACT: Functional interactions among cell states in the tumor microenvironment (TME) influence tumor progression and therapy response. Systematic characterization of such clinically relevant cell-state interactions (CSIs) remains challenging due to limited availability of scRNA-seq datasets with clinical annotations, and the lack of cellular context in bulk RNA-seq cohorts. We present CSI-TME, a computational pipeline that, extending the concept of genetic interactions to cell states, infers prognostic CSIs using large bulk transcriptomic cohorts. Applied to IDH-mutant gliomas, CSI-TME identified a highly reproducible cell-state interaction network (CSIN) that is predominately pro-tumor. Malignant cells in the CSIN resemble neuronal lineages - such as astrocytic and oligodendrocyte progenitor-lik
