ABSTRACT: The study focus was differential expression in bronchial biopsies between persistent asthma, asthma in remission and healthy controls using RNAseq. There were 184 samples that passed QC. RNA samples were processed using the TruSeq Stranded Total RNA Sample Preparation Kit (Illumina, San Diego, CA), using an automated procedure in a Caliper Sciclone NGS Workstation (PerkinElmer, Waltham, MA). In this procedure, all cytoplasmic and mitochondria rRNA was removed (RiboZero Gold kit). The obtained cDNA fragment libraries were loaded in pools of multiple samples unto an Illumina HiSeq2500 sequencer using default parameters for paired-end sequencing (2 ÃƒÂ— 100 bp). Data are available as 221 pairs of FASTQ-files. Note that several samples are associated with multiple sequence runs.

Genome-wide identification and analysis of mRNA expression in MEFs, ESCs, and iPSCs

Project description:Microarray analysis of mRNA—RNA was prepared from ESCs (CGR8 and CJ7), MEFs, and iPSCs with a PureLink RNA Mini Kit (Life Technologies). Initial sample quality control was performed with a Nanodrop 8000 (Thermo Scientific). RNA samples with an optical density (OD) 260/280 ratio and an OD 260/230 ratio of 1.8 or higher were used. Samples with an RNA Integrity Number of 7.5 or greater measured with a LabChip Caliper GX (Perkin Elmer) were applied to an Illumina TotalPrep-96 RNA Amplification Kit (Life Technologies) to generate biotinylated and amplified RNA. With this kit, 300 ng of total RNA was first processed in a reverse transcription reaction. The cDNA then underwent second-strand synthesis and cleanup to serve as a template for in vitro transcription, which generated biotinylated antisense RNA copies of each mRNA. Samples went through another round of quality control with the Nanodrop 8000 and were applied to Illumina MouseWG-6 v2.0 Beadchips (#BD-201-0202). After overnight hybridization, the Beadchips were washed, stained, and scanned using an Illumina iScan Beadarray Reader. The obtained data were analyzed with an Illumina Genome Studio.

RNAseq analysis of the serotype M1 group A Streptococcus strain MGAS2221

Project description:We recovered RNA from exponential and stationary phase cell cultures of MGAS2221 and utilized two distinct methods to remove rRNA from our samples, the RiboZero kit from Epicenter, and the terminator- 5--Phosphate-Dependent Exonuclease (TEX). This gave us 4 distinct RNAs with which we performed RNAseq analysis. Both rRNA removal methods worked well, with only a small percentage of the final total read counts being derived from rRNA sequences.

Next generation sequencing facilitates quantitative analysis of oncogene induced transcriptomes

Project description:Expression of CDC25A, CCNE1, or MYC in MDA-MB-231, BT549, HCC1806, RPE1-TP53wt, and RPE1-TP53mut cells was induced using 1 µg/mL of doxycycline. Cells were harvested and frozen at -80°C at 48 hours and 120 hours after doxycycline induction. Next, RNA was isolated using the mirVANA kit (Ambion, AM1561). To determine RNA quality, RNA was separated by electrophoresis on microfluidic sipper chips and detected by fluorescence (LabChip GX, Caliper LifeSciences). RNA Quality Scores (RQS) were based on electropherogram features (total and fast region areas, 28S, and 18S height), and ranged from 0-10. Only samples with RQS scores above 5 were included for analysis. To generate cDNA libraries suitable for next-generation sequencing (NGS), the QuantSeq RNAseq 3' mRNA kit (Lexogen) was employed. Briefly, the poly-A tail from total RNA was bound to oligo-dT primers to synthesize the first cDNA strand. After RNA removal, a second cDNA strand was synthesized by random priming. The double-stranded cDNA library was purified, and PCR amplified with Illumina sequencing adapters. The libraries were sequenced with 65 base-pair reads on a NextSeq 500 sequencer (Illumina) and generated 7.2 to 19.8 million of reads per sample.

RNAseq of Pseudomonas extremaustralis treated with GSNO at low oxygen conditions (treated sample and controls)

Project description:Pseudomonas extremaustralis, an Antarctic bacterium, was grown at low oxygen conditions for 24h and then exposed to S-Nitrosoglutathione (GSNO)100 µM for 1 h. RNA from treated and control samples was isolated using the Trizol method. RNA quality was analyzed on the Agilent Bioanalyzer and rRNA depletion was performed using the RiboZERO kit (Illumina). Samples were validated using an Agilent 2100 Bioanalyzer (Agilent Technologies). Libraries were prepared with TruSeq RNA Library Prep Kit v2 (Illumina) and sequenced with the Illumina NextSeq 550 platform with a single-end protocol.

