Gene Fusion Discovery through RNA Sequencing of Human Glioblastoma Stem Cell Lines

Project description:<p>We used massively parallel, paired-end sequencing of expressed transcripts (RNA-seq) to detect novel gene fusions in short-term cultures of glioma stem-like cells freshly isolated from nine patients carrying primary glioblastoma multiforme (GBM). The culture of primary GBM tumors under serum-free conditions selects cells that retain phenotypes and genotypes closely mirroring primary tumor profiles as compared to serum-cultured glioma cell lines that have largely lost their developmental identities.</p>

Proteogenomic analysis of glioblstoma reveals survival related patterns

Project description:In the current work, we present the first proteogenomic dataset of GBM clinical samples to date. We have assembled a cohort of 87 GBM patients of varying survival rates and performed MS-based proteomics analysis as well as RNA-seq in order to identify the molecular differences associated with survival and examine the contribution of each layer to GBM landscape. We show that each layer alone only partially reflects patient survival, but RNA-protein integration identifies clear patterns of layer-specific and layer-common processes specifically contributing to either short-term or long-term survival of patients. Furthermore, we compare our data to published single-cell RNA-seq of GBM tumors and evaluate the RNA-protein variability within single-cell based tumor subpopulations. We found that while all signatures of the four subpopulations tend to have high RNA-protein correlation, each signature is associated differently with survival. Altogether, these results highlight the potential of proteogenomics to further stratify heterogeneity in GBM tumors and identify processes contributing to poorer survival.

The proteomics dataset was integrated with histone modification profiling, ChIP-seq and RNA-seq analyses to characterize pathways associated with histone acetylation and MYC transcriptional regulation.

Single cell RNA-seq of primary human glioblastomas

Project description:We report transcriptomes from 430 single glioblastoma cells isolated from 5 individual tumors and 102 single cells from gliomasphere cells lines generated using SMART-seq. In addition, we report population RNA-seq from the five tumors as well as RNA-seq from cell lines derived from 3 tumors (MGH26, MGH28, MGH31) cultured under serum free (GSC) and differentiated (DGC) conditions. This dataset highlights intratumoral heterogeneity with regards to the expression of de novo derived transcriptional modules and established subtype classifiers.

Project description:This dataset contains RNA-seq profiles of wild-type E-mu-Myc-lymphoma cells in two experimental contexts. First, E-mu-Myc-cells isolated from 12 individual transgenic Eµ-MycTg/+ mouse were cultured in vitro under standard growth conditions. Second, RNA-seq was also performed on bulk B-cell lymphomas of wild-type C57BL/6 mice engrafted with E-mu-Myc-#506 cells and treated with either Vehicle or L-asparaginase (ASNase) until disease endpoint. This dataset enables the comparison of transcriptional programs between in vitro–cultured E-mu-Myc-cells. It also evaluates the transcriptional responses to ASNase treatment in vivo in established B-cell lymphomas grown in C57BL/6 mice (n=1 BCL/group).
