Mutational signature in colorectal cancer induced by genotoxic pks+ E. coli

Project description:Various species of the intestinal microbiota have been associated with the development of colorectal cancer (CRC), yet a direct role of bacteria in the occurrence of oncogenic mutations has not been established. Escherichia coli can carry the pathogenicity island pks, which encodes a set of enzymes that synthesize colibactin. This compound alkylates DNA on adenine residues and induces double strand breaks in cultured cells. Here, we exposed human intestinal organoids to genotoxic pks+ Escherichia coli by repeated luminal injection over a period of 5 months. Whole genome sequencing (WGS) of clonal organoids before and after this exposure reveals a distinct mutational signature, absent from organoids injected with isogenic pks-mutant bacteria. The same mutational signature is detected in a subset of 3668 human metastatic cancer genomes, predominantly in a subset of CRC cases. Our study describes a distinct mutational signature in CRC and implies that the underlying mutational process directly results from past exposure to bacteria carrying the colibactin-producing pks pathogenicity island.

Dual RNA-seq – Pilot Dual RNA-seq

Project description:Bacteria possess many small noncoding RNAs whose regulatory roles in pathogenesis are little understood due to a paucity of macroscopic phenotypes in standard virulence assays. Here, we use a novel Dual RNA-seq approach for a single-step simultaneous RNA profiling in both pathogen and host to reveal molecular phenotypes of sRNAs during infection with Salmonella Typhimurium. We identify a new PhoP/Q-activated small RNA which upon bacterial internalization acts to temporally control the expression of both, invasion-associated effectors and virulence genes required for intracellular survival. This riboregulatory activity is shown to adjust the human response to replicating Salmonella, and have a pervasive impact on host RNA expression both inside and outside protein-coding regions including infection-specific alterations of an array of long noncoding RNAs. Our study provides a paradigm for a comprehensive RNA-based analysis of intracellular bacterial pathogens without their physical purification from a host and a new discovery route for hidden functions of pathogen genes.

Invasive Escherichia coli contributes to colon carcinogenesis by suppressing epithelial autophagy: application of phage therapy

Project description:Microbiota dysbiosis and mucosa-associated bacteria are involved in colorectal cancer (CRC) progression. However, the temporal changes in commensal-derived pathobionts and host-microbe interactions remain poorly understood. Our study demonstrated that antibiotic (ABX) treatment at a mid phase but not at early or late time points reduced tumor burden in a chemically induced CRC mouse model. A transient surge in fecal microbial richness and emergence of virulence factors were observed at the mid phase of CRC induction. Mouse colonic mucosal tissues were collected before (day 0) and on various days after administration of AOM/DSS (i.e., day 46 as early phase, day 56 as mid phase, and day 66 as late phase), and were analyzed using microarray. Unique profiles of autophagy-related genes were identified in the colonic mucosa during the mid phase, which correlated with the presence of intraepithelial bacteria.

Expression data from control and colicin M treated E. coli MG1655 culture

Project description:Among colicin producing E. coli, colicin M producing strains are the most frequently present in natural populations. Bacteria must be able to sense and respond to unfavourable conditions, resulting in adaptive responses. To gain insight into colicin M ecological role and the purposes related to antimicrobial therapy, the effects of subinhibitory concentrations of colicin M on E. coli whole genome transcription was investigated. We used microarray analysis to follow differential gene expression in E. coli upon colicin M exposure. Colicin M inhibits peptidoglycan synthesis altering expression of genes involved in envelope stress, osmotic and other stresses, exopolysaccharide prodoction, biofilm formation, and cell motility. A sub-lethal concentration of colicin M was used to treat E. coli MG1655 cultures at an early logarithmic phase. The experiments were performed in parallel with untreated control E. coli MG1655 cultures. Total RNA was extracted after 30 min and 60 min treatment with colicin M and used for hybridization on Affymetrix microarrays.
