Project description:<h4>Background</h4>To understand future changes in community composition due to global changes, the knowledge about forest community dynamics is of crucial importance. To improve our understanding about processes and patterns involved in maintaining species rich Neotropical ecosystems, we provide here a dataset from the one hectare Forest of Seu Nico (FSN) Dynamics Plot from Southeastern Brazil.<h4>New information</h4>We report diameter at breast height, basal area and height measurements of 2868 trees and treelets identified from two census spanning over a nine-year period. Furthermore, soil properties and understory light availability of all 100 10 x 10m subplots from the one hectare FSN Dynamics Plot during the second census are given.

Project description:<h4>Background</h4>Full floristic data, tree demography, and biomass estimates incorporating non-tree lifeforms are seldom collected and reported for forest plots in the tropics. Established research stations serve as important repositories of such biodiversity and ecological data. With a canopy crane setup within a tropical lowland rainforest estate, the 42-ha Daintree Rainforest Observatory (DRO) in Cape Tribulation, northern Australia is a research facility of international significance. We obtained an estimate of the vascular plant species richness for the site, by surveying all vascular plant species from various mature-phase, remnant and open vegetation patches within the site. We also integrate and report the demography and basal areas of trees ? 10 cm diameter at breast height (dbh) in a new 1-ha core plot, an extension to the pre-existing forest 1-ha plot under the canopy crane. In addition, we report for the canopy crane plot new demography and basal areas for smaller-size shrubs and treelets subsampled from nine 20 m(2) quadrats, and liana basal area and abundance from the whole plot. The DRO site has an estimated total vascular plant species richness of 441 species, of which 172 species (39%) are endemic to Australia, and 4 species are endemics to the Daintree region. The 2 x 1-ha plots contains a total of 262 vascular plant species of which 116 (1531 individuals) are tree species ? 10 cm dbh. We estimate a stem basal area of 34.9 m(2) ha(-1), of which small stems (tree saplings and shrubs <10cm dbh) and lianas collectively contribute c.4.2%. Comparing the stem density-diversity patterns of the DRO forest with other tropical rainforests globally, our meta-analysis shows that DRO forests has a comparatively high stem density and moderate species diversity, due to the influence of cyclones. These data will provide an important foundation for ecological and conservation studies in lowland tropical forest.<h4>New information</h4>We present a floristic checklist, a lifeform breakdown, and demography data from two 1-ha rainforest plots from a lowland tropical rainforest study site. We also present a meta-analysis of stem densities and species diversity from comparable-sized plots across the tropics.

Project description:Investigating patterns of phylogenetic structure across different life stages of tree species in forests is crucial to understanding forest community assembly, and investigating forest gap influence on the phylogenetic structure of forest regeneration is necessary for understanding forest community assembly. Here, we examine the phylogenetic structure of tree species across life stages from seedlings to canopy trees, as well as forest gap influence on the phylogenetic structure of forest regeneration in a forest of the subtropical region in China. We investigate changes in phylogenetic relatedness (measured as NRI) of tree species from seedlings, saplings, treelets to canopy trees; we compare the phylogenetic turnover (measured as ?NRI) between canopy trees and seedlings in forest understory with that between canopy trees and seedlings in forest gaps. We found that phylogenetic relatedness generally increases from seedlings through saplings and treelets up to canopy trees, and that phylogenetic relatedness does not differ between seedlings in forest understory and those in forest gaps, but phylogenetic turnover between canopy trees and seedlings in forest understory is lower than that between canopy trees and seedlings in forest gaps. We conclude that tree species tend to be more closely related from seedling to canopy layers, and that forest gaps alter the seedling phylogenetic turnover of the studied forest. It is likely that the increasing trend of phylogenetic clustering as tree stem size increases observed in this subtropical forest is primarily driven by abiotic filtering processes, which select a set of closely related evergreen broad-leaved tree species whose regeneration has adapted to the closed canopy environments of the subtropical forest developed under the regional monsoon climate.

