ABSTRACT: This experiment is to validate putative somatic substitutions and indels identified in an exome screen of ~50 osteosarcoma tumour/normal pairs. It is the first stage in our ICGC commitment to study osteosarcoma. The validation process is an important component of our analysis to clarify the data prior to looking for evidence of new cancer genes, or subverted pathways important in the development of cancer. Transcriptomics of osteogenic and adipogenic progenitors

Project description:While the accumulation of bone marrow adipose tissue has been positively associated with aging and high fat diet, the physiological consequences are mostly unknown. It is well established that osteogenic and adipogenic progenitors share a common developmental origin.Unfavorable microenvironmental changes may bias these cell populations towards an adipogenic fate, which in turn could negatively influence bone homeostasis. Our previously collected data from mice reveal a high plasticity of the mesenchymal osteo-adipogenic stem cell population. Therefore, we now wish to perform by RNA-seq in defined cell population with varying adipogenic commitment within this heterogeneous stem cell pool.This data is part of a pre-publication release. Chromatin and DNA methylation in human neuronal cells

Project description:ett Syndrome is a neurological disorder caused by mutation in the MeCP2 gene encoding protein, which is a component of chromatin. The neurological spectrum of Rett Syndrome suggests that this protein plays an important role in the nervous system. Limitations of in vivo studies such as the accumulation of indirect effects have impeded understanding of direct consequences of the loss of MeCP2. Thus, it is important to develop simplified models of Rett Syndrome to create the disease in a dish. This can be achieved for instance by differentiating human neuronal progenitors, which carry various MeCP2 mutations, into a homogeneous neuronal population and analyze alterations in the chromatin states such as methylation, hydroxymethylation, histone modifications and changes in transcription. Protocol: LUHMES cell line of human neural progenitors was differentiated into neurons for 9 days in presence of defined medium. At the end of differentiation, neuronal genomic DNA was extracted using Qiagen DNeasy kit and bisulfite-treated. Adaptors were ligated to purified DNA and captured on an Illumina flow cell for cluster generation. Libraries were sequenced on the Genome Analyzer following the manufacturer's protocols. Sequencing was performed at the Wellcome Trust Sanger Institute, Hinxton, Cambridge, UK.This data is part of a pre-publication release. Gene expression profiles from osteosarcpma samples

Project description:Osteosarcoma patients with development of pulmonary metastasis have still poorer prognosis in spite of aggressive treatment. However, molecular mechanism of metastasis is still unknown. We analysed the expression levels of 54,613 probe sets in surgical 27 samples of osteosarcoma with GeneChip Human Genome U133 Plus 2.0 arrays. Keywords: gene expression array-based, count Total RNA was extracted from 27 fresh frozen tumour specimens. We analysed the global gene exprssion profiles of these osteosarcoma cases in order to clarify the genomic basis behind the development of pulmonary metastasis.

Acquisition of additional mutations drives accelerated progression of NPM1 positive mice to AML Part II

Project description:We performed exome sequencing on samples from mice with accute myeloid leukeamia (AML). These mice were already sensitised to developing AML by the presence of mutations known to be key in the AML genesis. Exome sequencing was used to identify co-operating mutations in single and double mutant sensitised mice. Here we are performing re-sequencing of the putative driver and some passenger mutations which appear to be in the same clone to validate these mutations and to verify the relative quantification of these abnormalities .This data is part of a pre-publication release. Project description:High-grade osteosarcoma is a malignant primary bone tumor with a peak incidence in puberty. Overall survival of patients with metastatic disease is approximately twenty percent. Mechanisms behind the development of metastases in osteosarcoma are unknown. To identify gene signatures that play a role in metastasis, we performed genome-wide gene expression profiling on pre-chemotherapy biopsies of osteosarcoma patients who developed metastases within 5yrs and patients who did not develop metastases within 5yrs. Pre-chemotherapy biopsies of osteosarcoma patients who developed metastases within 5yrs (n=34) were compared with pre-chemotherapy biopsies of osteosarcoma patients who did not develop metastases within 5yrs (n=19).

Mouse melanoma cell lines transcriptome sequencing

Project description:n this project we have sequenced the transcriptome of several comonly used mouse melanoma cell lines. Our aim is to understand what mutations and rearrangements are found in these cell lines to gain a better understanding of the genes that contribute to melanomagenesis. Identification of a plasma four-microRNA panel as a potential noninvasive biomarker for osteosarcoma

Project description:TaqMan low density array (TLDA) was carried out to screen of the profiles of circulating miRNAs in pooled plasma samples from healthy controls and pre-operative osteosarcoma patients. The expression changes of circulating miRNAs in osteosarcoma patients were identified. To select candidate plasma miRNAs for osteosarcoma detection and monitoring, we employed TLDA technique to screen expression levels of 739 miRNAs in pooled plasma samples from healthy controls and pre-operative osteosarcoma patients (each pooled from 10 individuals).
