Development of a chart that can be used to aid prediction of hidden cancerous growths in colorectal cancer patients before surgery

ABSTRACT: Background and study aims Bowel cancer is a general term for cancer that begins in the large bowel. Depending on where the cancer starts, bowel cancer is sometimes called colon or rectal cancer. Early diagnosis of cancer spreading to the lining of the abdomen (peritoneal metastasis (PM)) is crucial to optimal treatment selection and improvement of survival, but it remains a challenge due to the high rate of missed diagnosis on computed tomography (CT) images. The aim of this study was to develop a chart for the identification of PM status in colorectal cancer (CRC) patients. Who can participate? Patients undergoing surgery for colorectal cancer. What does the study involve? Patient records of enhanced CT and laparoscopic exploration from 30/08/2007 to 26/09/2019 were analysed.

Project description:In this study we characterize the gill transcriptome changes that coincide with the arrival of contaminating oil in field-collected Gulf killifish Fundulus grandis. Gill transcription was contrasted before and after the arrival of oil, and between oil impacted and reference sites. Animals were sampled from field sites at four times. The oil impacted site is Grand Terre Island Louisiana (GT) and the two reference sites are Bay St. Louis Mississippi (BSL) and Bayou La Batre Alabama (BLB). The first timepoint (05/01/2010 to 05/09/2010) was before the arrival of contaminating oil, the second and third timepoints (06/28/2010 to 06/29/2010, and 08/30/2010 to 09/01/2010) were after the arrival of contaminating oil, and the fourth timepoint 08/28/2011) was over a year after the arrival of contaminating oil.

Stress and adaptation of Listeria monocytogenes 08-5923 exposed to a sublethal dose of carnocyclin A

Project description:This study investigated the alternative gene, protein expression and morphological changes of L. monocytogenes 08-5923 following 15min, 4h and 30h exposure to bacteriocin carnocyclin A (cclA). The microarray experiment studied the gene expression of untreated and treated Listeria cells following 4h exposure to cclA. A six chip study using total RNA recovered from six separate cultures of L. monocytogenes 08-5923; three grown in TSB (untreated) and three grown in TSB with cclA (treated); Each chip measures the expression level of 2,857 genes from L. monocytogenes 08-5923 with five 60-mer probe pairs (PM/MM) per gene, with 1-fold technical redundancy.

Paired non-cancerous and cancerous miRNA expression of esophageal adenocarcinoma and squamous cell carcinoma patients

Project description:Identifying biomarkers predictive for early esophageal cancer detection is critical considering the dismal survival rates. We investigated the involvement of microRNAs (miRNAs), their utility as biomarkers, and their association with survival in esophageal cancer, including Barrett’s associated and sporadic adenocarcinoma (ADC), and squamous cell carcinoma (SCC). MiRNA expression was measured in cancerous and adjacent non-cancerous tissue pairs collected from 76 US and Japanese patients enrolled in 3 distinct cohorts. In ADC patients, miR-21, miR-194, miR-293, and miR-223 expression was elevated, while miR-375 and miR-203 expression was reduced in cancerous tissue compared to non-cancerous tissue. Increased levels of miR-192 and miR-194 were observed in Barrett’s associated compared to sporadic ADC cancerous tissue. In SCC patients, miR-21, miR-181b, miR-155, and miR-146b expression was elevated while miR-375 and miR-203 levels were reduced in cancerous tissue compared to non-cancerous tissue. Significantly, elevated mir-21 expression in non-cancerous tissue was strongly associated with worse prognosis, independent of nodal status and age. Sample classification using miRNA expression yielded accuracies as high as 86% for diagnosis and 78% for Barrett’s esophagus status. Our results highlight that miRNAs are deregulated in esophageal carcinogenesis and Barrett’s esophagus, and that their expression is associated with survival in cancer patients. Sample classification using miRNA expression demonstrates their potential utility as biomarkers for esophageal carcinoma diagnosis.

De novo transcriptome analysis of weed Apera spica-venti from seven tissues and growth stages

Project description:Loose silky bentgrass (Apera spica-venti) is an important weed in Europe. It can cause up to 30% yield loses. There is little molecular information available about this species. The lack of genetic information limits the biological understanding of this important noxious weed species such as growth, genetic variation, reproduction, biosynthesis of metabolites and metabolic mechanisms of herbicide resistance. This study produced a reference transcriptome for A. spica-venti from different tissues (leaf, root, stem) and various growth stages (seed at phenological stages 05, 07, 08, 09).

Expression data from human renal allograft biopsies to investigate renal transplant rejection and failure

Project description:Kidney transplants that develop dysfunction or proteinuria after one year post transplant are at considerable risk for progression to renal failure. Identifying the molecules associated with graft failure could potentially lead to interventions that would slow the progression of organ failure. We analyzed the relationship between gene expression in late biopsies for cause in human kidney transplants and subsequent graft loss, and assessed the predictive value of gene expression. We evaluated the performance of these genes in an independent , and in a population of early biopsies that have a very low risk of subsequent graft failure. All consenting renal transplant patients undergoing biopsies for cause as standard of care between 09/2004 and 10/2007 at the university of Alberta or between 11/2006 and 02/2007 at the University of Illinois were included in the analysis. In addition, biopsies obtained from Minnesota between 09/2006 and 09/2007 were used as an independent . In addition to the cores required for standard histopathology, we collected one core for gene expression studies. the relationship between gene expression in the biopsy and subsequent graft loss was analyzed. This dataset is part of the TransQST collection.

Project description:Mouse Iron Distribution Dynamics Dynamic model of iron distribution in mice. This model attempts to fit the radioiron tracer data from Lopes et al. 2010 for mice fed iron deficient and rich diets by adjusting the rate of iron intake (vDiet) and the hepcidin synthesis rate (vhepcidin) independently for each experiment. All other parameters are those that provide the best fit for the adequate diet. This model includes the radioiron tracer species.
