As regulators of gene expression, microRNAs (miRNAs) are likely to play an important role in the development of disease. In this study we present a large-scale strategy to identify miRNAs with a role in the regulation of neuronal processes. Thereby we found variant rs7861254 located near the MIR204 gene to be significantly associated with schizophrenia. Epigenetic Transgenerational Inheritance of Altered Sperm Histone Retention Sites

Project description:Female and male rats of an outbred female Sprague Dawley rats were administered daily intraperitoneal injections of vinclozolin (100 mg/kg BW/day), or DDT (25 mg/kg BW/day) or dimethyl sulfoxide (DMSO) in oil (1 µl/kg BW/day vehicle). Treatment lineages are designated “control” or “vinclozolin” or “DDT” lineages. The gestating female rats treated were designated as the F0 generation. The offspring of the F0 generation rats were the F1. Non-littermate females and males aged 70-90 days from F1 generation of control, vinclozolin or DDT were bred to obtain F2 generation offspring. The F2 generation rats were similarly bred to obtain the F3 generation offspring. Individuals were maintained for 120 days and euthanized for sperm collection. Sperm from multiple individual rats was pooled into single samples. For the control samples, 2 pools were made using 6 animals and 1 pool with 5 animals. For the DDT samples, 3 pools were mady using 4 animals. For the Vinclozolin samples, 3 pools were made using 4 animals. Genomic DNA was isolated and histone chromatin immunoprecipitation with genomic DNA was performed. Each pooled sample received a separate index primer. NGS was performed at the WSU Spokane Genomics Core using Ilumina HiSeq 2500 with a PE50 application, with a read size of approximately 50 bp and approximately 35 million reads per pool.

Expression profile of adult mouse 51 CNS regions

Project description:The adult mammalian brain is composed of distinct regions that have specialized roles. To dissect molecularly this complex structure, we conducted a project, named the BrainStars (B*) project, in which we sampled ~50 small brain regions, including sensory centers and centers for motion, time, memory, fear, and feeding. To avoid confusion from temporal differences in gene expression, we sampled each region every 4 hours for 24 hours, and pooled the sample sets for DNA-microarray assays. Therefore, we focused only on spatial differences in gene expression. We then used informatics to identify candidates for (1) genes with high or low expression in specific regions, (2) switch-like genes with bimodal or multimodal expression patterns, and (3) genes with a uni-modal expression pattern that exhibit stable or variable levels of expression across brain regions. We used our findings to develop an integrated database (http://brainstars.org/) for exploring genome-wide expression in the adult mouse brain.

miRNA profiling of pooled serum circulating cell-free miRNA of Tn+ tumor-bearing mice

Project description:To investigate the systemic impact of Tn+ tumor phenotypes, we conducted an analysis of circulating miRNAs in the serum of mice bearing Tn+- 4T1 tumors. The 4T1/Tn+ cell line was generated via CRISPR/Cas9 targeting of Cosmc, and tumors were established orthotopically in BALB/c mice. Tumor-bearing animals were monitored for primary growth and micrometastatic dissemination to the lungs, followed by serum collection at endpoint. Serum samples were pooled according to tumor Tn status (Tn+ or Tn–) for total RNA extraction, including small RNAs. Using the NanoString nCounter Mouse v1.5 miRNA assay, we profiled miRNA expression in three serum pools (two Tn+, one Tn–), followed by normalization and quality control via the nCounter Advanced Analysis Software. Expression values were normalized using geometric means of internal positive and negative controls, and only stable miRNA regions (CV < 15%) were retained for downstream analysis.