Project description:<h4>Background</h4>Species number, functional traits, and phylogenetic history all contribute to characterizing the biological diversity in plant communities. The phylogenetic component of diversity has been particularly difficult to quantify in species-rich tropical tree assemblages. The compilation of previously published (and often incomplete) data on evolutionary relationships of species into a composite phylogeny of the taxa in a forest, through such programs as Phylomatic, has proven useful in building community phylogenies although often of limited resolution. Recently, DNA barcodes have been used to construct a robust community phylogeny for nearly 300 tree species in a forest dynamics plot in Panama using a supermatrix method. In that study sequence data from three barcode loci were used to generate a well-resolved species-level phylogeny.<h4>Methodology/principal findings</h4>Here we expand upon this earlier investigation and present results on the use of a phylogenetic constraint tree to generate a community phylogeny for a diverse, tropical forest dynamics plot in Puerto Rico. This enhanced method of phylogenetic reconstruction insures the congruence of the barcode phylogeny with broadly accepted hypotheses on the phylogeny of flowering plants (i.e., APG III) regardless of the number and taxonomic breadth of the taxa sampled. We also compare maximum parsimony versus maximum likelihood estimates of community phylogenetic relationships as well as evaluate the effectiveness of one- versus two- versus three-gene barcodes in resolving community evolutionary history.<h4>Conclusions/significance</h4>As first demonstrated in the Panamanian forest dynamics plot, the results for the Puerto Rican plot illustrate that highly resolved phylogenies derived from DNA barcode sequence data combined with a constraint tree based on APG III are particularly useful in comparative analysis of phylogenetic diversity and will enhance research on the interface between community ecology and evolution.

Project description:The assembly of DNA barcode libraries is particularly relevant within species-rich natural communities for which accurate species identifications will enable detailed ecological forensic studies. In addition, well-resolved molecular phylogenies derived from these DNA barcode sequences have the potential to improve investigations of the mechanisms underlying community assembly and functional trait evolution. To date, no studies have effectively applied DNA barcodes sensu strictu in this manner. In this report, we demonstrate that a three-locus DNA barcode when applied to 296 species of woody trees, shrubs, and palms found within the 50-ha Forest Dynamics Plot on Barro Colorado Island (BCI), Panama, resulted in >98% correct identifications. These DNA barcode sequences are also used to reconstruct a robust community phylogeny employing a supermatrix method for 281 of the 296 plant species in the plot. The three-locus barcode data were sufficient to reliably reconstruct evolutionary relationships among the plant taxa in the plot that are congruent with the broadly accepted phylogeny of flowering plants (APG II). Earlier work on the phylogenetic structure of the BCI forest dynamics plot employing less resolved phylogenies reveals significant differences in evolutionary and ecological inferences compared with our data and suggests that unresolved community phylogenies may have increased type I and type II errors. These results illustrate how highly resolved phylogenies based on DNA barcode sequence data will enhance research focused on the interface between community ecology and evolution.

Project description:Species-based approaches to the analysis of changes in successional community assemblages are limited in the ability to reflect long-term evolutionary and functional trait responses of organisms to environment change. Recent advances in concepts and analyses of community phylogenetics and functional traits have improved the interpretation and understanding of community assembly processes. Here, we examined phylogenetic signals of four functional traits such as maximum height, leaf size, seed mass and wood density in woody plant species and temporal changes in species, phylogenetic, and functional diversity among forest strata (i.e., whole, overstory, and understory strata) at four forest long term ecological research sites in South Korea. A census of woody plant species was implemented in a 1-ha permanent plot of each study site every 5 years. We analyzed community structure and compositional turnover using twenty-five 20 × 20 m2 quadrat data converted from 1-ha plot data of each site. We found that phylogenetic signals for four functional traits were low but significant, indicating that phylogenetic diversity may be used as a crude surrogate measure of functional diversity. Temporal changes in alpha and beta components of the three diversity differed among forest strata and four study sites over time. This study also revealed that the temporal changes of phylogenetic and functional diversity for understory strata in a forest, which were consecutively damaged by typhoon, were more extreme and larger than those of understory strata in the other sites. Therefore, our study supports recent studies that plant community structures differ among forest strata and such differences of community structure among sites can be accelerated by disturbance. Although the role and relative importance of niche-based deterministic and neutral processes for the patterns of successional community structure differed among the study sites, we found niche-based deterministic processes are the dominant drivers in structuring plant community assembly regardless of forest age and disturbance in this study. From these results, our study suggests that contemporary forest ecosystems are composed of mosaics of plant communities that are formed by interactions among various processes.

