Project description:<p>Whole genome sequencing was conducted on 10 tumor/germline paired samples along with 20 additional unpaired tumor samples from patients with Waldesntrom's macroglobulinemia. Tumor lymphoplasmacytic lymphoma cells were obtained from CD19+ selected bone marrow mononuclear cells. Germline tissue was obtained from CD19 depleted peripheral blood mononuclear cells. High molecular weight DNA was then submitted for whole genome sequencing with Complete Genomics and aligned to HG19/NCBI human reference build 37.</p>

Project description:In this study, we performed chromatin immunoprecipitation-coupled massive parallel DNA sequencing (ChIP-seq) to analyze the genome-wide transcriptional profile of ING5 in hepatocytes. ChIP was performed first in HepG2 cells with antibodies against ING5. Following ChIP, ING5-associated DNAs were amplified using non-biased conditions, labeled, and sequenced with HiSeq 2500. The raw sequencing image data were examined by the Illumina analysis pipeline, aligned to the unmasked human reference genome (GRCh37, hg19) using Bowtie2, and further analyzed by MACS (Model-based Analysis for ChIP-Seq).

Project description:For ATAC-seq data processing, we used the ENCODE ATAC-seq pipeline (https://www.encodeproject.org/atac-seq/). In detail, for each sample, ATAC-seq reads were first checked for adaptor contamination. Then, adaptor trimmed reads were aligned to hg19 using Bowtie2 under paired-end mode with parameter “-X2000”, which permits 2000 bp for the maximum allowable insert size between two paired ends of each read. Using the ENCODE ATAC-seq pipeline, duplicated reads were properly filtered out. ATAC-seq enriched peaks were called using MACS2 (Zhang et al., 2008) based on remaining unique reads with parameters “-f BAMPE -q 0.05 --nomodel”. In total, we collected 45,569 peaks for the ARID1AWT sample and 27,480 peaks for the ARID1AKO sample.

Project description:Purpose: The transcription fact Lola is identified as a conponent acting downstream of Hippo signaling to restrict ISC proliferation and regulate midgut homeostasis. To further elucidate the mechanism of Lola regulating ISC proliferation and midgut homeostasis,Chromatin immunoprecipitation assay followed by sequencing (ChIP-seq) was performed to identify genes suppressed directly by Lola. Methods: Chromatin lysates were clarified from homogenized and sonicated S2 cells; protein-DNA complexes were isolated with antibody. Genomic DNA fragments were purified with a DNA purification kit (QIAGEN) and subjected to high throughput sequencing using Illumina HiSeq2500. Process: After the genomic DNA segments were sequenced using Illumina HiSeq2500. After quality control with fastqc (version 0.11.8), we built genome index from Drosophila melanogaster genome(BDGP6)with bowtie2-build. Reads were aligned to Drosophila genome BDGP6 index with bowtie2. Then we converted sam files to bam files with samtools. Peaks were called from the aligned reads using MACS2 callpeak, and peaks annotation using R package ChIPseeker. Conclusion: Thousands of Lola-associated chromatin binding sites were identified in cultured S2 cells. Analysis of the Lola binding profiles revealed that Lola mainly binds to the regions around transcription start sites (TSS) and promoters.

Project description:Esophageal biopsy RNA was isolated from distal esophageal biopsy RNA from EoE patients with active disease and from unaffected controls. EoE biopsies showed active disease pathology at the time when they were taken, and all patients reported no glucocorticoid treatment at the time of biopsy. RNA sequencing acquiring 50 million mappable 125 base-pair reads from paired-end libraries was performed at the Genetic Variation and Gene Discovery Core Facility at Cincinnati Children's Hospital Medical Center. Data were aligned to the hg19 build of the human genome using the Ensembl annotations as a guide for TopHat.

Project description:The goal of RNA-seq is to identify the differential expressed genes in the wild-type worm and nmad-1 mutant worm at 20°C and 25°C respectively. 100 pairs of germlines were extracted and collected from worm tips. Two biological replicates were assigned for each group and the RNA profiles were generated by deep sequencing, using NEXTseq 500 Illumina. We mapped about 20 - 30 million reads per sample to C. elegans genome (build ce10) with bowtie2 workflow. Differential expression genes were identified through EBSeq in RSEM pipeline with 0.05 p value and 1.2 fold change. Our results showed elevated number of misregulated genes in the nmad-1 mutant groups at 25°C.

Project description:Ptf1a and RbpjL form a complex. We wanted to identify genes that are regulated by the complex and distinguish those possibly regulated independently by Ptf1a and RbpjL in mouse pancreas using ChIP-seq technology. Chromatin Immunoprecipitations (ChIPs) for Ptf1a and RbpjL were performed with a number of mouse pancreas samples. Samples were sequenced with Solexa and sequenced DNA from Input (n=2), Ptf1a ChIP (n = 3), and RbpjL ChIP (n=2) samples were aligned to the NCBI Genome Build 37 M-^V mm9 to determine regions that were enriched for binding by Ptf1a and RbpjL.
