Project description:Contains a collection of wildtype matA Saccharomyces cerevisiae strains for estimating the biological variation. Please refer to a related experiment where the yeast strains were grown in a platereader: E-MTAB-1351 (http://www.ebi.ac.uk/arrayexpress/experiments/E-MTAB-1351). Two other wildtype pool experiments have also been deposited in ArrayExpress previously. The experiments have similar setup as the current submission and E-MTAB-1351 (e.g. using matAlpha strains and also grown either using an erlenmeyer or using the Tecan platereader), but the pools are much larger and also used more frequently. Project description:MLL fusions are leukemogenic transcription factors that enhance transcriptional elongation through modification of chromatin and RNAPolII. Global transcription rates and chromatin changes accompanying the transformation process were monitored by nascent-RNA-seq and ChIP-seq identifying 165 targets separated into two distinct clades. Project description:To assess the performance of computational methods for exon identification, transcript reconstruction and expression level quantification from RNA-seq data, 24 protocol variants of 14 independent software programs (AUGUSTUS, Cufflinks, Exonerate, GSTRUCT, iReckon, mGene, mTim, NextGeneid, Oases, SLIDE, Transomics, Trembly, Tromer and Velvet) were evaluated against transcriptome data from human cells and two model organisms. Project description:This experiment captures the expression data reported by the RIKEN FANTOM5 project ( http://fantom.gsc.riken.jp/5/ ), focusing on mice cell data which was deposited in the seqence read archive (SRA) under study accession DRP001032 (https://www.ebi.ac.uk/ena/data/view/DRP001031 ) . The samples in this experiment can also be found on a dedicated page of the FANTOM website: http://fantom.gsc.riken.jp/5/sstar/Browse_samples. Since this is CAGE analsyis, gene expression data is reported by FANTOM5 in TPMs (tags per milliion) for gene promoters.
