Project description:To investigate the mechanisms that underlie astrocyte dedifferentiation, we performed single cell RNA sequencing analysis of tdTomato+ astrocyte derived cells approx 1 year after stab-wound injury. 2-3 month old GFAP-CreERT2;p53flox/flox;LSL-tdTomato (p53Gfap-icKO) mice were subjected to intracortical endoxifen injection to enable deletion of p53 gene and simultaneous expression of tdTomato for fate-mapping specifically in astrocytes (GFAP+) in the context of a stab-wound injury. GFAP-CreERT2;p53wt/wt;LSL-tdTomato (p53Gfapwt/wt) mice were used as control whereby p53 remains fate-mapped tdTomato+ astrocytes remain p53 wildtype after endoxifen injection. Approx 10-12 months after injury, mice were sacrificed and the peri-wound region was dissected. Mice of the same genotypes were pooled (3 p53Gfap-icKO and 2 p53Gfapwt/wt) and digested using the Miltenyi Adult brain dissociation kit. Single cell suspension was FACS sorted for tdTomato+ cells into 384 well plates and then Smartseq3 libraries were generated.

Wt, ga1-3, penta seeds were sterilized, sown on MS agar plates then put for stratification for 3 days at 4degreeC. Plates were placed in growth cabinet for 9 days. Seedlings were transferred to 24 well-plates, with 2 seedlings per well (0.5 ml MS liquid per well). Plates were placed in the same condition for 3 days. Finally, NaCl were added (final concentration 200 mM), except for the control. The salt treatment was applied for 30 min and 1h. Treatment was stopped by freezing in liquid nitrogen. Project description:Comparison among the following data independent acquisition modes provided on the Waters Synapt G2-S instrument: MSE, MSE with Ion Mobility (HDMSE), and MSE with Ion Mobility and drift time specific collision energies (UDMSE). The following on-column loads and LC gradient lengths have been used for the DDA data (1-20130710-63647): * 200 ng, 90 minutes gradient * 300 ng, 180 minutes gradient * 1000 ng, 180 minutes gradient. DDA data has been processed by using MaxQuant (v.1.3.0.5) software, searching against a organism specific (Homo Sapiens) Uniprot/Swissprot database. FDR has been controlled by using a pseudo-reverse (KR positions kept) database at both protein and peptide levels to 1%. Proteins with less than two peptides (minimum of 6 amino acids length, up to 2 missed cleavages and 3 variable modifications allowed. Variable identifications were : methionine oxidation, fixed modifications were : cysteine carbamidomethylation ) identified have been discarded. A match between runs of a 2 minutes windows among the three technical replicates has been performed.

Project description:<p>Aberrant DNA methylation changes are known to occur during prostate cancer progression beginning with precursor lesions. Utilizing fifty nanograms of genomic DNA in Methylplex-Next Generation Sequencing (M-NGS) we mapped the global DNA methylation patterns in prostate tissues (n=17) and cells (n=2). Peaks were located from mapped reads obtained in each sequencing run using a Hidden Markov Model (HMM)-based algorithm previously used for Chip-Seq data analysis(<a href="http://www.sph.umich.edu/csg/qin/HPeak">http://www.sph.umich.edu/csg/qin/HPeak</a>). The total methylation events in intergenic/intronic regions between benign adjacent and cancer tissues were comparable. Promoter CGI methylation gradually increased from -12.6% in benign samples to 19.3% and 21.8% in localized and metastatic cancer tissues and approximately 20% of all CpG islands (CGIs) (68,508) were methylated in tissues. We observed distinct patterns in promoter methylation around transcription start sites, where methylation occurred directly on the CGIs, flanking regions and on CGI sparse promoters. Among the 6,691 methylated promoters in prostate tissues, 2481 differentially methylated regions (DMRs) are cancer specific and several previously studied targets were among them. A novel cancer specific DMR in WFDC2 promoter showed 77% methylation in cancer (17/22), 100% methylation in transformed prostate cell lines (6/6), none in the benign tissues (0/10) and normal PrEC cells. Integration of LNCaP DNA methylation and H3K4me3 data suggested a role for DNA methylation in alternate transcription start site utilization. While methylated promoters containing CGIs had mutually exclusive H3K4me3 modification, the histone mark was absent in CGI sparse promoters. Finally, we observed difference in methylation of LINE-1 elements between transcription factor ERG positive and negative cancers. The comprehensive methylome map presented here will further our understanding of epigenetic regulation of the prostate cancer genome. Overall Design: We mapped the global DNA methylation patterns in prostate tissues (n=17) and cells (n=2) from fifty nanograms of genomic DNA using Methylplex-Next Generation Sequencing (M-NGS). For replicate analysis in cell lines, a total of 4 runs were completed for PrEC prostate normal cell line, and 5 runs were completed for LNCaP prostate cancer cell line. For tissue samples, 2 benign prostate samples were sequenced twice on Illumina next generation sequencing platform to access overall repeatability of M-NGS.</p>
