Microarray analysis on spleens and livers of mice inoculated subcutaneously with J558 myeloma cells and supplemented with oil palm phenolics (OPP)

Project description:OPP (1500 ppm gallic acid equivalent (GAE)) was supplemented to BALB/c mice inoculated subcutaneously with J558 myeloma cells at the dorsum of the neck in order to observe possible immune responses in cancer suppression. Spleens and livers were harvested at three designated time points, eighteen hours, one week and four weeks after inoculation of the cells for gene expression studies. Results show that the expression of immune-related genes in the spleen was delayed, while those related to inflammation in the liver were down-regulated across time, thus suggesting that OPP may have anti-inflammatory properties in suppressing cancer. Total RNA obtained from spleens and livers of BALB/c mice given OPP (four weeks after subcutaneous inoculation of J558 myeloma cells) were compared to controls given distilled water at three time points, eighteen hours, one week and four weeks after inoculation of the cells (three replicates per group per time point)

Transcription profiling of human synovial tissue with ectopic lymphoid structures from patients with rheumatoid arthritis

Project description:Spots were selected that had an expression level higher than 1.6 the local background. The use of a common reference sample allows the comparison of the relative expression levels across the tissue samples. All genes were expressed relative to their median expression level across the arrays of the same microarray platform, allowing us to combine the data from the 2 platforms. Data from Lymphochip and Stanford Human cDNA arrays was combined per patient. Only genes with reliable datapoints in at least 80% of the samples were used. Subsequently, genes with the same unigene identifier were averaged in SMD. For all further analysis genes were selected that showed at least a two-fold difference in expression level in at least one array.

Changes in the maize (B73) 1-cm primary root growth zone transcriptome induced by mild (-0.03 MPa) or severe water-deficit stress (-1.6 MPa)

Project description:Transcriptome sequencing (RNA-seq) was used to profile genome-wide transcript abundance in the primary root growth zone (PRGZ) of maize seedlings grown in different water deficit treatments: well-watered (-0.02 MPa), mild water deficit stress (-0.3 MPa), or severe water deficit stress (-1.6 MPa). For each water deficit treatment, the PRGZ transcriptome was profiled at 26 hours after initiation of the water deficit treatment. By comparing the abundance of each transcript under mild or severe water deficit stress relative to its abundance under well-watered conditions, we identified transcripts that are differentially regulated in the PRGZ in response to the two levels of water deficit stress.

Effect of oestrogen treatment on growth of human angiomyolipoma xenograft tumours

Project description:SV7tert AML cells were obtained from ATCC and cultured in Dulbecco's modified essential medium (DMEM), glutamine (4mmol) and 10% foetal bovine serum (FBS). Two million SV7tertAML cells were subcutaneously injected into nude mice either with or without subcutaneous oestrogen pellets (n=4 per group); oestrogen was added using 0.36mg 60 day release oestrogen pellets implanted sub-cutaneously. Mice were housed in pathoflex isolators at 26°C, on 12 hour light / dark cycles. Irradiated RB2 diet and autoclaved water provided ad libertum. All oestrogen treated mice inoculated with SV7tertAML cells developed subcutaneous tumours which required termination of the animals at six weeks due to tumour load. These primary tumours were removed and fragments placed subcutaneously in further nude mice which went on to develop tumours both in the presence and absence of oestrogen. Mice were weighed weekly and their clinical condition closely monitored by a trained observer. Mice were terminated individually when the tumour cross-sectional area reached 250mm2 or sooner, which has previously been seen to be below the limit of 10% of initial body weight set by the UKCCCR guidelines. Tumours were removed and a portion flash frozen in liquid nitrogen. RNA was extracted from five tumours from oestrogen treated and control animals. Equal quantities of RNA was pooled and quality checked by Agilent Bioanylyser.
