Next-generation sequencing yields the complete mitogenome of the blue-banded sea-snake (Squamata: Elapidae).

ABSTRACT: We report the complete mitogenome of Hydrophis cyanocinctus, which is 17,750?bp in size and includes 13 protein-coding (PCGs), 2 rRNA genes, 22 tRNA genes, and 2 control regions. PCGs, with 13 genes, is 11,427?bp in length. All PCGs use ATN as the typical start codon except COX1 with GTG; the TAG was found as the stop codon in ND1 and ND2, the AGA was found as the stop codon in COI and ND6, the TAA was found as the stop codon in ATP8, ATP6, ND4L, ND5 and Cytb; while other 3 PCGs stop with a single T. Phylogeny reconstructed using the Bayesian inference (BI) method with 13 PCGs indicates the presence of H. cyanocinctus at the root of Laticaudinae.

All PCGs use as the start codon ATN except ND1 (CTA) and COX1 (GTG); ATP8, ATP6, ND4L, ND5, and Cytb use the typical stop codon TAA; but COX2 and ND4 with a single T-. Phylogeny recon-structed using the Bayesian inference (BI) method with 13 PCGs indicates that H. curtus at the root of Laticaudinae.

Project description:The complete mitochondrial genome was sequenced from the calanoid copepod Eurytemora affinis. The sequenced total genome size was 18,553?bp. The mitochondrial genome of E. affinis has 13 protein-coding genes (PCGs), two rRNAs, and 22 tRNAs. Of 13 PCGs, ND1, ND5, and ATP6 genes had incomplete stop codons TA-, T-, and TA-, respectively. Furthermore, the stop codons of the remaining eleven PCGs were TAG or TAA while the start codon of 13 PCGs was ATG (Cytb, ATP8, ATP6, and CO3 genes), ATT (CO1, ND2, ND3, ND4L, ND5, and ND6 genes), and ATA (ND1, ND4, and CO2 genes), respectively. The ratio of A?+?T and G?+?C nucleotides of 13 PCGs of E. affinis mitogenome showed 63.9% and 36.1%, respectively while those ratio of the entire sequences were 65.5% and 34.5%, respectively.

Project description:The complete mitochondrial genome of Calliptamus barbarus (Orthoptera: Acrididae: Calliptaminae) from Qinghai Lake, Qinghai province, China is a circular molecule of 15,668 bp in size, and contains 13 protein-coding genes, 22 transfer RNA genes, 2 ribosomal RNA genes, and one AT-rich region. The overall nucleotide composition is 41.8% of A, 30.9% of T, 11.3% of G, and 16.0% of C. All PCGs started with typical ATN codon, e.g. one with ATA, two with ATT and ATC, and eight with ATG. Eleven PCGs ended with complete stop codon TAA, and the other two genes (ND1 and ND4L) ended with TAG. Phylogenetic trees were reconstructed with 13 PCGs using Bayesian Inference (BI) and maximum likelihood (ML) to validate the taxonomic status of C. barbarus, exhibiting the close relationships with C. abbreviates + C. italicus.

Project description:The complete mitochondrial genome was sequenced from the marine mysid Neomysis awatschensis. The sequenced total genome size was 19,135?bp. The mitochondrial genome of N. awatschensis contained 13 protein-coding genes (PCGs), two rRNAs, and 22 tRNAs. Of 13 PCGs, all the genes had complete stop codons TAA and TAG, respectively, while the start codon of 13 PCGs was ATG (CO1, Cytb, ND4L, ATP8, ATP6, and ND4 genes), ATT (CO3, ND2, and ND5 genes), and ATA (CO2, ND3, ND6, and ND1 genes), respectively. The ratio of A?+?T and G?+?C nucleotides of 13 PCGs of N. awatschensis mitogenome showed 68.8% and 31.2%, respectively, while those ratio of all the sequences were 70.8% and 29.2%, respectively.

The complete mitochondrial genome of Cichla ocellaris.

Project description:In this study, the complete mitochondrial (mt) genome of Cichlao cellaris was determined. The mt genome has a length of 16,526?bp and encodes 13 protein-coding genes (PCGs), 22 transfer RNA genes, two ribosomal RNA genes, and one AT-rich non-coding region (D-loop). The gene arrangement was similar to those of typical fishes. The total base composition of the mt genome was 25.1% T, 30.8% C, 29.3% A, and 14.8% G. Of the 13 PCGs, 12 genes start with an ATG codon, except COX1 is with GTG. And among these 13 genes, seven (ND1, COX1, ATP8, ND4L, ND5, ND6, and Cytb) used TAA or TAG as the termination codon, whereas six (ND2, COX2, ATP6, COX3, ND3, and ND4) have incomplete stop codon T. Its control region is atypical in being short at 850?bp. This mt genome sequence data will be useful for phylogenetic and systematic analyses within the family Cichlaidae.

Project description:The complete mitogenome of Chiromantes haematocheir is 15 899?bp in length contains the typical set of 37 genes, including 13 protein-coding genes (PCGs) (ATP6, ATP8, COI-III, ND1-6, ND4L, and Cyt b), two rRNAs (12S rRNA and 16S rRNA), 22 tRNAs, and a putative CR (D-loop). All PCGs start with an ATG codon except ND1 start with ATT and ND3 start with ATA. TAA is the most frequent stop codon, although COI end with TA-, and COII stop with the single nucleotide T-. The new mtDNA sequence contains 12S rRNA and 16S rRNA of rRNAs, separated with tRNAval. All tRNAs possess the typical clover leaf secondary structure except for tRNASer(AGN) and tRNALeu(CUN), which lacks a dihydroxyuridine (DHU) arm. The CR is 826?bp in length, located between 12S rRNA and tRNAGlx. The phylogenetic trees support Chiromantes haematochir has close relative with Sesarmops sinensis and Sesarmane glectum.

