RNAseq analysis on metastatic Colorectal Cancer

Project description:In this study we want present a bank of metastatic colorectal cancer (mCRC) Patient Derived Organoids (PDOs) obtained from Patient Derived Xenografts (PDXs). These models are annotated with different omics to advance our understanding of CRC. We wanted to create a resource for the scientific community to assess the predictive reliability of these preclinical models. We performed comparative analyses between PDOs and matched PDXs to assess the similarities of these two platforms regarding molecular profiles and transcriptional classification. Moreover, we analyzed how these models respond to Cetuximab, a chimeric monoclonal antibody, normally given to patients after chemotherapy, that inhibits EGFR. After having assessed models’ reliability with Cetuximab, we aimed at identifying potential synergistic drugs to individuate new possible therapeutic prospects.

The epigenetic landscape of human colorectal cancer

Project description:We characterized the epigenetic landscape of human colorectal cancer (CRC). To this extent, we performed gene expression profiling using high throughput sequencing (RNA-seq) and genome wide binding/occupancy profiling (ChIP-seq) for histone modifications correlated to transcriptional activity, enhancers, elongation and repression (H3K4me3, H3K4me1, H3K27Ac, H3K36me3, H3K27me3) in patient-derived organoids (PDOs), and in normal and tumoral primary colon tissues. We also generated ChIP-seq data for transcription factors YAP/TAZ in human CRC PDOs.

Patient Derived Xenograft for Delivery of Precision Medicine in Castrate Resistant Prostate Cancer

Project description:Developing animal models representating the cancer biology of advanced prostate cancer patients is challenging but essential for delivering individualized medical therapies. In an effort to develop patient derived xenograft (PDX) models, we took the metastatic site tissue from the rib lesion twice (ie, before and after enzalutamide treatment) over a twelve week period and implanted subcutaneously and under the renal capsule in immuno-deficient mice. To characterize and compare the genome and transcriptome landscapes of patient tumor tissues and the corresponding PDX models, we performed whole exome and transcriptome sequencing for metastatic tumor tissue as well as its derived PDXs. We demonstrated the feasibility of developping PDX models from patient who developed castrate-resistant prostate cancer. Our data suggested PDX models preserve the patient’s genomic and transcriptomic alterations in high fidelity, as illustrated by somatic mutation, copy number variation, gene fusion and gene expression. RNA sequencing of prostate cancer tumor tissue and derived xenograft using Illumina HiSeq 2000.

Single cell RNA sequencing of patient-derived origanoids of prostate cancer reveals specific markers for prostatic ductal adenocarcinoma

Project description:We have performed a single cell RNA sequencing using 10x Genomics platform on patient-derived origanoids (PDO) established from advanced prostate cancer patients. PDOs are classified into different clusters according to their phenotypes. Among the five PDOs, KBO159, which was established from prostatic ductal adenocarcinoma (PDA), expressed unique molecular signatures that were considered potential novel biomarkers for PDA, when integrated with our results of spatial transcriptomic analysis.

General proteomics and lactylation-modified proteomics were used to detect 5 cases of prostate cancer tissues and 5 cases of benign prostatic hyperplasia tissues

Project description:Proteomic sequencing was performed on 5 prostate cancer patient tissues and 5 benign prostatic hyperplasia patient tissues collected from Beijing Tongren Hospital Affiliated to Capital Medical University. Differential genes related to the prognosis of prostate cancer were identified, and enrichment analysis was conducted on prostate cancer patients based on these genes to clarify the biological functions in prostate cancer cells that significantly affect cancer cell progression. Lactylation modification proteomic sequencing revealed the sites in prostate cancer that promote prostate cancer progression due to lactylation modification, providing potential therapeutic methods for the treatment of prostate cancer.

Project description:We evaluated the presence of genome-wide epigenetic differences at 385,000 loci using Encode HG18 DNA methylation arrays in 5 non-tumor-associated (NTA) and 4 histologically undistinguished tumor-associated (TA) prostate tissues. We identified 615 probes to be differentially methylated (p<0.05) in TA prostate, with 537 (87%) hypomethylated and 78 (13%) hypermethylated.
