Detection of circulating tumor DNA (ctDNA) after resection of stage II colon cancer may identify patients at the highest risk of recurrence and help inform adjuvant treatment decisions. Identification of CaMKII splice variants expressed in the human hippocampus

Project description:Purpose: The goal of this study was to use deep sequencing to identify all splice variants of Calcium/calmodulin-dependent kinase II (CaMKII) expressed in the human hippocampus. Methods: Transcripts of CaMKII-encoding genes (CAMK2A, CAMK2B, CAMK2G, and CAMK2D) were sub-amplified by PCR from total RNA extracted from human hippocampal tissue samples from 3 donors. Illumina sequencing libraries were constructed by PCR from these initial pools of amplicons and sequenced on an Illumina MiSeq instrument. Sequencing reads passing quality controls were clustered on the basis of sequence identity or near-identity. Consensus sequences of clusters were mapped with known exons of CaMKII genes to identify the splice variant represented by each cluster. Donor 1 replicate 2, Donor 2, and Donor 3 libraries from genes CAMK2B, CAMK2G, and CAMK2D were first sequenced on a MiSeq Nano flow cell, then re-pooled for read balancing and sequenced again of a full-size MiSeq flow cell. For each library, reads from Nano and full-size flow cells were combined for subsequent analysis. Results: We perfomed the first comprehensive survey of CaMKII transcripts expressed in individual tissue samples (human hippocampus). We detected a total of 79 splice variants of the four human CaMKIIs: CaMKIIα (3), CaMKIIβ (30), CaMKIIγ (24), and CaMKIIδ (22), across tissue samples from 3 donors. Biophysical basis of cellular multi-specificity encoded in a model molecular switch

Project description:Molecular switches are central to many cellular networks, enabling signal processing via interactions with molecules that write, erase, or read the active state of the switch. One switch protein can independently regulate distinct processes, but the molecular mechanisms enabling this functional multi-specificity remain unclear. Here we integrate system-scale cellular and biophysical measurements to study how a paradigm switch, the small GTPase Ran/Gsp1, achieves its functional multi-specificity. We make targeted point mutations to individual interactions of Ran/Gsp1 and show through genetic and physical interaction mapping that Ran/Gsp1 interface perturbations have widespread cellular consequences that cluster by biological processes but, unexpectedly, not by the targeted interactions. Instead, the cellular consequences of the interface mutations group by their biophysical effects on kinetic parameters of the GTPase switch cycle, and cycle kinetics are allosterically tuned by distal interface mutations. We propose that the functional multi-specificity of Ran/Gsp1 is explained by a differential sensitivity of biological processes to different kinetic parameters of the Gsp1 switch cycle, and that Gsp1 switch readers binding to the sites of distal mutations can also act as allosteric writers and erasers of the switch cycle. Similar mechanisms may underlie biological regulation by other GTPases and biological switches in general.

Project description:To investigate whether Aramchol might reduce liver fibrosis in part directly inhibiting HSCs, we treated LX-2 cells with Aramchol, 10 µM for 24 or 48 hours, then performed RNA sequencing. Sequencing libraries were made with the TruSeq Stranded mRNA Library Prep Kit by manufacturers suggestions. Sequencing parameters are as follows: poly-A RNA enrichment, 175 bp paired reads ran on HiSeq2500 Illumina instrument. Mapping of raw sequencing reads was performed using STAR (2.4.0c) to the UCSC GRCh37/hg19 reference genome.

Project description:Comparing transcriptome of the leaves of Ran-GDP and Ran-GTP overexpression transgenic plants before and after dark incubation, we discovered 851 differentially expressed genes that designated as Ran-regulated genes. The RNA-seq result confirmed the early senescence phenotype of Ran-GTP overexpression plants and the up-regulation of several signaling pathways, implied their positive roles in Ran-regulated senescence and suggest potential downstream targets of Ran. This study provided a mechanism that senescence process could be regulated by nuclear transportation machinery in Arabidopsis.
