Aging, Dementia, and TBI Study

Project description:The Aging, Dementia and Traumatic Brain Injury Study is a detailed neuropathologic, molecular and transcriptomic characterization of brains of control and TBI exposure cases from a unique aged population-based cohort from the Adult Changes in Thought (ACT) study. This study was developed by a consortium consisting of the University of Washington, Kaiser Permanente Washington Health Research Institute, and the Allen Institute for Brain Science, and was supported by the Paul G. Allen Family Foundation. This freely available resource (http://aging.brain-map.org/) presents a systematic and extensive data set of study participant metadata, quantitative histology and protein measurements of neuropathology, and RNA sequencing (RNA-seq) analysis of hippocampus and neocortex. Specific methodological details are available on the “Documentation” tab at http://aging.brain-map.org/. Included in this data set are normalized RNA-Seq FPKM files used for analysis in "Neuropathological and transcriptomic characteristics of the aged brain", published in eLife. Human adipose tissue single-nucleus RNA-sequencing before and after lifestyle intervention

Project description:Single-nuclei RNA sequencing (snRNA-seq) data of human adipose tissue. The samples are a part of a study investigating the effect of Lifestyle intervention on human adipose tissue. The 10 participants represented in this study were severely obese at project start with a mean BMI of 46.0 ± 3.1 kg/m2 and a BMI range of 31.4–63.0 kg/m2, with a 50/50 female/male ratio. After intervention mean BMI was 40.8 ± 2.8 kg/m2 with BMI range: 27.4–57.5 kg/m2. These participants took part in 15-weeks of consecutive lifestyle intervention consisting of a hypocaloric diet and moderate physical activity. Hypocaloric diet was calculated for the specific participant and calculated to reduce the subject’s body weight by approximately 1% per week. The exercise consisted of 2-3 hours of moderate-intensity physical activity (e.g. walking or swimming) 5 days per week. The specific details are reported in Bruun et al. Am J Physiol Endocrinol Metab, 2006 (https://doi.org/10.1152/ajpendo.00506.200). The snRNA-seq data contains nuclei isolated from 19 available biopsies with 9 samples before intervention and 10 samples after intervention.The RNA quality of one of the baseline samples was too low to proceed with snRNAseq (sample J "before" was excluded in the manuscript, but is included here).

Chromatin immunopreciptiation of mouse hepatocytes to validate deep-sequencing libraries

Project description:Chromatin immunoprecipitation followed by ultra-high throughput (UHTP) sequencing (ChIP-seq) is a powerful tool to establish protein-DNA interactions genome-wide, and the primary limitation of its broad application at present is the often-limited access to sequencers. Here, we report a protocol, Mab-Seq, to generate preliminary quality evaluations and single-chromosome data for deep-sequencing libraries. We show that commercially available genomic microarrays can be used to maximize the efficiency of library creation, quickly generate preliminary data on a chromosomal scale, and help establish the depth to which novel libraries will require deep sequencing.

Predictive biomarkers for survival benefit with ramucirumab in urothelial cancer in the RANGE trial

Project description:The RANGE study (NCT02426125) evaluated ramucirumab (an anti-VEGFR2 monoclonal antibody) in patients with platinum-refractory advanced urothelial carcinoma (UC). Here, we use programmed cell death-ligand 1 (PD-L1) immunohistochemistry (IHC) and transcriptome analysis to evaluate the association of immune and angiogenesis pathways, and molecular subtypes, with overall survival (OS) in UC. Higher PD-L1 IHC and immune pathway scores, but not angiogenesis scores, are associated with greater ramucirumab OS benefit. Additionally, Basal subtypes, which have higher PD-L1 IHC and immune/angiogenesis pathway scores, show greater ramucirumab OS benefit compared to Luminal subtypes, which have relatively lower scores. Multivariable analysis suggest patients from East Asia as having lower immune/angiogenesis signature scores, which correlates with decreased ramucirumab OS benefit. Our data highlight the utility of multiple biomarkers including PD-L1, molecular subtype, and immune phenotype in identifying patients with UC who might derive the greatest benefit from treatment with ramucirumab.
