Single-Cell RNA-seq analysis of small intestine neuroendocrine tumors reveals the cell of origin and trajectory of gene-expression associated with the early tumor development

Project description:A hereditary form of small intestinal neuroendocrine tumors (SI-NET) presents with multiple synchronous primary tumors and accompanying tumor precursors at varying stages of development. Capitalizing on this germline property, we conducted single-cell RNA sequencing analysis to identify the cell-of-origin and explore the trajectory of gene expression associated with the early tumor development. The results of the current study may enhance our understanding of the genesis and development of SI-NETs and improve diagnostic, preventive, and therapeutic strategies.

MicroRNA expression profiling of small-intestine neuroendocrine tumors and human neuroendocrine tumor cell lines

Project description:Small intestinal neuroendocrine tumors (SI-NETs) arise from serotonin-producing enterochromaffin cells. SI-NETs are often well-differentiated tumors and most patients have regional or distant metastases at initial presentation. MicroRNAs (miRs) are post-transcriptional regulators which are important in diverse biological processes and can function as tumor suppressor genes or oncogenes. This study aims to identify an exclusive SI-NETs miR profile that may have a critical role in development, diagnosis, prognosis and progression of these malignancies. Five human NET cell lines, one octreotide-treated CNDT2.5 cells, one microdissected normal enterochromaffin cells, three snap-frozen normal ileum specimens and 15 SI-NET specimens at different stage of malignancy, five primary tumors, five mesentery metastases and five liver metastases, were included in this study. Total RNA was hybridized onto Affymetrix GeneChipM-BM-. miR arrays for genome-wide profiling. Array data summarization, normalization, and quality control were performed using miRNA QC Tool software.

Single cell RNASeq of murine bone marrow derived macrophages (BMDM) treated with non-polymerizing Tamm-Horsfall Protein

Project description:To elucidate changes in macrophage subpopulations in the presence of non-polymerizing Tamm-Horsfall Protein, we performed single cell RNAseq on mouse bone marrow derived macrophages following 18 hour treatment with either a non-polymerizing form of Tamm-Horsfall Protein or vehicle. After treatment, cells were harvested and dead cells removed prior to sorting on a 10X Chromium platform version 3 and generation of libraries. Sequencing was perfomred on an Illlumina NovaSeq 6000.