Novel vascular plexus in the head of a sea snake (Elapidae, Hydrophiinae) revealed by high-resolution computed tomography and histology.

Project description:Novel phenotypes are often linked to major ecological transitions during evolution. Here, we describe for the first time an unusual network of large blood vessels in the head of the sea snake Hydrophis cyanocinctus. MicroCT imaging and histology reveal an intricate modified cephalic vascular network (MCVN) that underlies a broad area of skin between the snout and the roof of the head. It is mostly composed of large veins and sinuses and converges posterodorsally into a large vein (sometimes paired) that penetrates the skull through the parietal bone. Endocranially, this blood vessel leads into the dorsal cerebral sinus, and from there, a pair of large veins depart ventrally to enter the brain. We compare the condition observed in H. cyanocinctus with that of other elapids and discuss the possible functions of this unusual vascular network. Sea snakes have low oxygen partial pressure in their arterial blood that facilitates cutaneous respiration, potentially limiting the availability of oxygen to the brain. We conclude that this novel vascular structure draining directly to the brain is a further elaboration of the sea snakes' cutaneous respiratory anatomy, the most likely function of which is to provide the brain with an additional supply of oxygen.

Characterization of the Complete Mitochondrial Genome of Epicauta impressicornis (Coleoptera: Meloidae) and Its Phylogenetic Implications for the Infraorder Cucujiformia.

Project description:The complete mitochondrial genome (mitogenome) of Epicauta impressicornis Pic (Coleoptera: Meloidae) was determined. The circular genome is 15,713-bp long, and encodes 13 protein-coding genes (PCGs), 2 ribosomal RNA (rRNA) genes, 22 transfer RNA (tRNA) genes, and a control region (CR). The 13 PCGs start with the typical ATN codon and terminate with the typical stop codon TAA (ND2, ND4L, ND6, ATP6, ATP8, and CYTB), TAG (ND1 and ND3), and T- (COX1, COX2, COX3, ND4, and ND5). The two rRNA genes (rrn12S and rrn16S) are encoded on the minority strand. All tRNAs genes except trnS1 (AGN) are predicted to fold into the typical cloverleaf structure. The longest overlap (10 bp) is observed between ATP8 and ATP6. CR mainly harbors a conserved poly-T stretch (15 bp), a short repeat unit (17 bp), some universal microsatellite-like repeats, and a canonical poly-A tail. Phylogenetic analysis using Bayesian inferences and maximum likelihood based on nucleotide and corresponding amino acid sequences of the 13 PCGs showed that E. impressicornis is closely related to E. chinensis, this relationship is and supported within Cucujiformia belonging to Meloidae (Tenebrionoidea). Our results further confirmed the monophyly of Tenebrionoidea, Lymexyloidea, Curculionoidea, Chrysomeloidea, Cucujoidea, Coccinelloidea, and Cleroidea within Cucujiformia, and revealed the sister relationships of (Cleroidea + Coccinelloidea), (Lymexyloidea + Tenebrionoidea), and ((Chrysomeloidea + Cucujoidea) + Curculionoidea). We believe that the complete mitogenome of E. impressicornis will contribute to further studies on molecular bases for the classification and phylogeny of Meloidae or even Cucujiformia.

Complete mitochondrial genome of the freshwater monogonont rotifer Brachionus angularis (Rotifera, Brachionidae).

Project description:The two complete mitochondrial genomes were sequenced from the freshwater monogonont rotifer Brachionus angularis. The mitochondrial genome sequences were 10,764 bp (mitochondrial DNA I) and 12,238 bp (mitochondrial DNA II) in size, respectively. The gene structure and its orientation of 12 protein-coding genes (PCGs) of complete mitochondrial genomes of B. angularis was identical to those shown in other marine rotifers and the freshwater rotifer Brachionus rubens, but was different from the freshwater rotifer Brachionus calyciflorus. Of 12 PCGs, one gene (ND5) had incomplete stop codon. Furthermore, the start codon for CO1, ND4L, ND5, and CO2 was GTG, while the start codon for ND3 and other PCGs was ATA and ATG, respectively. The base composition of 12 PCGs in B. angularis mitogenome showed 20.4% for A, 47.3% for T, 17.5% for C, and 14.8% for G, respectively. The mitochondrial genome A + T base composition (67.7%) of 12 PCGs was higher than G + C (32.3%), while the complete mitochondrial genome A + T base composition (66.3%) was higher than G + C (33.7%).

Project description:Complete mitochondrial genome of the characiform fish Hemigrammus bleheri was characterized in the present study. The whole mitogenome was 17,021?bp in size and consisted of 13 protein-coding genes (PCGs), 22 tRNAs, 2 rRNAs genes, a control region, and origin of light-strand replication. The proportion of coding sequences with a total length of 11,415?bp is 67.06%, which encodes 3805 amino acids. Similar to other Hemigrammus species, the base composition of H. bleheri was 29.30% for A, 25.26% for C, 16.36% for G, and 29.08% for T. All PCGs started with Met. ND1, ND3, ND4L, ND6, and CytB ended with TAA as the stop codon. ND2, ATP8, and ND5 ended with TAG as a stop codon, CO2, ATP6, CO3, and ND4 ended simply by T, and CO1 ended by a single AGG. The lengths of 12S ribosomal RNA and 16S ribosomal RNA were 924?bp and 1681?bp, respectively. The length of control region (D-loop) was 1308?bp, ranging from 15,714 to 17,021?bp. The complete mitochondrial genome sequence provided here would be helpful in further understanding the evolution of characiformes and conservation genetics of H. bleheri.
