Genotyping of Metastatic Colorectal Cancer Patients for Precision Medicine Clinical Trials

ABSTRACT: The goal of delivering the right drug to the right cancer patient (precision medicine) requires a detailed understanding of how genomic alterations are linked to drug response. The purpose of this study is to intercept at point-of-care a large cohort of newly diagnosed mCRC patients to determine if it is possible to obtain personalized genetic information from each subject’s tumor (tissue and blood) to triage treatment choices. In case of target positivity, patients will be conveyed, whenever possible, to self-standing, independent, hypothesis-driven POC trials as soon as they exhibit resistance to standard of care treatment.

Project description:For major depression, the non-drug therapy Electroconvulsive therapy (ECT) treatment is highly effective and fast-acting. Despite a large and long-standing clinical use, the neurobiological mechanisms underlining ECT curative action are still poorly understood. Thanks to a genetic animal model that constitutively exhibit behavioural and biological features relevant to some aspects of major depressive disorder, here we analyse the behavioural and biological consequences of electroconvulsive stimulations (ECS), the animal model of ECT. We found that a classical ECS treatment, with 10 stimulation over 2 weeks period, has a beneficial effect on constitutive behavioural defects. We therefore compared brain and hippocampal majority proteomes from MAP6 KO mice submitted or not to electroconvulsive stimulations.

Atrial Identity Is Determined by A COUP-TFII Regulatory Network (RNA)

Project description:Atria and ventricles exhibit distinct molecular profiles that produce structural and functional differences between the two cardiac compartments. However, factors that determine these differences remain largely undefined. Cardiomyocyte-specific COUP- TFII ablation produces ventricularized atria that exhibit ventricle-like action potentials, increased cardiomyocyte size, and development of extensive T-tubules. We used microarrays to examine the molecular profile of cardiomyocyte-specific COUP-TFII knockout adult atria in comparison with that of normal atria. We extracted RNA from mutant right atria, control right atria and control ventricles from 2 months old adult mice, followed by gene expression profiling using Affymetrix microarrays.

Transcription profiling of mouse skin with atopic dermatitus after treatment with a CRTH2 antagonist or dexamethasome for 24 hours

Project description:The role of CRTH2 (chemoattractant receptor) in a murine allergic contact inflammation model of human Atopic Dermatitis was investigated.This an acute model of atopic dermatitis in which a CRTH2 antagonist (compound A) and a positive control drug (dexamethasone, Dex) were evaluated. The experimental protocol was as follows:the mice first had their stomach area shaved, and either FITC (Fluorescein isothiocyanate) or the vehicle FITC is dissolved in (acetone:DBPTH) is applied to the skin on day 1 and day 2. The mouse generated an immune response to FITC and made specific antibodies. Six days later, the mouse was challenged, which consisted of putting FITC on the right ear and the vehicle w/o FITC (acetone:DBPTH) on the left ear. After 24 hrs. the thickness of each ear was measured, and to gauge the level of swelling/inflammation, the thickness of the left ear was compared to the FITC treated right ear. To assess the ability of the drug to block inflammation, the difference in R/L ear thickness were comparedfrom the mice that received FITC on the right ear, and drug vehicle (FITC/Vehicle group) to the group that received FITC on the right ear and either compound A (FITC/compound A) or dexamethasone (FITC/Dex). The control group only had vehicle (acetone:DBPTH) applied to the stomach area on days 1 & 2, and vehicle applied to both the right and left ears at the time of challenge. They also received the drug vehicle solution. The control animals did not mount a response to the vehicle (acetone:DBPTH) and did not have an increase in ear thickness compared to untreated animals.

Transcription profiling of human tumor microenvironment during breast cancer progression

Project description:To better understand the role of tumor microenvironment in breast cancer progression, we combined laser capture microdissection and microarray analysis to provide a comprehensive catalog of gene expression changes in both tumor and tumor-associated stroma. Experiment Overall Design: We used LCM to isolate the epithelial and stroma compartments separately from each of 14 fresh frozen primary breast cancer biopsies. In the epithelial compartment, we captured normal (N) and malignant (DCIS or IDC or both where available) epithelium from each tissue slide. In the stroma compartment, we captured both normal stroma away from the malignant lesion (NSS) and the DCIS-associated stroma (ISS) and/or IDC-associated stroma (INVS) whenever possible.

Functional drug testing of pediatric acute lymphocytic leukemia cells by single-cell transcriptome sequencing for mapping cellular drug response

Project description:Functional precision medicine (FPM) aims to match the right patients to the right drugs by using specific features of the individual’s cancer cells. Recently, FPM has been propelled by technologies that enable high throughput ex vivo drug profiling to tailor treatments for individual patients. Here, we present a proof of concept study for an integrated experimental system that incorporates ex vivo treatment response with a single-cell gene expression output that enables barcoding of several drug conditions in one single-cell sequencing experiment. We perform functional annotation of drug resistance using the glucocorticoid-resistant E/R+ REH cells as a cellular model and evaluate three different approaches for single-cell transcriptome sequencing (scRNA-seq). Using this integrated system, we show that all scRNA-seq methods accurately reflected gene expression changes in the system, with high cell recovery and accurate tagging of the different drug conditions. Furthermore, we identified a substantial single-cell transcriptional response to fludarabine, a drug of particular interest for treatment of high-risk ALL.
