Additionally, two cell types (HSC, MPP) were sorted from bone marrow, fetal liver, and cord blood; single-cell methylome sequencing (scWGBS, Farlik et al. 2015 Cell Reports) was done for selected cell types (HSC, MPP, CMP, GMP, CLP, MLP0); and gene expression profiling using the Smart-seq2 protocol (Picelli et al. 2013 Nature Methods) was done on all stem/progenitor cell types (HSC, MPP, CMP, MEP, GMP, CLP, MLP0, MLP1, MLP2, MLP3).

Project description:The pathways by which oncogenes, such as MLL-AF9, initiate transformation and leukemia in humans and mice are incompletely defined. In a study of target cells and oncogene dosage, we found that Mll-AF9, when under endogenous regulatory control, efficiently transformed LSK (Lin- Sca1+ c-kit+) stem cells while committed granulocyte-monocyte progenitors (GMPs) were transformation-resistant and did not cause leukemia. Mll-AF9 was expressed at higher levels in hematopoietic stem (HSC) than GMP cells. Mll- AF9 gene dosage effects were directly shown in experiments where GMPs were efficiently transformed by the high dosage of Mll-AF9 resulting from retroviral transduction. Mll-AF9 up-regulated expression of 196 genes in both LSK and progenitor cells, but to higher levels in LSKs than in committed myeloid progenitors. Experiment Overall Design: Comparison of gene expression profiles among four types of hematopoietic cells (GMP, CMP, CLP and HSC), FACS sorted from wild type and Mll-AF9 knock-in mice. The goal was to identify genes differentially expressed in each Mll-AF9 cell type compared to the corresponding wild type cells.

Project description:DNA methylation is a mechanism of epigenetic regulation that is common to all vertebrates. Functional studies support its relevance for tissue homeostasis, but the global dynamics of DNA methylation during in vivo differentiation have not been worked out in detail. Here we report high-resolution DNA methylation maps of adult stem cell differentiation in mouse, focusing on 19 purified cell populations of the blood and skin lineages. Except for global demethylation in erythrocytes, observed DNA methylation changes were locus-specific and relatively modest in size. They frequently overlapped with lineage-associated transcription factors and their binding sites, suggesting that DNA methylation may protect cells from aberrant transcription factor activation. DNA methylation and gene expression provided highly complementary information, and combining the two enabled us to infer the blood lineage hierarchy directly from genomic data. In summary, our dataset and analysis demonstrate that in vivo differentiation of adult stem cells is associated with small but informative changes in the distribution of DNA methylation across the mouse genome. We used microarray data to compare the gene expression profiles between various purified cell populations of the blood and skin lineages. Microarray data were obtained for 13 blood cell types (HSC, MPP1, MPP2, CLP, CMP, MEP, GMP, CD4, CD8, B-cell, Eryth, Granu, Mono) and 6 skin cell types (TBSC, ABSC, MTAC, CLDC, EPro, EDif). A subset of these microarray profiles have already been uploaded to GEO as part of previous research and were reused for the current study (GSE20244: MPP1, MPP2, CLP, CMP, GMP; GSE6506: CD4, CD8, B-cell, Eryth, Granu, Mono; GSE31028: TBSC, ABSC, MTAC). All microarray profiles that had not been made public previously are included here (HSC, MEP, CLDC, EPro, EDif). Furthermore, all data are available for download from the paper's supplementary website (http://invivomethylation.computational-epigenetics.org/). Project description:Genome wide DNA methylation profiling of 9 different cell types of the murine hematopoietic system. The samples comprise FACS-sorted biological triplicates of hematopoietic stem and progenitor cells (LSK, CMP, GMP, MEP) and terminally differentiated immune cells (monocytes, neutrophils, CD4+ T-cells, CD8+ T-cells, B-cells). Additionally, bone marrow of CD45.1 (B6.SJL-Ptprca Pepcb/BoyCrl) and CD45.2 (C57BL/6J) mice as well as JAK2-V617F mutant mice was analyzed. Project description:To identify the molecular characterisitics of parallel lineage-biased MPP populations arising from hematopoietic stem cells (HSC) we conducted genome-wide analyses of hematopoietic stem, progenitor and mature myeloid cell populations using Affymetrix Gene ST1.0 arrays. Microarray analysis of 3-5 biological replicates of the indicated hematopoietic populations, isolated by FACS sorting from C57BL/6 mouse BM.