Project description:The purpose of this study is to survey gene expression of potato (solanum tuberosum gilroy) in a variety of tissues and life cycle timepoints. Potato plants were grown from true seeds, planted in either soil or MS media, and grown in growth chambers. Four biological replicates each of twenty different tissue samples were collected at the appropriate timepoints. The samples were immediately frozen at -80. The tissues were then ground into a powder in liquid nitrogen, and RNA was extracted using Qiagen's QiaShredder columns and Qiagen's Rneasy MinElute Kit. The RNA was amplified using Arcturus' RiboAmp RNA Amplification Kit. 1ug of amplified RNA was used in TIGR's indirect labelleling procedure. Evolution of biofilm-adapted gene expression profiles in lasR-deficient clinical Pseudomonas aeruginosa isolates

Methods : mRNA profiles were generated for Pseudomonas aerugionsa samples by deep sequencing.Ribosomal RNA was removed by using the RiboZero Bacteria kit (Illumina). cDNA libraries were synthesized using the SMARTScribe Reverse Transcriptase (Takara) followed by a PCR enrichment using the AccuPrime HiFi Taq polymerase (Invitrogen). Enzymatic reactions were carried out in the presence of SUPERase·In™ RNase Inhibitor (Invitrogen); RNACleanXP beads (Agencourt) were used for all RNA purification steps. Quality checks were performed before, during and after cDNA library preparation with the RNA Nano Kit and an Agilent Bioanalyzer 2100 (Agilent Technologies). Libraries were sequenced on an Illumina NovaSeq 6000 (paired-end mode; 2 x 50 bp) and mRNA reads were trimmed using the tool ‘cutadapt’ (version 3.5) with customized settings and mapped to the NC_008463.1 (PA14) reference genome from NCBI using ‘bowtie2’ (version 2.3.5.1) with the settings “--very-sensitive-local; --no-mixed; --fr; --no-unal”.

Project description:Vero and U251 cells were infected with the Asian/American ZIKV (PE243) and the African ZIKV (Dak84) at MOI:3 to assess the viral transcriptome in two cell lines. Samples were harvested at 24 hours post-infection (h p.i.) by flash-freezing, without cycloheximide pre-treatment. Ribosomal RNA was removed using Illumina's RiboZero kit, and RNA was hydrolysed and then gel purified to select fragments 25-35nt long. Fragments were cloned into adapters using the TruSeq small RNA adapter kit and sequenced on Illumina NextSeq.

Specific inhibition of p300-HAT alters Global Gene Expression and Repress HIV replication

Project description:Reversible acetylation of histone and nonhistone proteins plays pivotal role in cellular homeostasis. Dysfunction of histone acetyltransferases (HATs) leads to several diseases including cancer, neurodegenaration, asthma, diabetes, AIDS and cardiac hypertrophy. We describe the synthesis and characterization of a set of p300-HAT specific small molecule inhibitors from a natural nonspecific HAT inhibitor, garcinol, which is highly toxic to cells. We show that the specific inhibitor selectively represses the p300-mediated acetylation of p53 in vivo. Furthermore, inhibition of p300-HAT down regulates several genes but significantly a few important genes are also upregulated. Remarkably, these inhibitors were found to be nontoxic to T cells, inhibit histone acetylation of HIV infected cells and consequently inhibit the multiplication of HIV. Keywords: Response to Inhibition of p300-HAT The total RNA was isolated from control and treated cells using TRIZOL (Invitrogen) method. The Micromax direct labeling kit, MPS502 (PerkinElmer) was used to synthesize the labeled cDNA from 70 ug of total RNA and further process the hybridized cDNA on the array. All the steps were carried out according to manufacturerâs instructions (www.perkinelmer.com/lifesciences). The array slides were scanned immediately by PerkinElmer Scan array Gx Microarray scanner. The Scan array software (PerkinElmer) was used for grid wise normalization of array images. Four arrays were used with at least two biological treatments of cells and dye swap experiments were included in the final analysis. The data was analysed by GeneSpring GX and Biointerpreter software from Genotypic Technology, Bangalore. The differential expression was considered if the Log 2 mean of at least -1 for the down regulated genes and +1 for the upregulated genes. We considered only the genes that were reproducible from all four replicates.
