Comparative Single Cell RNA Sequencing of Notch2 and RBPJ-deficient mononuclear phagocyte cells and myeloid progenitors from the spleen and bone marrow

Project description:Mononuclear phagocytes and their myeloid progenitors are critical in various homeostatic processes as well as immune responses. We employed single-cell RNA sequencing to investigate myeloid progenitors and mononuclear phagocytic cell subsets, including monocytes, splenic red pulp macrophages and dendritic cells in the spleen and in the bone marrow, with a focus on how Notch2 and its nuclear mediator Rbpj regulate these subsets. Our study offers a comparative analysis of mononuclear phagocytes and their progenitors examining cells isolated from the spleens or bone marrow of myeloid Notch2 (N2ΔCx3cr1)-, and Rbpj (RbpjΔCx3cr1)-deficient mice or control animals. Our findings may provide further insights into the heterogeneity of the mononuclear phagocytic cells in the spleen and bone marrow and show the critical role of Notch signaling in their development.

Longitudinal Single-Cell Transcriptomic Profiling of the Peripheral Immune Response in Ischaemic Stroke

Project description:This dataset consists of single-cell RNA sequencing (scRNA-seq) data derived from Peripheral Blood Mononuclear Cells (PBMCs) of two ischaemic stroke patients (P66 and P79). The study follows a longitudinal design to identify temporal changes in the systemic immune response, with samples collected at two timepoints: the acute in-patient stage (V1) and at 6-9 months follow-up (V3). Here, four samples (P66_V1, P66_V3, P79_V1, P79_V3) were multiplexed using the 10x Genomics CellPlex protocol and processed as a single pool. Approximately 33,000 cells were loaded onto a 10x Chromium Controller using the Chromium Next GEM Single Cell 5' Reagent Kit. This specific library represents the Gene Expression (GEX) portion of a multi-modal immune profiling experiment. The primary objective of this study was to assess the dynamics of the circulating immune compartment following ischaemic stroke.

Project description:Tumour biopsies were collected from twenty-three patients (46 samples) (of which 20 were matched) with locally advanced or metastatic melanoma (stage IIIB Ã¢Â€Â“ stage IV). Library construction was done either with the Chromium Single Cell 3ÃŠÂ¹ GEM, Library & Gel Bead Kit v3 (n = 16; 10x genomics, Cat#1000092) or the Chromium Single Cell A Chip Kit and 5Ã¢Â€Â™ Library & Gel Bead Kit (10x genomics, Cat#1000014). All libraries were sequenced on Illumina NextSeq, HiSeq4000 or NovaSeq6000 until sufficient saturation was reached (60% on average). The reference genome used in this study was GRCh38.
