ABSTRACT: In the first part of this project, we will differentiate IPS cells from 5 human donors into macrophages, and extract RNA from unstimulated and LPS stimulated macrophages to perform RNA sequencing. We will also extract RNA before and after stimulation in blood- derived macrophages from 5 additional, unrelated healthy samples. In the second part of the project, RNA-seq data will be analysed to compare LPS response of these two macrophage populations. In summary, we will perform 75bp PE RNA-seq on 20 samples (10 pre and post stimulus), on the HiSeq 2500 platform. Samples will be multiplexed at 5 samples / lane, so we will require 4 flow cells in total. This data is part of a pre-publication release. Project description:Bone marrow-derived macrophages, Unstimulated DMSO Bone marrow-derived macrophages, Unstimulated + I-BET (GSK525762A) Bone marrow-derived macrophages, LPS 1h DMSO Bone marrow-derived macrophages, LPS 1h + I-BET (GSK525762A) Bone marrow-derived macrophages, LPS 2h DMSO Bone marrow-derived macrophages, LPS 2h + I-BET (GSK525762A) Bone marrow-derived macrophages, LPS 4h DMSO Bone marrow-derived macrophages, LPS 4h + I-BET (GSK525762A) LPS (100 ng/mL) was purchased from Sigma. Bone Marrow-derived macrophages (BMDMs) were differentiated from C57BL/6 bone marrow using 5 ng/mL each of recombinant M-CSF and IL-3 (Peprotech) for 7 days as described (Jeffrey et al, Nature Immunology, 2006). 2 x10^6 BMDMs were treated with DMSO or 1 μM of I-BET for 30 minutes before the addition of LPS (100 ng/mL) for 1, 2 or 4h. Unstimulated control samples were incubated with I-BET only for 1 hour. 500 ng of total RNA from 3 independent samples per group was used to prepare biotin-labeled RNA using Ambion Illumina TotalPrep RNA Amplification Kit (Applied Biosystems) and hybridized to Illumina MouseRef-8 v2.0 expression BeadChip kits. The chips were scanned using Illumina BeadArray Reader.

Bovine monocyte derived macrophages from peripheral blood

Project description:Resistance traits of parasitic infestation and diseases in bovine breeds display various unknown differences in the immune response indicating to be related to the host`s genomic background. We studied the differential gene expression of monocyte-derived macrophages (MDMs) stimulated or unstimulated with LPS in vitro, from two bovine breeds by RNA sequence methodology. MDMs were grown in supplemented RPMI medium for 11 days. Then, 100 ng/ml LPS was added to medium for 48h in treated samples. Total RNA was extracted from macrophages and sequenced by RNA-Seq technology. Resulting sequences were mapped to the bovine reference genome and gene expression was compared between breeds. We found several differences in immune response activation, as leucocyte recruitment, immune response, antigen processing and presentation, positive regulation of NFκB and cell cycle biological processes in unstimulated cells and lipid metabolism, inflammatory response, regulation of cell proliferation and cycle and arginine catabolism in LPS treated cells. Finally, LPS seems to trigger inflammation by distinct pathways in these two bovine breeds.

Project description:Analysis of expression of genes involved in glycan and glycan-binding molecule synthesis in dendritic cells. Gene expression patterns for unstimulated dendritic cells, macrophages, and monocytes were compared. Also, gene expression patterns for dendritic cells and macrophages stimulated with LPS for 4 and 18 hours were compared to unstimulated cells. Three replicate samples of RNA were taken from human cells, one sample per donor. Samples were prepared and hybridized to the GLYCOv3 array.

The experiment was conducted as common reference design.
