Data-Independent Acquisition Analysis to Identify Serum Biomarkers and Neoantigens for Differentiating Colorectal Cancer from Inflammatory Bowel Disease

Project description:Early detection of colorectal cancer (CRC) and distinguishing inflammatory bowel diseases from cancerous conditions significantly improve survival rates. While colonoscopy is the gold standard for CRC detection, it is invasive and associated with potential complications. Therefore, there is a need for blood biomarkers that possess high sensitivity and specificity which can be used for pre-diagnosis. In this study, we screened for serum biomarkers specifically altered in colonoscopy-positive (CP) patients (cancer group) when compared to colonoscopy-negative (CN) patients (suffering from other bowel-related illnesses with symptoms similar to CRC), and healthy control (HC) individuals (n=20 each). Using Data-Independent Acquisition-Mass spectrometry (DIA-MS) analysis, we identified potential protein markers and neoantigens uniquely altered in the CP group compared to the CN group.

Changes in Amino Acid and Acylcarnitine Plasma Profiles for Distinguishing Patients with Multiple Sclerosis from Healthy Controls

Project description:McDonald criteria and magnetic resonance imaging (MRI) are used for the diagnosis of multiple sclerosis (MS); nevertheless, it takes a considerable amount of time to make a clinical decision. Amino acid and fatty acid metabolic pathways are disturbed in MS, and this information could be useful for diagnosis. The aim of our study was to find changes in amino acid and acylcarnitine plasma profiles for distinguishing patients with multiple sclerosis from healthy controls. We have applied a targeted metabolomics approach based on tandem mass-spectrometric analysis of amino acids and acylcarnitines in dried plasma spots followed by multivariate statistical analysis for discovery of differences between MS (n = 16) and control (n = 12) groups. It was found that partial least square discriminant analysis yielded better group classification as compared to principal component linear discriminant analysis and the random forest algorithm. All the three models detected noticeable changes in the amino acid and acylcarnitine profiles in the MS group relative to the control group. Our results hold promise for further development of the clinical decision support system.

A miRNA-based signature associated to relapse in pediatric t(8;21)RUNX1-RUNX1T1

Project description:We performed genome wide miRNA expression analysis to investigate the ability of miRNAs in predicting leukemia relapse from 33 t(8;21) pediatric AMLs at diagnosis divided into a training and a validation cohort. COX regression analysis and ROC curves were used to identify a powerful miRNA signature able to predict relapse in t(8;21) AML patients. miRNA profiling showed that patients with high- or low- risk of relapse had different expression profiles. We support the role of microRNAs in modulating the prognosis of t(8;21)-AML and the use of a miRNA expression signature at diagnosis to better define standard risk cases in pediatric AML.

Blood Gene Expression Profiling in Colorectal Cancer

Project description:In this work, we performed gene expression profiling for twenty-paired blood samples collected from healthy controls before and after colonoscopy, and twenty blood samples collected from colorectal cancer patients after colonoscopy. The aim of this study is to determine how significant the colonoscopy procedure may impact the global gene expression in human peripheral blood, and whether this colonoscopy induced variability would bias the biomarker research for colorectal cancer early detection.