Project description:Forest dynamics plots, which now span longitudes, latitudes, and habitat types across the globe, offer unparalleled insights into the ecological and evolutionary processes that determine how species are assembled into communities. Understanding phylogenetic relationships among species in a community has become an important component of assessing assembly processes. However, the application of evolutionary information to questions in community ecology has been limited in large part by the lack of accurate estimates of phylogenetic relationships among individual species found within communities, and is particularly limiting in comparisons between communities. Therefore, streamlining and maximizing the information content of these community phylogenies is a priority. To test the viability and advantage of a multi-community phylogeny, we constructed a multi-plot mega-phylogeny of 1347 species of trees across 15 forest dynamics plots in the ForestGEO network using DNA barcode sequence data (rbcL, matK, and psbA-trnH) and compared community phylogenies for each individual plot with respect to support for topology and branch lengths, which affect evolutionary inference of community processes. The levels of taxonomic differentiation across the phylogeny were examined by quantifying the frequency of resolved nodes throughout. In addition, three phylogenetic distance (PD) metrics that are commonly used to infer assembly processes were estimated for each plot [PD, Mean Phylogenetic Distance (MPD), and Mean Nearest Taxon Distance (MNTD)]. Lastly, we examine the partitioning of phylogenetic diversity among community plots through quantification of inter-community MPD and MNTD. Overall, evolutionary relationships were highly resolved across the DNA barcode-based mega-phylogeny, and phylogenetic resolution for each community plot was improved when estimated within the context of the mega-phylogeny. Likewise, when compared with phylogenies for individual plots, estimates of phylogenetic diversity in the mega-phylogeny were more consistent, thereby removing a potential source of bias at the plot-level, and demonstrating the value of assessing phylogenetic relationships simultaneously within a mega-phylogeny. An unexpected result of the comparisons among plots based on the mega-phylogeny was that the communities in the ForestGEO plots in general appear to be assemblages of more closely related species than expected by chance, and that differentiation among communities is very low, suggesting deep floristic connections among communities and new avenues for future analyses in community ecology.

Project description:Research on individual trait variation has gained much attention because of its implication for ecosystem functions and community ecology. The effect of individual variation on population and community abundance (number of individuals) variation remains scarcely tested. Using two established ecological scaling laws (Taylor's law and abundance-size relationship), we derived a new scaling relationship between the individual size variation and spatial variation of abundance. Tested against multi-plot tree data from Diaoluo Mountain tropical forest in Hainan, China, the new scaling relationship showed that individual size variation reduced the spatial variation of community assemblage abundance, but not of taxon-specific population abundance. The different responses of community and population to individual variation were reflected by the validity of the abundance-size relationship. We tested and confirmed this scaling framework using two measures of individual tree size: aboveground biomass and diameter at breast height. Using delta method and height-diameter allometry, we derived the analytic relation of scaling exponents estimated under different individual size measures. In addition, we used multiple regression models to analyze the effect of taxon richness on the relationship between individual size variation and spatial variation of population or community abundance, for taxon-specific and taxon-mixed data, respectively. This work offers empirical evidence and a scaling framework for the negative effect of individual trait variation on spatial variation of plant community. It has implications for forest ecosystem and management where the role of individual variation in regulating population or community spatial variation is important but understudied.

Project description:A negative species-genetic diversity correlation (SGDC) could be predicted by the niche variation hypothesis, whereby an increase in species diversity within community reduces the genetic diversity of the co-occurring species because of the reduction in average niche breadth; alternatively, competition could reduce effective population size and therefore genetic diversity of the species within community. We tested these predictions within a 20?ha tropical forest dynamics plot (FDP) in the Xishuangbanna tropical seasonal rainforest. We established 15 plots within the FDP and investigated the soil properties, tree diversity, and genetic diversity of a common tree species Beilschmiedia roxburghiana within each plot. We observed a significant negative correlation between tree diversity and the genetic diversity of B. roxburghiana within the communities. Using structural equation modeling, we further determined that the inter-plot environmental characteristics (soil pH and phosphorus availability) directly affected tree diversity and that the tree diversity within the community determined the genetic diversity of B. roxburghiana. Increased soil pH and phosphorus availability might promote the coexistence of more tree species within community and reduce genetic diversity of B. roxburghiana for the reduced average niche breadth; alternatively, competition could reduce effective population size and therefore genetic diversity of B. roxburghiana within community.

Project description:This study investigated a typical secondary Betula platyphylla forest in the Ziwuling Mountains, Loess Plateau, China. In the sample plot, the DBH (diameter at breast height) class structure of B. platyphylla was bimodal. Individuals with small and large DBH values were abundant. The DBH structures of Quercus wutaishanica and Pinus tabulaeformis were close to that of the logistic model, thus suggesting the increasing population of these species. B. platyphylla and Populus davidiana showed random spatial distributions at almost all scales. However, Q. wutaishanica and P. tabulaeformis were significantly clumped at small scales. B. platyphylla had a negative spatial relation with Q. wutaishanica at small spatial scales. P. tabulaeformis and Q. wutaishanica showed negative spatial correlations at small scales, but they had positive correlations at large scales. These results suggest that P. tabulaeformis and Q. wutaishanica shared habitat preferences at these scales. In the future, the secondary B. platyphylla forest in the Ziwuling Mountains in the Loess Plateau will probably change into a multi-species mixed forest (Quercus-Pinus mixed forest). Assisted restoration strategies must be employed to improve the regeneration dynamics of the forest in the long term.
