Project description:Gastric cancer, a leading cause of cancer related deaths, is a heterogeneous disease, with little consensus on molecular subclasses and their clinical relevance. We describe four molecular subtypes linked with distinct patterns of molecular alterations, disease progression and prognosis via: a) Microsatellite Instable: hypermutated intestinal subtype tumors occurring in antrum, best overall prognosis, lower frequency of recurrence (22%), with liver metastasis in 23% of recurred cases; b) Mesenchymal-like: diffuse tumors with worst prognosis, a tendency to occur at an earlier age and highest recurrence (63%) with peritoneal seeding in 64% of recurred cases, low frequency of molecular alterations; c) TP53-inactive with TP53 loss, presence of focal amplifications and chromosomal instability; d) TP53-active marked by EBV infection and PIK3CA mutations. The key molecular mechanisms and associated survival patterns are validated in multiple independent cohorts, to provide a consistent and unified framework for further preclinical and clinical research. Affymetrix SNP arrays were performed according to the manufacturer's directions on DNA extracted from 277 stomach cancer samples and 14 matching adjacent stomach normal tissue sample. PICNIC (Predicting Integer Copy Number In Cancer) analysis was performed on all 291 samples. One normal and six tumor samples failed in PICNIC. Copy number segments were generated for 284 smaples. To access tumor's purity and ploidy, ASCAT (Allele-Specific Copy number Analysis of Tumors) analysis were performa on 277 tumors, with the matching 14 normals. ASCAT analysis successfully completed cauculated tumor's ploidy and purity for 190 tumor samples.

Project description:Comparison of circulating monocytes from pre- and postmenopausal females with low or high bone mineral density (BMD). Circulating monocytes are progenitors of osteoclasts, and produce factors important to bone metabolism. Results provide insight into the role of monocytes in osteoporosis. We identify osteoporosis genes by microarray analyses of monocytes in high vs. low hip BMD (bone mineral density) subjects. Microarray analyses of monocytes were performed using Affymetrix 1.0 ST arrays in 73 Caucasian females (age: 47-56) with extremely high (mean ZBMD =1.38, n=42, 16 pre- and 26 postmenopausal subjects) or low hip BMD (mean ZBMD=-1.05, n=31, 15 pre- and 16 postmenopausal subjects). Differential gene expression analysis in high vs. low BMD subjects was conducted in the total cohort as well as pre- and post-menopausal subjects.

Project description:S.cerevisiae proteomes were prepared for LC-MS/MS analysis using an Ultimate 3000 HPLC system (Dionex, Amsterdam, The Netherlands) in-line connected to a LTQ Orbitrap XL mass spectrometer (Thermo Electron, Bremen, Germany). Mascot server version 2.2 from Matrix Science was then used to identify the MS/MS spectra in the S. cerevisiae content of UniProtKB/Swiss-Prot (version 15.10) concatenated with the 5-UTR peptide centric database derived from SGD. A shuffled version of this concatenated database was created to estimate the false discovery rate in the results at 0.64%. The precursor ion tolerance was set to 10 ppm and the fragment ion tolerance was set to 0.5 Da. Semi-specific Arg-C/P was used as enzyme specificity and no missed cleavages were allowed. The fixed modifications were 13C2D3-acetylation (+47 Da) on Lys, carbamidomethylation (+57 Da) on Cys and oxidation (+16 Da) on Met, and the variable modifications were acetylation (+42 Da) and 13C2D3-acetylation (+47 Da) on the N-terminus. N-terminal propionylation (+56 Da) was set as an additional variable modification in a parallel search for N-terminal propionylation. The charge state was set to allow single, double and triple charged peptides. All peptide identifications were subsequently processed, stored and managed by ms-lims.
