Project description:This dataset comprises RNA sequencing data generated from salivary samples as part of the study titled \\"Characterizing the Salivary RNA Landscape to Identify Potential Diagnostic, Prognostic, and Follow-Up Biomarkers for Breast Cancer.\\" The dataset includes single-end RNA-seq reads stored in FASTA format, derived from three sample groups: breast cancer patients (BC), healthy controls (CRL), and follow-up samples from treated breast cancer patients (FL). Each sample file is annotated with metadata containing information on sample type and anonymized patient IDs. The data captures both coding and long non-coding RNAs extracted from saliva, providing a comprehensive profile of the salivary RNA landscape. Project description:Consumption of walnuts has slowed breast cancer growth and/or reduced the risk of breast cancer in mice. The significantly reduced mean tumor size or numbers of tumors was associated with changing the expressions of many genes that are associated with cancer growth, survival and metastasis. Many women treated for breast cancer are interested in reducing the risk for recurrence. The study was a non-placebo, two-arm, clinical trial. Women with lumps large enough for research and pathology biopsies were recruited to the trial. One or two additional biopsies were taken for gene expression analyses using next generation RNA Sequencing methods. The subjects randomized to the walnut group immediately began to consume 2 ounces of walnuts per day until follow-up surgery, if surgery were needed. At follow up surgery, additional biopsies were taken from the surgically removed, cancerous tissue for additional gene expression analyses. Changes in gene expression compared to baseline were determined in tumors of each individual woman in walnut-consuming and control groups.
Project description:This Series contains data from 845 participants (188 men and 657 women) in the EPIC-Italy cohort that was produced at the Human Genetics Foundation (HuGeF) in Turin, Italy. At the last follow-up (2010), 424 participants remained cancer-free, 235 had developed primary breast cancer, 166 had developed primary colorectal cancer, and 20 had developed other primary cancers. Anthropometric measurements, and dietary and lifestyle information obtained by questionnaire are also available.

Project description:This dataset belongs to a study in which we functionally dissect the cis-acting enhancer network and spatiotemporal transcriptional mechanisms that regulate WNT4 expression in the mouse mammary gland and the human breast. As part of these efforts, we identified GRHL as a luminal lineage transcription factor. In follow up work, we studied the interplay between GRHL2 and PGR in the presence and absence of progesterone signaling. This bulk RNAseq dataset allows investigation of the PGR signaling response in human T47DS breast cancer cells in either the presence or absence of GRHL2 gene expression. The 0, 4 and 24 hours timepoints in T47DS cells were first used and reported in https://doi.org/10.1101/2025.04.11.648333. The complete dataset, including the GRHL2 knockdown samples, was used and reported in https://doi.org/10.1101/2025.09.01.673508.
