Shotgun proteomic profiling of Yersinia ruckeri strains

Project description:Project goal is to identify proteomic profiles of Yersinia ruckeri, the causative agent of enteric redmouth disease in fish. Four strains (SP-05, CSF007-82, 7959-11 and YRNC-10) of Y. ruckeri were isolated from disease rainbow trout, Oncorhynchus mykiss. Strains, SP-05 and CSF007-82, belong to serotype 1 and biotype 1 (motile and lipase positive), while strains 7959-11 and YRNC-10 belong to serotype 1 and biotype 2 (non-motile and lipase negative) and belong to serotype 1. A single colony of each strain was inoculated into tryptic soy broth (Casein peptone, dipotassium hydrogen phosphate, glucose, sodium chloride, soya peptone, Sigma) and grown at 22 °C with shaking (150 rpm). These starter cultures were then diluted with fresh sterile tryptic soy broth to an optical density (OD 600) of 0.10 ± 0.05. Five hundred microlitres of the diluted starter cultures were inoculated in duplicates, into 25 ml of tryptic soy broth. Cultures were grown overnight at 22 °C with shaking (150 rpm) until the late log phase. Cells were harvested by centrifugation, then washed three times with PBS.

Project description:Investigation of whole genome gene expression level changes in F. verticillioides FRC M-3125 when exposed to 50 ug/ml 2-benzoxazolinone (BOA). Cultures were harvested two hours after exposure. Assessed in reference to control cultures of M-3125 exposed to ethanol (1% final concentration) since BOA was dissolved in ethanol.

Project description:Human intestinal epithelial organoids (IEO) culture models are rapidly emerging as novel experimental tools to investigate fundamental aspects of intestinal epithelial (patho)physiology. Cellular source and culture protocols vary between different IEO models and reliable markers for their characterization/validation are currently limited. High Yap and Mll1 promote a persistent regenerative cell state induced by Notch signaling and loss of p53

Project description:Murine small intestinal crypts of six independent mice were isolated and cultured as 3D-Organoids. Expression of NICD and loss of p53 mutagenesis was induced by 24h treatment with 4OH-tamoxifen in three of the cultures, resulting in three mutant organoid lines. The other three organoid lines were not exposed to tamoxifen and served as controls. Of each organoid line a duplicate was taken resulting in six control and six mutant samples that were compared in the analysis.

Project description:Investigation of whole transcriptional changes in F. verticillioides FRC M-3125 when exposed to 5 μg/ml pyrrocidine A (PA), 20 μg/ml pyrrocidine B (PB), 50 μg/ml 2-benzoxazolinone (BOA), 50 μg/ml 2-oxindole (OXD), 50 μg/ml 2-coumaranone (CMN), or 50 μg/ml chlorzoxazone (CZX). Cultures were harvested one hour after exposure. Assessed in reference to control cultures of M-3125 exposed to DMSO (0.5% final concentration) since all the above compounds were dissolved in DMSO.

Project description:The aim of this study was to determine the effects of TGFÎ² at the premalignant stage of CRC development. Organoid cultures were isolated from normal colon and from tubular adenomas. One normal colon culture was genetically engineered using the CRISPR-Cas9 system to carry the BRAFV600E mutation. Organoid cultures of three different tubular adenomas and two normal colon samples, and one BRAFV600E-mutant organoid culture received TGFÎ² or control treatment after which gene expression was analyzed by microarray (Affymetrix U133+ PM Genechip Array).

Genome-wide maps of RNA-protein interactions of SRSF3, hnRNPK and CPSF6

Project description:C2C12 cells were UV-irradiated at 400 mJ, and whole cell lysates were harvested from the cells. tRIP was performed as previously described (Masuda et al). Samples were sequenced on the Illumina NovaSeq6000 with 150 bp paired-end read (Macrogen, Japan) or Miseq with 150 bp single-read at the core facility of the Nagoya University. For paired-end read data, only P5 reads were used for analysis. Briefly, after standard HiSeq demultiplexing, reads were adapter-trimmed and reads less than 18 bp were discarded using cutadapt (v1.10). Mapping was first performed against the mouse repetitive elements in RepBase with STAR (v2.5.2b). Repeat-mapped reads were removed, and all others were then mapped against the mouse genome (mm10) with STAR (v 2.5.2b). Multiply mapped reads were filtered out. Duplicates of reads uniquely mapped to the human or mouse genome were removed by Picard (v2.0.1).
