Genomic Psychiatry Cohort (GPC) Whole Genome Sequencing Pilot Study

ABSTRACT:

The Center for Genomic Psychiatry at the University of Southern California (USC) and an extensive network of academic medical centers have created the Genomic Psychiatry Cohort (GPC). The GPC consists of a large clinical cohort of patients with schizophrenia, bipolar disorder, and healthy controls. The pilot phase of whole genome sequencing of the GPC has been done in collaboration with the USC and the Broad Institute of MIT and Harvard.

Project description:Agilent custom designed array comparative genomic hybridization (CGH) was performed on 235 samples with a dual diagnosis of schizophrenia and epilepsy and 80 samples with a dual diagnosis of bipolar and epilpsy. ArrayCGH on 191 psychiatric screened controls was also performed. A common male reference was used for all samples and controls. QUANTITATIVE SUBCELLULAR PROTEOMICS OF THE ORBITOFRONTAL CORTEX OF SCHIZOPHRENIA PATIENTS

Project description:Schizophrenia is a chronic disease characterized by the impairment of mental functions with a marked social dysfunction. A proteomic approach using iTRAQ labeling and selected reaction monitoring, applied to the characterization of mitochondria (MIT), crude nuclear fraction (NUC) and cytoplasm (CYT), can allow the observation of dynamic changes in cell compartments providing valuable insights concerning schizophrenia physiopathology. Mass spectrometry analyses of the orbitofrontal cortex from 12 schizophrenia patients and 8 healthy controls identified 655 protein groups in MIT fraction, 1500 in NUC and 1591 in CYT. We found 166 groups of proteins dysregulated among all enriched cellular fractions. Through the quantitative proteomic analysis, we detect as the main biological pathways those related to calcium and glutamate imbalance, cell signaling disruption of CREB activation, axon guidance and proteins involved in the activation of NF-kB signaling along with the increase of complement proteins C3. Based on our data analysis, we suggest the activation of NF-kB as a possible pathway that links the deregulation of glutamate, calcium, apoptosis and the activation of the immune system in schizophrenia patients

Internal validation cohort of breast cancers for development of ClinicoMolecular Triad Classification

Project description:In our early study (PMID: 21939527), we have created a ClinicoMolecular Triad Classification (CMTC) to improve prediction and prognostication of breast cancer by using a training cohort contained 161 breast cancer patients (2003 to 2008). Here, a supplemental internal validation cohort contained 340 breast cancer patients was collected (2008 to 2010) for development of the CMTC.
