Identification of regulators of exit from naïve pluripotent state by enhancer trap integration site mapping

Project description:To identify regulators of exit from the naïve pluripotent state we performed an enhancer trap screen under sensitized conditions. Briefly, haploid mouse ESCs with a Puromycin resistance gene under the control of Oct4 regulatory elements were mutagenized using viruses harboring enhancer trap constructs and subjected to differentiation in the presence of 3uM CHIR with concomitant selection for Oct4 expression. Selected cells were harvested after 16, 20, and 23 days and the extracted genomic DNA, together with genomic DNA of cells taken before selection, subjected to inverse PCR and sequencing. This allowed for mapping of enhancer trap integration sites and identifying genes whose targeting is enriched during selection.

Profiling by array of human Glioblastoma multiforme (GBM) tumor samples to asses the intra-tumoral heterogeneity in genomic copy number aberrations

Project description:Glioblastoma multiforme (GBM) is a highly heterogeneous disease that shows an wide range of genetic abnormalities in comparison to other astrocytic tumors. We have extracted between 4 and 8 tumor subsamples from different areas of the malignant tissue that were at least 1cm apart. Our aim to asses the intra-tumoral heterogeneity by comparing copy number aberrations in different tumor areas to uncover important dynamics underlying GBM progression.

RNA of Small Cell Lung Cancer Circulating Tumour Cells Derived Explants

Project description:RNA-seq data characterising small cell lung cancer within circulating tumour cell (CTC) derived explants, generated within immune compromised mice. Both chemo naive and progression models were taken from patients and their drug sensitivity tested within the mouse models. Blood samples were taken from patients, and RosetteSep CTC Enrichment was used to implant these cells into mice. Tumours were allowed to grow, then extracted and re-implanted into second and third generations of mice, before finally being subjected to molecular profiling.

Samples were collected from 2014 to 2017 in two French hospitals. All samples obtained from surgical samples or tumor biopsy were immediately frozen in liquid nitrogen and stored at -80°C prior extraction.

Role of antigenic drive in pathogenesis of MALT lymphoma

Project description:In order to assess the effect that eradication therapy and re-infection have on colonization densities and histopathology of BALB/c mice, 35 mice were divided into four groups (A-D): 12 mice were infected for the duration of the experiment (23 months, primarily infected group B), 8 mice were infected together with group B, but also received a two week triple therapy at 18 months post infection (TT treated group C) and 9 additional mice were infected and treated along with group C and subsequently re-infected one month after the start of triple therapy (re-infected group D). The final group of 6 mice received no treatment or infection (control group A). All mice were sacrificed at 23 months post initial infection; their stomachs were removed and subjected to histopathological and gene expression analysis. The reference for all arrays used in this study consisted of pooled cDNA extracted from stomachs of five age-matched uninfected control animals. Keywords: all pairs

Project description:Glioblastoma multiforme (GBM) is a highly heterogeneous disease that shows an enourmous range of genetic abnormalities in comparison to other astrocytic tumors. Intra-patient heterogeneity in GBM has been poorly characterized both at phenotypic and genomic level. During surgical GBM resections, we have extracted between 4 and 8 tumor subsamples from different areas of the malignant tissue that were at least 1cm apart. Our aim to asses the intra-tumoral heterogeneity at the gene expression level to uncover important dynamics underlying GBM progression that may have relevant implication for treatment.
