Application of Two-Dimensional Difference Gel Electrophoresis to Identify Protein Changes between Center, Margin, and Adjacent Non-Tumor Tissues Obtained from Non-Small-Cell Lung Cancer with Adenocarcinoma Subtype

Project description:Lung cancer is responsible for the most cancer-related mortality worldwide and the mechanism of its development is poorly understood. Proteomics has become a powerful tool offering vital knowledge related to cancer development. Using a two-dimensional difference gel electrophoresis (2D-DIGE) approach, we sought to compare tissue samples from non-small-cell lung cancer (NSCLC) patients, exactly adenocarcinoma (ADC), taken from the tumor center and tumor margin and control (adjacent non-tumor) tissues . We found 22 differentially abundant spots representing 17 proteins differentiating center and margin. Sixty eight proteins; represented by 79 spots :40, 20, and 19 spots differed between the control and center and margin, control and center, and control and margin, respectively. Twenty six significant canonical pathways were identified, including Rho signaling pathways, a semaphorin neuronal repulsive signaling pathway, and epithelial adherens junction signaling. Proteins differentiating the tumor center and tumor margin were linked to cancer invasion and progression, including cell migration, adhesion and invasion, cytoskeletal structure, protein folding, anaerobic metabolism, tumor angiogenesis, EMC transition, epithelial adherens junctions, and inflammatory responses.

We found and 21 spots representing 20 proteins differentiating center and margin. We found 111 differentially expressed protein spots representing 95 proteins; 84, 7, and 20 spots differed between the control and center and margin, control and center, and control and margin, respectively. Nine significant canonical pathways were identified, including hypoxia-inducible factor-1α signaling, thyroid hormone biosynthesis, and phagosome maturation. Several pathways related to disease and function were identified as related to cell death and survival, and several related to cancer, organismal injury, and abnormalities. Proteins differentiating the tumor center and tumor margin were linked to cancer invasion and progression, including cell migration, adhesion and invasion, cytoskeletal structure, protein folding, anaerobic metabolism, tumor angiogenesis, epithelialmesenchymal transition, epithelial adherens junctions, and inflammatory responses.

Endoscopic Tattooing and Colorectal Cancer

Project description:Endoscopic tattooing to facilitate colorectal lesions’ identification during laparoscopic surgery is a reliable and widely used technique. India Ink is the standard option for colonic tattoing. Different studies have been reported significant complications, of which the most common is peritonitis, due to ethylene glycol, phenols and animal-derived gelatine contained in the ink. This local inflammatory reaction is the principal reason of the formation of the adhesions detected during the laparoscopy, that make the intervention more difficult. To prevent infection or inflammatory local reaction India ink solution has to be sterilized and diluted, a cumbersome process. In the last years wide diffusion of another endoscopic ink, Sterile Carbon Particle Suspension, has reduced these complications. Sterile Carbon Particle Suspension is a prepackaged, sterile, FDA-approved formulation of pure carbon particle in suspension, that eliminates the need for preinjection preparation. In an attempt to evaluate safety and efficacy of endoscopic tattooing in colorectal surgery using two different types of ink, a randomized clinical trial has been designed. Proteome Dataset for Adult-derived Mouse Microglia

Project description:We report methods development for quantitative proteomic analysis of samples with limited number of cells. The improvements include suspension trapping (S-Trap) for sample processing, longer analytical column length (75cm), and a segmented data dependent acquisition approach. The modified approach was applied to the proteomic analysis of adult-derived mouse microglia and optimized to the cell count expected from mouse brain (~300K microglial cells). With the improved approach, over 4500 quantifiable proteins can be obtained (in biological triplicate) with an average CV of 10%.

Enzyme promiscuity shapes evolutionary innovation and optimization

Project description:A computational model of underground metabolism and laboratory evolution experiments were employed to examine the role of enzyme promiscuity in the acquisition and optimization of growth on predicted non-native substrates in E. coli K-12 MG1655. After as few as 20 generations, the evolving populations repeatedly acquired the capacity to grow on five predicted novel substrates--D-lyxose, D-2-deoxyribose, D-arabinose, m-tartrate, and monomethyl succinate--none of which could support growth in wild-type cells. Promiscuous enzyme activities played key roles in multiple phases of adaptation. Potential mechanisms for optimizing growth on the non-native carbon sources were explored by analyzing the transcriptomes of initial and endpoint populations.

A ciliopathy complex restrains centriolar length and builds distal appendages to initiate ciliogenesis.

Project description:Mitosis segregates into each daughter cell two centrioles, the older of which is uniquely capable of generating a cilium. How this older centriole, called the mother centriole, initiates ciliogenesis remains poorly understood. We have identified an evolutionarily conserved complex comprised of CEP90, OFD1, MNR and FOPNL. Human mutations in CEP90, MNR and OFD1 cause ciliopathies. Super-resolution microscopy revealed that this complex forms a ring at the distal centriole. Centrioles of cells lacking MNR or CEP90 failed to assemble distal appendages and cannot generate cilia. In addition to the centrioles, complex members localized to centriolar satellites, proteinaceous granules surrounding the centrioles. Disruption of satellites did not affect distal appendage assembly, indicating that the centriolar pool is required for ciliogenesis. Consistent with an essential role in ciliogenesis, mice lacking MNR or CEP90 did not assemble cilia, did not survive beyond embryonic day 9.5, and did not transduce Hedgehog signals. In addition to ciliogenesis, MNR, but not CEP90, restrained centriolar length. MNR recruited both OFD1, required for centriolar length control, and CEP90, which recruits CEP83 to root distal appendages. Thus, an evolutionarily conserved ciliopathy-associated complex functions at the distal centriole to control centriole length and assemble distal appendages.

Interactions of melanoma cells with distal keratinocytes trigger metastasis via Notch signaling inhibition of MITF

Project description:The most critical stage in initiation of melanoma metastasis is the radial to vertical growth transition, yet the triggers of this transition remain elusive. We introduce a novel perspective, suggesting that the microenvironment drives melanoma metastasis independently of mutation acquisition. Here we examined the changes in microenvironment that occur during melanoma radial growth. We show that direct contact of melanoma cells with the remote epidermal layer triggers vertical invasion via Notch signaling activation, the latter serving to inhibit MITF function. Briefly, within the native Notch ligand-free microenvironment, MITF, the melanocyte lineage master regulator, binds and represses miR-222/221 promoter in an RBPJK-dependent manner. However, when radial growth brings melanoma cells into contact with distal differentiated keratinocytes that express Notch ligands, the activated Notch intracellular domain impairs MITF binding to miR-222/221 promoter. This de-repression of miR-222/221 expression triggers initiation of invasion. Our findings may direct novel prevention opportunities via targeting specific microenvironment. Two replicates of Notch-activated cells that were seeded on Delta-like-1 (DLL1) (2 ng/µl ) coated plates were compared to two replicates of cells without Notch activation. The goal of this experiment is to evaluate the changes of miRs expression in melanoma cells upon Notch signaling activation.
