Expression data generated from post-mortem human brain tissue originating from neurologically and neuropathologically control individuals

Project description:This is a subset of the data set generated by the UK Brain Expression Consortium. This subset has been used specifically to study the effects of age on gene expression in multiple human tissues, and all samples originate from a single brain bank, the MRC Sudden Death Brain and Tissue Bank in Edinburgh. The UK Brain Expression Consortium has generated gene expression data on a large cohort of neurologically and neuropathologically normal individuals in order to better understand gene expression differences across the human brain. 932 samples are analysed in total originating from 100 Caucasian individuals. From each individual, up to ten brain regions were sampled and analysed.

Project description:ATAC-seq of 79 primary samples obtained from human acute leukemias, namely AML, T-ALL and mixed myeloid/lymphoid leukemias with CpG Island Methylator Phenotype (CIMP). Moreover, ATAC-seq of CD34+ HSPCs from 3 healthy donors are included. ATAC-seq was performed as described (Buenrostro et al., 2013) with a modification in the lysis buffer to reduce mitochondrial DNA contamination. Genome-wide association study identifies three novel susceptibility loci for systemic mastocytosis

Project description:To identify SNPs predisposing to systemic mastocytosis (SM) we performed a two stage GWAs consisting of two cohorts from the UK and Germany at stage 1 and three cohorts from Spain, Italy and Denmark at stage 2. At both stages, the SM cases were compared with publicly available controls. The control cohorts used were WTCCC and KORA at stage 1 and the Spanish National DNA bank, InChianti and Inter99 at stage 2. The data available are raw intensity files for 480 SM cases that were genotyped at stage 1. Please see our publication (Galata et al 2020) for details regarding QC of the stage 1 samples.

DNA methylation (MCIP-seq) of human acute leukemias and healthy donors

Project description:To measure methylation, we employed Methyl-CpG-immunoprecipitation (MCIP) a technique which relies on a fusion protein consisting of the methyl-binding domain (MBD) of MBD2 and the Fc portion of IgG1 to detect methylated regions, exploiting the natural preference of MBD for 5-methylcytosine (5-mC). MCIP-seq was performed using the EpiMark® Methylated DNA Enrichment Kit. MCIP-seq of 77 primary samples obtained from human acute leukemias, namely AML, T-ALL and mixed myeloid/lymphoid leukemias with CpG Island Methylator Phenotype (CIMP). Moreover, MCIP-seq of CD34+ HSPCs from 3 healthy donors is included.
