Expressed Pseudogenes in the Transcriptional Landscape of Human Cancers

ABSTRACT:

In this study, we describe a systematic analysis of pseudogene 'transcription' from an RNA-Seq resource of 293 samples, from 13 cancer and normal tissue types. We observed a highly prevalent, genome-wide expression of pseudogenes that could be categorized as universally expressed or lineage- and/or cancer-specific. We also explored disease subtype specificity and functions of selected expressed pseudogenes. We provide evidence that transcribed pseudogenes are a significant contributor to the transcriptional landscape of cells and are positioned to play significant roles in cellular differentiation and cancer progression. Our work provides a transcriptome resource that enables high-throughput analyses of pseudogene expression.

Project description:The RNA samples from HT-29 (ATCC) colon cancer cell line were reverse transcribed into cDNAs and categorized in 3 groups with different concentrations of 5-aza-deoxy-cytidine (5-Aza); in each group three replicative 150 mm cultures were treated with: 1) dimethyl sulfoxide (vehicle alone, 0 μM 5-Aza); 2) 5μM 5-Aza and 3) 10 μM 5-Aza; for five days We then used Affymetrix microarray platform to profile the gene expression of the 3 HT29 cell groups (3 replicates in each group) in order to search for differentially expressed genes

The Landscape of Antisense Gene Expression in Human Cancers

Project description:<p>High throughput RNA Sequencing has revealed that the human genome is widely transcribed. However, the extent of natural antisense transcription, the molecular mechanisms by which natural antisense transcripts (NATs) might affect their cognate sense genes, and the role of NATs in cancer are less well understood. Here, we use strand-specific paired-end RNA sequencing (ssRNASeq) on a cohort of 376 cancer patients covering 9 tissue types to comprehensively characterize the landscape of antisense expression. Our results reveal that greater than 60% of annotated transcripts have measureable antisense expression and the expression of sense and antisense transcript pairs is in general positively correlated. Furthermore, by studying the expression of sense/antisense pairs across tissues we identify lineage-specific, ubiquitous and cancer-specific antisense loci. Our results raise the possibility that NATs participate in the regulation of well-known tumor suppressors and oncogenes. Finally, this study provides a catalogue of cancer related genes with significant antisense transcription (oncoNAT). This resource will allow researchers to investigate the molecular mechanisms of sense/antisense regulation and further advance our understanding of their role in cancer.</p>

Project description:To further explore the differential expression profile of Transcribed ultra-conserved region (TUCR) in human colorectal cancer, we have employed TUCR microarray expression profiling as a discovery platform to identify potential differential expression profile of TUCR between human colorectal cancer tissue (CCRT) and human normal mucosal epithelial tissue of the colorectal (NT). Results showed that multiple differentially expressed TUCRs were found between CCRT and NT. In this study, We selected T-UCRs with large differences to verification and found that uc.285+ upregulation was most obvious. Then we further explored the biological function and mechanism of uc.285+ in colorectal cancer.

Using FlyAtlas to identify better Drosophila models of human disease

Project description:A new online resource (flyatlas.org) provides the most comprehensive view yet of expression in multiple tissues of Drosophila. Meta-analysis of the data reveals that a significant fraction ofthe genome is expressed with great tissue specificity in the adult, demonstrating the need for the functional genomic community to embrace a wider range of functional phenotypes. Well-known developmental genes are often re-used in surprising tissues in the adult, suggesting new functions. The homologues of many human genetic disease loci show selective expression in Drosophila tissues with function analogous to the affected tissues in the cognate human disease, providing a useful filter for potential candidate genes.

Project description:The RNA samples from HT-29 (ATCC) colon cancer cell line were reverse transcribed to build cDNA libraries and categorized into 3 groups with different concentrations of 5-aza-deoxy-cytidine (5-Aza); in each group three replicative 150 mm cultures were treated with: 1) dimethyl sulfoxide (vehicle alone, 0 μM 5-Aza); 2) 5μM 5-Aza and 3) 10 μM 5-Aza; for five days. This experiment was also performed parallel on a commercial Affymetrix microarray [GSE41364] and the aim of the study was to compare the two platforms on gene expression measurements and differentially expressed gene (DEG) detection. The results showed a strong correlation between the two platforms, yet it also confirmed the existence of fixed and proportional biases on the gene expression measurements between microarray and RNA-Seq. The DEG analysis indicated the relative superiority of DESeq method in terms of its performance; high consistency was confirmed between DESeq, baySeq methods from RNA-Seq and SAM/eBayes from microarray data. Dysregulated expression of genes in regulatory T cells from metastatic castration-resistant prostate cancer patients

Project description:We analyzed the global gene expression pattern of Tregs between healthy donors and prostate cancer patients. We found that genes related to cell cycle, cellular proliferation, immune responses, hematological system development and function were differentially expressed in Tregs from prostate cancer patients. Total RNA samples of Tregs, isolated from peripheral blood, were obtained from three separate healthy donors and three metastatic castration-resistant prostate cancer patients. Global gene expression pattern was examined by performing GeneChip microarray hybridization. Genes differentially expressed between the two groups of donors were sorted and categorized based on their biological functions.
